scRNA-seq of sheep abomasal epithelial tissue post-nematode infection

Project description:Tuft cells are required for an effective immune response to gastrointestinal parasitic nematodes in mice, but little is known about tuft cells in other animals. Using scRNA-seq, we profiled the transcriptome of tuft cells and other mucosal cell types from the sheep abomasal epithelium following nematode infection. Cells were isolated from abomasum mucosal tissue of two sheep and processed using 10x Genomics Chromium Single Cell 3’ Reagent kit (v.3) using a total of 20,000 input cells. cDNA libraries were sequenced on an Illumina NextSeq 500 system to a depth of 50,000 read pairs per cell. Sequences were mapped to the genomes for ovine (Ovis aries Oar_v3.1; https://www.ensembl.org/Ovis_aries/Info/Index) and bovine (Bos taurus ARS-UCD1.2; https://www.ensembl.org/Bos_taurus/Info/Index) and gene count matrices generated using the Cell Ranger software (v.3.1.0) and analysed using Seurat package (v.3.1) with R version 3.6.0. The “Find Markers” function identified a tuft cell cluster and other distinct epithelial (Epcam+) and immune (Ptprc+) cell clusters.

Undernutrition disrupts cecal microbiota and epithelium interactions and epithelial metabolism and immune response in a pregnant sheep model

Project description:In the current study, five late gestation multiparous ewes were restricted to a 30% feeding level to create a model of malnutrition, while five other ewes were fed normally as controls. All ewes were sacrificed and cecal samples were collected for transcriptome sequencing to study metabolic changes.

Maternal gestational nutrition perturbs offspring sperm epigenome in sheep [BiSulfite-seq]

Project description:There is a growing body of evidence that inadequate maternal nutrition during gestation can have immediate and life-long effects on offspring. However, little is known about the reproductive effects of maternal gestational nutrition in offspring males. Here, using a sheep model of poor maternal nutrition (restricted- or over-feeding) during gestation, we found that poor maternal gestational nutrition does not affect semen characteristics (i.e. volume, sperm concentration, pH, sperm motility, sperm morphology) and scrotal circumference in offspring. However, by evaluating associations between poor maternal gestational nutrition and altered small non-cording RNAs (sncRNAs) and DNA methylation in offspring sperm, we demonstrated that poor maternal gestational nutrition alters sperm sncRNA composition and expression. Whole genome bisulfite sequencing further identified genomic regions with increased or decreased DNA methylation in sperm in response to poor maternal gestational nutrition. These findings imply that maternal diet-induced epigenetic errors can accumulate in sperm to worsen developmental outcomes of future generations.

DNA methylome analysis of the ovaries in different sheep

Project description:we constructed a methylated DNA immunoprecipitation combined with high throughput sequencing (MeDIP-seq) strategy to investigate the differentially methylated genes between the Dorset, HanBB and Han++ sheep ovaries. Our findings suggest the genes involved in immune response, branched-chain amino acid metabolism, cell growth and cell junction were differentially methylated in or around the gene body regions. These findings provide prospective insights on the epigenetic basis of sheep fecundity.

Exploring the transcriptomic pattern in two kind of sheep skin with remarkable phenotype differences on wool

Project description:We report the application of High throughout sequencing to explore the differences of skin between Super Merino sheep(SM) and Small Tail Han sheep, which have remarkable phenotype differences on wool and hair follicle traits. We analysed the expression data by CLC genomic workbench 9.0 software. We find there are 435 differential expressional genes (DEGs) (127 were up-regulated and 308 were down-regulated) when STH sheep as control group. Some hair follicle KRTs, KAPs genes and hair follicle stem cells marker genes, were up-regulated in SM sheep. However, some of mammalian epidermal development complex (EDC) family genes were up-regulated in STH sheep. The GO and gene network analysis shown high expression genes in SM sheep enriched on type I interferon, lipid/fatty acid synthesis metabolism. This study provide more details in skin which control the development of follicle and wool in sheep.

Alternative Polyadenylation and RNA Splicing Profile during Sheep Zygotic Genome Activation

Project description:Zygotic genome activation (ZGA) is essential for early embryo development. Here, we reported that ZGA is initiated at 16-cell stage in sheep, as extensive alterations in gene expression and DNA methylation patterns, along with elevated levels of RNA polymerase II and developmental arrest was found at the 16-cell embryos. To uncover the sophisticated RNA metabolism during ZGA, we conducted weighted gene co-expression network analysis and identified 1957 critical maternal genes. Using dapars, we found 1058 and 933 lengthened alternative polyadenylation (APA) events, and genes exhibiting shorten APA were highly expressed in both sheep and mice ZGA-stage embryos. Using rMATs, we reported 2675 and 1963 genes showed exon skipping during ZGA in sheep and mice. These genes are related to RNA binding, translation, gamete generation, and reproduction.

Transcriptome analysis reveals the molecular regulatory network of dietary supplementation with succinate on muscle fiber characteristics and meat quality in Tan sheep

Project description:To investigate the impact of adding succinate to the diet on the production performance, meat quality, muscle fiber characteristics, and transcriptome of the longissimus dorsi muscle in Tan sheep, 36 Tan sheep were selected and fed with different levels of succinate (0%, 0.5%, 1.0%, 2.0%) for a 60-day trial period. Overall, compared to the control group, the addition of succinate to the diet improved the production performance, slaughter performance, and meat quality of Tan sheep. It significantly increased dry matter intake, carcass weight, eye muscle area, and the GR value while significantly reducing the shear force and cooking loss of the longissimus dorsi muscle (p<0.05). Furthermore, the addition of succinate to the diet altered the muscle fiber characteristics of the longissimus dorsi muscle in Tan sheep, significantly increasing the fiber diameter and cross-sectional area of type I and type IIa muscle fibers (p<0.05). The addition of 1.0% succinate to the diet altered the transcriptome of the longissimus dorsi muscle in Tan sheep, with 741 differentially expressed genes identified compared to the control group. These differentially expressed genes were involved in various pathways related to lipid metabolism, energy metabolism, and muscle development, such as insulin secretion, insulin resistance, cAMP signaling pathway, PI3K-Akt signaling pathway, and FoxO signaling, among others. In summary, succinate plays a crucial role in regulating energy metabolism, protein deposition, and glucose and lipid metabolism homeostasis in Tan sheep through insulin signaling pathways and the interaction of muscle cell factors. By modulating the expression of relevant genes, succinate improves the muscle fiber characteristics of Tan sheep, thereby enhancing production performance and meat quality.

Project description:11,431 and 4,992 genes were determined in whole blood of healthy human volunteers and normal sheep, respectively following MPLA and LPS exposure Following the exposure 1,029 human and 175 sheep genes were differentially expressed. Of those 175 sheep genes, 54 had a known human ortolog. The major inflammatory mediators, such as IL-1-6-8, TNFa, NFkB, ETS2, PTGS2, PTX3, CXCL18, KYNU, and CLEC4E were similarly (>2-fold) upregulated in both human and sheep blood.
