Project description:Aim: Identification of long noncoding RNAs using transcriptional analysis of e15.5 mouse embryonic pancreas and adult mouse islets Methods: rRNA-depleted total RNA from e15.5 embryonic mouse pancreata and 12-week-old mouse islets was prepared using the Ribo-Zero rRNA removal kit. Biological replicates indicate that each RNA-seq data set was generated from individual mice (islets) or 3-4 pooled e15.5 embryonic pancreata. Libraries were prepared with Illumina TruSeq RNA sample preparation kit and then sequenced with 60 million, 2 x 100 paired reads on an Illumina HiSeq 2000 V3 instrument. To reconstruct the transcriptomes, we first mapped all reads of total RNAs to the mouse reference genome (mm10) with TopHat v1.3.2 (Trapnell et al., 2012). Cufflinks (v1.2.1) was subsequently applied to assemble the whole transcriptome and to identify all possible transcripts. Significantly differentially expressed genes were calculated using DEseq2.

Project description:The Deciphering the Mechanisms of Developmental Disorders (DMDD) programme analyses the morphological and molecular phenotypes of embryonic and perinatal lethal mouse mutant lines. Here we show that single whole embryo RNA-seq of 73 mouse mutant lines (>1000 transcriptomes) uncovers transcriptional events underlying embryonic lethality and associates previously uncharacterised genes with specific pathways and tissues. Further, we separate embryonic delay signatures from line-specific transcriptional changes by developing a baseline mRNA expression catalogue of wild-type mice during somitogenesis. Collectively, this work provides a rich resource to further our understanding of early embryonic developmental disorders.

Project description:Purpose: The aim of this study is to identify genes that are under the transcriptional control of the epigenetic regulator Smchd1 in neural stem cells (NSCs) derived from E14.5 mouse brain Methods: Total RNA was extracted using an AllPrep DNA/RNA Mini Kit (Qiagen) from cultured neural stem cells derived from male mouse E14.5 brains either wild-type or null for Smchd1. 1 µg total RNA was used to generate sequencing libraries for whole transcriptome analysis with Illumina’s TruSeq RNA Sample Preparation Kit v2 as per standard protocols. Libraries were sequenced on HiSeq 2000 with Illumina TruSeq SBS Kit v3-HS reagents as either 100 bp single-end or paired-end reads at the Australian Genome Research Facility (AGRF), Melbourne. Reads were aligned to the mouse reference genome mm10 and mapped to known genomic features at the gene level using the Rsubread package (version 1.10.5) (Liao et al. 2013). Mapped reads were then summarized into gene-level counts using FeatureCounts (Liao et al. 2014). Total RNA was extracted and purified from each cell line and their transcriptomes analyzed by RNA-Seq.

Project description:RNA-Seq was used to assess the gene expression profiles of 4 allodiploid embryonic stem cell lines and 4 control embryonic stem cell lines. Moreover, single-cell RNA-Seq was used to quantify the transcriptomes of 87 allodiploid single cells. Comparison of mRNA profiles of 4 allodiploid embryonic stem cell lines to 4 control mouse and rat embryonic stem cell lines using the Illumina HiSeq 2000 platform. Single-cell RNA-Seq was conducted to check the transcriptomes of single allodiploid embryonic and differentiated cells.

Project description:Single-cell whole-transcriptome analysis is a powerful tool for quantifying gene expression heterogeneity in populations of cells. Many techniques have, thus, been recently developed to perform transcriptome sequencing (RNA-Seq) on individual cells. To probe subtle biological variation between samples with limiting amounts of RNA, more precise and sensitive methods are still required. We adapted a previously developed strategy for single-cell RNA-Seq that has shown promise for superior sensitivity and implemented the chemistry in a microfluidic platform for single-cell whole transcriptome analysis. In this approach, single cells are captured and lysed in a microfluidic device, where mRNAs with poly(A) tails are reverse-transcribed into cDNA. Double-stranded cDNA is then collected and sequenced using a next-generation sequencing platform. We prepared 94 libraries consisting of single mouse embryonic cells and technical replicates of extracted RNA and thoroughly characterized the performance of this technology. Microfluidic implementation increased mRNA detection sensitivity as well as improved measurement precision compared with tube-based protocols. With 0.2M reads per cell, we were able to reconstruct a majority of the bulk transcriptome with 10 single cells. We also quantified variation between and within different types of mouse embryonic cells and found that enhanced measurement precision, detection sensitivity, and experimental throughput aided the distinction between biological variability and technical noise. With this work, we validated the advantages of an early approach to single-cell RNA-Seq and showed that the benefits of combining microfluidic technology with high-throughput sequencing will be valuable for large-scale efforts in single-cell transcriptome analysis. We investigated gene expression in mouse embryonic cells using microfluidic-facilitated RNA-Seq to analyze 56 single mouse ES cell (mESC) transcriptomes and 6 single mouse embryonic fibroblast (MEF) transcriptomes. To quantitatively evaluate the sensitivity and precision of our technique, we also sequenced 23 libraries from extracted mESC RNA, representing three sets of technical replicates with varying starting amounts of material.

Project description:Investigating how the Wnt-driven Mll1 epigenome regulates salivary gland and head and neck cancer. We performed mRNA-seq and ChIP-seq of H3K4me1, me2 and me3 on mouse salivary gland cancer cells that are kept in two different growth conditions, adherent culture and non-adherent sphere culture. Mouse salivary gland cancer cells were isolated from salivary gland of transgenic mouse that harbor K14-Cre-induced Wnt/β-catenin gain-of-function and Bmpr1a loss-of-function mutations. Anti-H3K4me1 (C15410194), -me2 (C15410035) and -me3 (C15410003-50) antibodies were purchased from Diagenode. ChIP-seq was performed according to the protocols provided by Diagenode using the iDeal ChIP-seq kit for histones and the iDeal library preparation kit. For mRNA-seq, mRNA was extracted according to the standard TRIzol protocol (Invitrogen) and subjected to library preparation using the TruSeq stranded mRNA library preparation kit. Sequencing was performed with the TruSeq SBS Kit v3-HS (2 X 200 cycles) on an Illumina HiSeq 2000 sequencer.
