Project description:ZIKV strains belong to three phylogenetic lineages: East African, West African, and Asian/American. RNA virus genomes exist as populations of genetically-related sequences whose heterogeneity may impact viral fitness, evolution, and virulence. The genetic diversity of representative ZIKVs (N=7) from each lineage was examined using next generation sequencing (NGS) paired with downstream Shannon entropy calculation and single nucleotide variant (SNV) analysis. This comprehensive analysis of ZIKV genetic diversity provides insight into the genetic diversity of ZKIV and repository of SNV positions across lineages.

However, few animal groups have been studied in detail, and large-scale comparative genomic analyses to address toxin gene evolution are rare. Hyper-diverse hymenopterans are the most speciose group of venomous animals, but the origin of their toxin genes have been largely overlooked. We combined proteo-transcriptomics with comparative genomics compiling an up-to-date list of core bee venom proteins to investigate the origin of 11 venom genes in 30 hymenopteran genomes including two new stingless bees.

Project description:Crassulacean acid metabolism (CAM) is a water-use efficient adaptation of photosynthesis that has evolved independently many times in diverse lineages of flowering plants. We hypothesize that convergent evolution of protein sequence and temporal gene expression underpins the independent emergences of CAM from C3 photosynthesis. To test this hypothesis, we generated a de novo genome assembly and genome-wide transcript expression data for Kalanchoe fedtschenkoi, an obligate CAM species within the core eudicots with a relatively small genome (~260 Mb). Our comparative analyses identified signatures of convergence in protein sequence and re-scheduling of diel transcript expression of genes involved in nocturnal CO2 fixation, stomatal movement, heat tolerance, circadian clock and carbohydrate metabolism in K. fedtschenkoi and other CAM species in comparison with non-CAM species. These findings provide new insights into molecular convergence and building blocks of CAM and will facilitate CAM-into-C3 photosynthesis engineering to enhance water-use efficiency in crops.

Project description:Genome assemblies can form the basis of comparative analyses fostering insight into the evolutionary genetics. Genome evolution influences a parasite’s pathogenicity, host–pathogen interactions, environmental constraints and invasion biology. Comparative genomics and epigenomics analyses will provide deep understanding of parasitism biology for future diagnosis and prevention of trchinellosis. We provide a near-complete new T.p reference genome using SMRT technology, first time confirmed and characterized T.p DNA methylome, enabling full annotation. Based on this new version, we show repetitive sequences play important role in genome expansion, in synergy with DNA methylation during evolution. We further portrait the genomic and epigenomic regulation on E-S products in relation with their parasitism differences, especially for two super-families, including DNase II and EGF-like domain proteins.

Project description:Nosema is a diverse fungal genus of microsporidian unicellular, obligate symbionts of insects and other arthropods. We performed a comparative genomic analysis of N. muscidifuracis, a Nosema species infecting parasitoid wasp genus Muscidifurax, with six other genome-sequenced Nosema species. A sequence motif containing at least three consecutive Cs was significantly enriched immediately upstream of the start codon in all seven Nosema genomes. Interestingly, this motif is present in ~90% of highly expressed genes, compared to ~20% in lowly expressed genes N. muscidifuracis, which may function as a cis-regulatory element for gene expression control and regulation. Our study provides new insights into the gene regulation evolution in Nosema.

Project description:DNA N6-adenine methylation (6mA) has recently been reported in diverse eukaryotes, spanning unicellular organisms to metazoans. Yet the functional significance of 6mA remains elusive due to its low abundance, difficulty of manipulation within native DNA, and lack of understanding of eukaryotic 6mA writers. Through biochemical fractionation of nuclear extracts, we identify a putative DNA 6mA methyltransferase in ciliates, termed MTA1. It contains an MT-A70 domain but is phylogenetically distinct from all known RNA and DNA methyltransferases. Disruption of MTA1 leads to the genome-wide loss of 6mA in vegetative cells and abolishment of the consensus ApT dimethylated motif in vivo. Genes exhibit subtle changes in chromatin organization or RNA expression upon 6mA loss, depending on their starting methylation level. Mutants fail to complete the sexual cycle, which normally coincides with a peak of MTA1 expression. Thus, MTA1 functions in a developmental stage-specific manner. We then determine the impact of 6mA on chromatin organization in vitro by reconstructing full-length ciliate chromosomes harboring 6mA in native or ectopic positions. Using these synthetic chromosomes, we show that 6mA directly disfavors nucleosomes in a local, quantitative manner in vitro, independent of DNA sequence. Furthermore, the chromatin remodeler ACF can overcome this effect. Our study identifies a novel MT-A70 protein necessary for eukaryotic 6mA methylation and defines the impact of 6mA on chromatin organization using epigenetically defined chromosomes.

Project description:The giant ciliate Stentor coeruleus is a classical model system for studying regeneration and morphogenesis at the level of a single cell. The anterior of the cell is marked by an array of cilia, known as the oral apparatus, which can be induced to shed and regenerate in a series of reproducible morphological steps, previously shown to require transcription. If a cell is cut in half, each half will regenerate an intact cell, including a new oral apparatus in the posterior half. We used RNAseq to assay the dynamic changes in Stentor’s transcriptome during regeneration, after both oral apparatus shedding and bisection, allowing us to identify distinct temporal waves of gene expression. By comparing transcriptional profiles of different regeneration events in the same species, we were able to classify regeneration genes into groups based on their potential role for regeneration in distinct cell regeneration paradigms, and provides new insight into how a single cell can coordinate complex morphogenetic pathways to regenerate missing structures.
