Comparative Transcriptomics of Non-Embryogenic and Embryogenic Callus in Semi-Recalcitrant and Non-Recalcitrant Upland Cotton Lines.

Project description:Somatic embryogenesis-mediated plant regeneration is essential for the genetic manipulation of agronomically important traits in upland cotton. Genotype specific recalcitrance to regeneration is a primary challenge in deploying genome editing and incorporating useful transgenes into elite cotton germplasm. In this study, transcriptomes of a semi-recalcitrant cotton (Gossypium hirsutum L.) genotype 'Coker312' were analyzed at two critical stages of somatic embryogenesis that include non-embryogenic callus (NEC) and embryogenic callus (EC) cells, and the results were compared to a non-recalcitrant genotype 'Jin668'. We discovered 305 differentially expressed genes in Coker312, whereas, in Jin668, about 6-fold more genes (2155) were differentially expressed. A total of 154 differentially expressed genes were common between the two genotypes. Gene enrichment analysis of the upregulated genes identified functional categories, such as lipid transport, embryo development, regulation of transcription, sugar transport, and vitamin biosynthesis, among others. In Coker312 EC cells, five major transcription factors were highly upregulated: LEAFY COTYLEDON 1 (LEC1), WUS-related homeobox 5 (WOX5), ABSCISIC ACID INSENSITIVE3 (ABI3), FUSCA3 (FUS3), and WRKY2. In Jin668, LEC1, BABY BOOM (BBM), FUS3, and AGAMOUS-LIKE15 (AGL15) were highly expressed in EC cells. We also found that gene expression of these embryogenesis genes was typically higher in Jin668 when compared to Coker312. We conclude that significant differences in the expression of the above genes between Coker312 and Jin668 may be a critical factor affecting the regenerative ability of these genotypes.

Project description:The assembly of dihaploid rice plants through anther culture was constrained due to the recalcitrant properties. A comprehensive investigation of gene expression patterns among rice varieties with recalcitrant and non-recalcitrant anthers will help to understand the cellular mechanisms and biological processes of recalcitrant properties in rice anther cultures. Therefore, we performed RNA sequencing and analysis on the anthers of three selected Indonesian rice varieties with opposite recalcitrant properties. The varieties are Fatmawati with non-recalcitrant properties, IR64 recalcitrant and Tarabas unknown. The Illumina NextSeq PE150 sequencer was used to generate a total crude nucleotide of approximately 41.21 Gb in size. From 272,239,682 total paired final raw reads, 137,343,391 total net reads were obtained and uploaded to NCBI's Sequence Read Archive (SRA) repository under BioProject accession number PRJNA856048. This dataset allowed us to identify and profile all expressed genes with functions associated with recalcitrant and non-recalcitrant properties. In addition, the transcriptome data obtained will be valuable for the discovery of potential gene markers and functional SNPs associated with functional traits to assist rice breeding programs through the development of Marker Assisted Selection (MAS).

Arabidopsis regeneration from multiple tissues occurs via a root development pathway

Project description:Unlike most animal cells, plant cells can easily regenerate new tissues from a wide variety of organs when properly cultured. The common elements that provide varied plant cells with their remarkable regeneration ability are still largely unknown. Here we describe the initial process of Arabidopsis in vitro regeneration, where a pluripotent cell mass termed callus is induced. We demonstrate that callus resembles the tip of a root meristem, even if it is derived from aerial organs such as petals, which clearly shows that callus formation is not a simple reprogramming process backwards to an undifferentiated state as widely believed. Furthermore, callus formation in roots, cotyledons and petals is blocked in mutant plants incapable of lateral root initiation. It thus appears that the ectopic activation of a lateral root development program is a common mechanism in callus formation from multiple organs. Four sets of biologically independent tissue samples were collect for root, cotyledon and petal explants just after being excised from plants (d0) or after ten days on callus-inducing medium (CIM, d10). Samples derived from the same organ were co-hybridized in the array experiments. Dyes used for labeling the RNA populations derived from the individual samples were switched in the replicate experiments to reduce dye-related artefacts.

DNase I hypersensitive sites in two tissues of rice

Project description:Gene expression is controlled by the complex interaction of transcription factors binding to promoters and other regulatory DNA elements. One common characteristic of the genomic regions associated with regulatory proteins is a pronounced sensitivity to DNase I digestion. We generated genome-wide high resolution maps of DNase I hypersensitive (DH) sites from both seedling and callus tissues of rice. Approximately 25% of the DH sites from both tissues were found in the putative promoters, indicating that the vast majority of gene regulatory elements in rice are not located at promoter regions. We found 58% more DH sites in callus than in seedling. For DH sites detected in both seedling and callus, 31% displayed significantly different levels of DNase I sensitivity within the two tissues. Genes that were differentially expressed in seedling and callus were frequently associated with DH sites in both tissues. The DNA sequences contained within the DH sites were hypomethylated, consistent with what is known about active gene regulatory elements. Interestingly, tissue-specific DH sites located in the promoters showed an elevated level of DNA methylation. A distinct elevation of H3K27me3 was associated with intergenic DH sites. These results suggest that epigenetic modifications play a role in the dynamic changes of the numbers and DNase I sensitivity of DH sites during development. Generation of genome-wide high resolution maps of DNase I hypersensitive sites in two tissues of rice. For seedling, we constructed 3 libraries (biological replicates) and sequenced a lane of Illumina Genome Analyzer for each library. For callus, we constructed 2 libraries (biological replicates). We sequenced two lanes for one library and one lane for another library.

Project description:To study the molecular mechanism of how LBD16 contributes to pluripotency acquisition in callus cells, we performed RNA-seq to analyze its potential downstream genes, using leaf explants from wild-type Col-0 and lbd16-2 before culture (0 d) and at 4 days on CIM. Our study suggests that gain of the root primordium-like identity is the key event for callus to acquire pluripotency, and LBD16 gene is a specific root primordium gene that ensures the callus to be pluripotent.
