Combined personal saliva proteome and microbioproteome

ABSTRACT: Human saliva samples from a 36 year old male were analyzed with tandem mass spectrometry over 3 time points in 2011. The MS/MS runs from a Thermo LTQ Velos were searched against a target-decoy database containing forward and reversed sequences of an oral microbiome library, a human proteome library and a contamination library.The original spectra files and forward searches using 3 different search engine algorithms, X! Tandem, k-score and OMSSA are publicly available at https://www.proteomecluster.com/ (public username as guest@proteomecluster.com, password as guest2012).

MDCK cell line adaptation to suspension growth

Project description:Dataset submission for journal publication: Label-free quantification was performed using the software Progenesis LC-MS 3.0 (Nonlinear Dynamics, Germany). LC-MS runs were aligned to an automatically selected reference run. After peak picking, a list of the features was exported and analyzed using SearchGUI (Vaudel et al. 2011). Therefore, the list was divided 15 times and analyzed using the OMSSA and X!tandem search algorithm through the Uniprot/Trembel database (2013/07) of Canis familiaris entries. Established search parameters: tryptic digest with a maximum of one missed cleavage; fixed modification: carbamidomethylation of cysteine, variable modification: oxidation of methionine; peptide charge 2plus to 4plus; monoisotopic peptide masses; peptide tolerance of 0.3 Da; MS/MS tolerance of 0.5 Da. Data were imported into Peptide-Shaker (Version 0.22.5) and corrected with a false discovery rate of 0.05 (Barsnes et al. 2011; Vaudel et al. 2011). Afterwards, result files were imported to Progenesis and protein lists with calculated protein quantities were exported to Excel. For statistical analysis of the data a Students t-Test with a p-value less then 0.05 was performed with R (Team 2008).

High resolution microRNA signatures in human whole saliva

Project description:Recent studies have reported both mRNA and microRNA (miRNA) in saliva, but little information has been documented on the quality and yield of RNA collected. Therefore, the aim of the present study was to develop an improved RNA isolation method from saliva and to identify major miRNA species in human whole saliva. RNA samples were isolated from normal human saliva using a combined protocol based on the Oragene RNA collection kit and the mirVana miRNA isolation kit in tandem. RNA samples were analyzed for quality and subjected to miRNA array analysis. Twelve representing 6 males and 6 females, were selected for miRNA profiling using the TaqManM-BM-. Low Density Array Card (TLDA) Human miRNA Panel v2.0 (Applied Biosystems). The analysis of expression of the >700 miRNAs was performed by the DNA Core at the Interdisciplinary Center for Biotechnology Research Center at the University of Florida, according to the manufacturerM-bM-^@M-^Ys protocol except the pre-amplification step was omitted. The NormFinder algorithm was used to identify the optimal normalization of miRNA among the 25 most abundantly expressed miRNAs detected.

Single-cell RNA-seq of naive and primed human embryonic stem cells

Project description:This study aims to profile the transcriptomes of single naive and primed human embryonic stem cells. Cells from the H9 line were cultured to select for naive or primed phenotypes, and a sequencing library was generated from each single cell using the Smart-seq2 method. This was repeated for multiple experimental batches, i.e., independent cultures. Batch 1 consists of sequencing runs 2383 and 2384; batch 2 consists of runs 2678, 2679, 2739 and 2740; and batch 3 consists of runs 2780 and 2781. Transcriptional profiles for all cells were obtained from the sequencing data and used to explore substructure and heterogeneity in the population for each phenotype.

Microarray analysis of Merkel cell carcinoma (MCC) tumors, small cell lung cancer (SCLC) tumors, and MCC cell lines

Project description:When using cell lines to study cancer, phenotypic similarity to the original tumor is paramount. Yet, little has been done to characterize how closely Merkel cell carcinoma (MCC) cell lines model native tumors. To determine their similarity to MCC tumor samples, we characterized MCC cell lines via gene expression microarrays. Using whole transcriptome gene expression signatures and a computational bioinformatic approach, we identified significant differences between variant cell lines (UISO, MCC13, and MCC26) and fresh frozen MCC tumors. Conversely, the classic WaGa and Mkl-1 cell lines more closely represented the global transcriptome of MCC tumors. When compared to publicly available cancer lines, WaGa and Mkl-1 cells were similar to other neuroendocrine tumors, but the variant cell lines were not. WaGa and Mkl-1 cells grown as xenografts in mice had histological and immunophenotypical features consistent with MCC, while UISO xenograft tumors were atypical for MCC. Spectral karyotyping and short tandem repeat analysis of the UISO cells matched the original cell line's description, ruling out contamination. Our results validate the use of transcriptome analysis to assess the cancer cell line representativeness and indicate that UISO, MCC13, and MCC26 cell lines are not representative of MCC tumors, whereas WaGa and Mkl-1 more closely model MCC. RNA was extracted from MCC cell lines and MCC and SCLC tumor samples and hybridized to Affymetrix microarrays for transcriptome profiling.

Comparison of fractionation proteomics for local SWATH library building

Project description:For data-independent acquisition by means of sequential window acquisition of all theoretical fragment ion spectra (SWATH), a reference library of data-dependent acquisition (DDA) runs is typically used to correlate the quantitative data from the fragment ion spectra with peptide identifications. The quality and coverage of such a reference library is therefore essential when processing SWATH data. In general, library sizes can be increased by reducing the impact of DDA precursor selection with replicate runs or fractionation. However, these strategies can affect the match between the library and SWATH measurement, and thus larger library sizes do not necessarily correspond to improved SWATH quantification. Here, three fractionation strategies to increase local library size were compared to standard library building using replicate DDA injection: protein SDS-PAGE fractionation, peptide high-pH RP-HPLC fractionation and MS-acquisition gas phase fractionation. The impact of these libraries on SWATH performance was evaluated in terms of the number of extracted peptides and proteins, the match quality of the peptides and the extraction reproducibility of the transitions. These analyses were conducted using the hydrophilic proteome of differentiating human embryonic stem cells.

Pseudolycoriella hygida saliva proteome

Project description:This experiment aimed at indentifying secreted proteins/enzymes from saliva of the fly Pseudolycoriella hygida. To do this, twelve-day-old Psl. hygida larvae were selected and the last segment of the larvae was tied with elastane fishing line with the help of a stereomicroscope. This was performed to avoid contamination of saliva samples with feaces. Groups of 20 tied larvae were transferred to 1.5-mL microtubes and a few holes were made in the microtube cap. Then, the microtubes were incubated at 22 °C for 3 h. After removing the larvae, the microtubes were briefly centrifuged at 15,000 g for 30 s, and the secreted saliva, usually 2-3 ul per tube, was stored at -20 °C until gel electrophoresis.

SSHscreen analysis of cowpea drought stress SSH libraries (F&R) to calculate Enrichment ratio 2 and 3 values

Project description:Screening cDNA clones from SSH library by hybridization with cDNA used to construct the library. Treated samples were drought-stressed cowpea plants, and control samples were cowpea plants subjected to a standard watering regime. cDNA clones from forward and reverse libraries are spotted on the same array, but data from each library were analysed separately after normalization using SSHscreen software (http://microarray.up.ac.za/SSHscreen ) to calculate Enrichment Ratio 3 (ER3) and Enrichment Ratio 2 (ER2) values for each clone. ER3 is a measure of differential expression, and was determined using a set of hybridizations with unsubtracted treated (UT) and unsubtracted control (UC) cDNA. ER2 is a measure of the relative abundance of a clone's transcript in the original tester sample, relative to other transcripts in the sample prior to the SSH process. ER2 for the forward library was determined using a set of hybridizations with subtracted treated (ST) and unsubtracted treated (UT) cDNA. ER2 for the reverse library is determined using a set of hybridizations with subtracted control (SC) and unsubtracted control (UC) cDNA.
