Clostridium thermocellum DSM 1313 Transcriptional Responses to Redox Perturbation

Project description:Clostridium thermocellum is a promising CBP candidate organism capable of directly converting lignocellulosic biomass to ethanol. Low yields, productivities and growth inhibition prevent industrial deployment of this organism for commodity fuel production. Symptoms of potential redox imbalance such as incomplete substrate utilization, and fermentation products characteristic of overflow metabolism, have been observed during growth. This perceived redox imbalance may be in part responsible for the mentioned bioproductivity limitations. Toward better understanding the redox metabolism of C. thermocellum, we analyzed gene expression, using microarrays, during addition of two stress chemicals (methyl viologen and hydrogen peroxide) which we observed to change fermentation redox potential. High quality RNA was extracted from C. thermocellum grown on cellobiose in chemostat culture and exposed, separately, to methyl viologen and hydrogen peroxide. Transcriptome profiles were obtained at seven time points during actively growing fermentations, 3 minutes, 15 minutes, 35 minutes, 7 hours, 14 hours, 50 hours, and 60 hours after beginning exposure to each stressor. Exposure treatments were carried out in duplicate and reference/untreated samples were taken before and between treatments, after flushing of stressor chemicals and re-equilibration of growth conditions.

Project description:Aim: We investigated whether glucocorticoid effects on memory are associated with genomic interactions between the GR and pCREB in the hippocampus. Methods: Adult male rats received 3 minutes of object exploration training or no training either with a 3.0mg.kg post-training corticosterone or vehicle injection to study the molecular effects underlying enhanced memory formation. Hippocampi were dissected 3 hours after injection and snap-frozen. Subsequently, total RNA was isolated and send for 100bp paired-end sequencing by BGI.

Genomic Counter-Stress Changes Induced by Mind-Body Practice

Project description:Mind-body practices that elicit the relaxation response (RR) have been used worldwide for millennia to prevent and treat disease. The RR is believed to be the counterpart to stress response and is characterized by decreased oxygen consumption, increased exhaled nitric oxide, and reduced psychological distress. Individuals experiencing chronic psychological stress have the opposite pattern of physiology and a characteristic transcriptional profile. We hypothesized that consistent, long-term practice of RR techniques results in characteristic changes in gene expression. We tested this hypothesis by assessing the transcriptional profile of whole blood in healthy, long-term practitioners of daily RR practice (group M) in comparison to healthy controls (group N1). The signature obtained has been validated on new subject data. Experiment Overall Design: In the study, the gene expression profiling was performed on individuals with a long-term RR practice (group M; n=19) or those with no prior RR experience; novice (group N1; n=19). Group N1 novices, furthermore, underwent 8-weeks of RR training (Group N2; n=20) for the prospective analysis.As a validation of results , we developed an independent validation sets that includes gene expression profiling on 4 N1, 4 N2 and 6 M subjects.

Time-course of ischemia-reperfusion in a pig model

Project description:We have performed an unbiased, open-search analysis of the oxidative PTMs and quantitative multiplexed proteomics that take place in the pig ischemic heart tissue during the first 24h after I/R. We used 40 castrated male Large-White pigs weighing 30 to 40 kg. Closed-chest 40 min I/R was performed in 36 animals and they were sacrificed at 20 min, 40 min, 80 minutes, 2 hours, 6 hours, 12 hours and 24 hours after reperfusion after reperfusion (n = 4 per group). 4 animals were sacrificed with no intervention other than baseline cardiac magnetic resonance ( CMR), and served as controls. A new group of 4 animals were sacrificed at 120 minutes after artery occlusion without reperfusion, and other group of 4 animals were subjected to ischemic preconditioning prior to I/R and sacrificed at 24h. Myocardial tissue samples from ischemic area were collected for proteomics analysis.

Project description:S: Shock alone. Young male C57BL/6J mice were placed into the novel context 2 hours prior to receiving the training paradigm that consisted of: Placement into a novel spatial context for 2 min. After 2 min, a 1 sec (0.5 mA) shock was administered through a floor grid. The 2 min-1 sec shock paradigm was repeated for a total of 3 shocks. 1 min after the last shock, animals remained in the training chamber for 1 hour after the last shock. RNA was extracted was extracted 1hr, 2hr, 4hr, and 6hr after the last shock treatment. Keywords: time-course
