Mouse splenocyte proteome - Proteome characterization of splenocytes from an Aβpp/ps-1 Alzheimer's disease model

ABSTRACT: Splenocytes from 14-month Alzheimer's Disease mouse model were separated with CD90.2 magetic beads into two cell subsets: CD90+ and CD90-. Proteome for these two subset were characterized with offline SCX-nanoLC-MS/MS. MS data was analyzed with Proteome Discoverer 1.3 software. MS/MS spectra were searched against the IPI mouse database (August 16, 2012, 59 534 sequences). SEQUEST search parameters were as follows: two maximum trypsin miscleavages; precursor and fragment mass tolerances of 10 ppm and 0.8 Da, respectively; carbamidomethyl modification on cysteine was a static modification; oxidation of methionine was a dynamic modification. Decoy database searching was employed to control the false discovery rate (FDR) and generate lists of peptides with high (FDR < 0.01) and medium (FDR < 0.05) confidence.

Project description:To identify low abundance autocrine growth factors in CHO cell conditioned media, we utilized a label-free shotgun proteomics approach. CHO cell conditioned media were harvested from fed batch bioreactors and concentrated using methanol/chlorofrom precipitation. Proteins in the samples were then subjected to proteolysis with trypsin, and then subjected to primary fractionation using a SCX column, followed by RP liquid chromatography MS (LC-MS) with a LTQ Orbitrap Velos instrument using the data dependent acquisition (DDA) method. The MS system was set up and run with a method which enabled fast acquisitions of high quality peptide precursor and fragment ion data, with the desired precursor mass accuracy of ±5 ppm. For the LTQ Orbitrap Velos MS, the data-dependent MS/MS analytical workflow in positive ion mode was used. Each precursor survey scan (m/z: 300 to 1800) by the Orbitrap mass analyzer (resolution = 60,000 FWHM) was linked to 10 MS/MS events using the 2D ion trap CID approach, with dynamic ion exclusion set at 60 s. This value was determined based on the observed mean peptide chromatographic peak width. All other instrument parameters were set up according to the manufacturer’s suggested values for complex peptide samples. The nano-ESI source was fitted with a 30-µm stainless steel nano-bore emitter (Thermo Fisher Scientific) with 1.7 kV applied near the tip. Raw data files from the LTQ Orbitrap Velos MS were processed using the Proteome Discoverer 1.3 software (Thermo Fisher Scientific). The LC-MS data were searched against the human (Homo sapiens; UniProtKb, updated in August 2012, 45 848 entries), mouse (Mus musculus; UniProtKb, updated in August 2012, 31 528 entries) and chinese hamster (Cricetulus griceus; UniprotKb, updated in August 2012, 24 609 entries) protein databases using the Sequest search engine for the LTQ Orbitrap Velos LC-MS data, assuming tryptic digestion with precursor ions to fall within 10 ppm of projected m/z values and a fragment ion mass tolerance of 0.5 m/z. The specified search parameters were carbamidomethylation of cysteine as fixed modification, oxidation of methionine as dynamic modification and a maximum of two missed cleavage events. Reverse database searching resulted in a specific false discovery rate (FDR) of 1% at the peptide and protein level.

Project description:The proteolytic activation of protein kinase C delta generates a catalytic fragment called PKC delta-CF, which induces cell death. However, the mechanisms underlying PKC delta-CF-mediated cell death are largely unknown. On the basis of an engineering leukemic cell line with inducible expression of PKC delta-CF, here we employ SILAC-based quantitative phosphoproteomics to systematically and dynamically investigate the overall phosphorylation events during cell death triggered by PKC delta-CF expression. Totally, 3000 phosphorylation sites were analyzed. We combined SILAC for quantitation, strong-cation exchange chromatography and titanium dioxide chromatography for phosphopeptide enrichment, and high-accuracy mulistage MS. All MS/MS ion spectra were analyzed using Sequest version v.27, rev. 1146 (Thermo Fisher Scientific, San Jose, CA) which were incorporated into the Sorcerer engine version 4.0.4 build (Sage-N Research). Sequest were set up to search the ipi.HUMAN.v3.65 database (86379 entries) (ftp.ebi.ac.uk/pub/data bases/IPI/current) with its target-decoy database as a reversed complement assuming the semi-enzyme tryptic digestion allowed for three missed tryptic cleavages with full mass from 600 to 4600. The precursor ion tolerance was set to ±10 p.p.m and MS2 ions tolerance was set to 1 Da. Searches parameters for non-phosphopeptides were allowed for a static modification of Carbamidomethyl cysteine (C, +57.021465) and dynamic modifications of oxidized methionine (M, +15.99492) on, SILAC-labeled lysine (K, 6C2N, +8.014199) on and SILAC-labeled arginine (R, 6C4N, +10.008269) with up to 4 total dynamic modifications and up to 3 of any particular dynamic modification. In addition, searches for phosphopeptides were allowed for dynamic modifications of phosphorylation serine (S), threonine (T), and tyrosine (Y) (+79.966331) with up to 6 total dynamic modifications and up to 4 of any particular dynamic modification. The ASCORE algorithm was selected to assess the possibility of phosphorylation sites. DATSelect 2.0.39 was used to filter and group the data files derived from SORCERER-SEQUEST. The filter thresholds were set to XCorr 2+, 3+, 4+: > 2.5, > 3.0, > 3.5 and DeltaCN > 0.08. For protein identification, two peptides were required with estimated false-discovery rates (FDR) < 1%. For phosphopeptide identification, only unique peptide was required with FDR <2%, whereas DeltaCN should be adjusted to >0.125 if the FDR for phosphopeptide assignments was >2%. Furthermore, additional filtering was used to remove those indubitably false phosphopeptides, including sequences that contained both heavy and light isotopic variants of arginine and lysine. Finally, the FDR fall within 1%.

Project description:Relating protein concentration to cell-type-specific responses is one of the remaining challenges for obtaining a quantitative systems level understanding of mammalian signaling. Here we used mass-spectrometry (MS)- and antibody-based quantitative proteomic approaches to measure protein abundances for 75% of a hand-curated reconstructed ErbB network of 198 proteins, in two established cell types (HEK293 and MCF-7) and in primary keratinocyte cells. Comparison with other quantitative studies allowed building a set of ErbB network proteins expressed in all cells and another which are cell-specific and could impart specific properties to the network. As a proof-of-concept of the importance of protein concentration, we generated a small simplified mathematical model encompassing ligand binding, followed by receptor dimerization, activation, and degradation. The model predicts ErbB phosphorylation in HEK293, MCF-7, and keratinocyte cells simply by incorporating cell-type-specific ErbB1, ErbB2, and caveolin-1 abundances but otherwise contains similar rate constants. Altogether, the data provide a resource for protein abundances and localization to be included in larger mathematical models, enabling the generation of cell-type-specific computational models. Shotgun MS/MS analysis was conducted on HEK293 cells and on primary keratinocytes and SRM was used for all 3 cell types. Acquired data were analyzed using the Proteome Discoverer software suite (v1.3.0.339, Thermo Fisher Scientific), and the Mascot search engine (v2.3, Matrix Science) was used for peptide identification. Data were searched against an in-house generated database containing all proteins corresponding to human in the Swissprot human database (as of 3/2013) with 600 added common contaminants, as previously described, with a total number of 37 694 sequences in the database. A precursor ion mass tolerance of 7 ppm at the MS1 level was used, and up to three miscleavages for trypsin were allowed. The fragment ion mass tolerance was set to 0.5 Da. Oxidation of methionine and protein acetylation at the N-terminal was defined as variable modification. Carbamidomethylation on cysteines was set as a fix modification. The identified peptides were filtered using a FDR < 5%.

Project description:Proteomic sample preparation typically involves multi-step workflows that can potentially perturb the biological system under analysis. These datasets were used to demonstrate that the entire processing pipeline, from cell lysis through elution of purified peptides, can be performed in a single, enclosed volume. This in-StageTip sample preparation method largely eliminates contamination or losses and is extremely robust and scalable. Peptides can be eluted in several fractions or in one step for single-run proteomics. In one day of gradient time we obtained the largest proteomes for budding and fission yeast to date. Applying the in-StageTip method to quadruplicate measurements of a human cell line yielded copy number estimates for more than 9000 human proteins. Data Analysis: MS raw files were analyzed by MaxQuant software (version 1.3.10.12) and peak lists were searched either against the human Uniprot FASTA database version 2/25/2012 (81213 entries), against the S. cerevisiae Uniprot FASTA database version 2/25/2012 (6649 entries) or the SGD based S. cerevisiae Fasta database orf_trans.20100105 (5904 entries), or against the S. pombe Uniprot FASTA database version 4/2/2013 (5096 entries) or pompep FASTA database version 4/2/2013 (5031 entries) and a common contaminants database (247 entries) by Andromeda search engine with cysteine carbamidomethylation as a fixed modification and N-terminal acetylation and methionine oxidation as variable modifications. False discovery rate (FDR) was set to 0.01 for proteins and peptides (minimum length of 7 amino acids) and was determined by searching a reverse database. Enzyme specificity was set as C-terminal to Arg and Lys, and a maximum of 2 miscleavages allowed. Peptide identification was performed with an allowed initial precursor mass deviation up to 7 ppm and an allowed fragment mass deviation 20 ppm. Quantification of SILAC pairs was carried out by MaxQuant with standard settings and without the re-quantification option.
