Combined proteomic and transcriptomic analysis of Arion vulgaris

ABSTRACT: The Spanish slug, Arion vulgaris, is considered one of the hundred most invasive species in Central Europe. The lack of natural predators can refer to the potential toxicity of slugs. However, no transcriptomic or proteomic study has been done so far in Arion vulgaris. In this study, we present the first investigation of expression profile in Arion vulgaris at the protein level. Two-dimensional (2D) gel electrophoresis and nano-LC-ESI-MS/MS were used to resolve and identify proteins from slug mantel and slug eggs. To facilitate proteomics in non-model organisms, mRNA-derived protein database was used for protein identification.

Proteome and peptidome of Vipera berus berus venom

Project description:Snake venom is a rich source of peptides and proteins with a wide range of actions. Many of the components of the venom are currently being tested for their usefulness in the treatment of many diseases ranging from neurological and cardiovascular to cancer. It is also important to constantly search for new proteins and peptides with properties not yet described. The venom of Vipera berus berus has hemolytic, proteolytic and cytotoxic properties, but its exact composition and the factors responsible for these properties are not known. Therefore, an attempt was made to identify proteins and peptides derived from this species venom by using high resolution two-dimensional electrophoresis and MALDI ToF/ToF mass spectrometry. A total of 11 protein classes have been identified mainly proteases but also L-amino acid oxidases, C-type lectin like proteins, cysteine-rich venom proteins and phospholipases A2 and 5 peptides of molecular weight less than 1500 Da. Most of the identified proteins are responsible for the highly hemotoxic properties of the venom. Presence of venom phospholipases A2 and L- amino acid oxidases cause moderate neuro-, myo- and cytotoxicity. All successfully identified peptides belong to the bradikinin-potentiating peptides family.

Calorie restriction-induced changes in the secretome of human adipocytes, comparison with resveratrol-induced secretome effects

Project description:Obesity is characterized by excess energy storage which results in dysfunctional white adipose tissue (WAT) and in turn leads to metabolic diseases. Lifestyle changes especially calorie restriction (CR) reduces the risk for age and obesity-associated complications. The impact of CR on obesity has mainly been examined with human intervention studies, which indicated alterations in circulating adipokines. However, a detailed understanding of CR-induced adipocyte secretome changes remains elusive. Therefore, we investigated the effect of CR on the secretion profile of mature human adipocytes by using proteomics technology with bioinformatic analysis. We demonstrated CR-mediated adipocyte triglyceride reduction, which resulted in a positive effect on adipokine secretion indicating an improved inflammatory phenotype and alleviation of obesity-associated metabolic dysfunction including insulin resistance and glucose intolerance. Furthermore, 6 novel adipocyte-secreted proteins were identified which were regulated by CR. Since resveratrol (RSV) mimics CR we compared results from this study with data from our previous RSV study on the adipocyte secretome. We observed that both treatment strategies lead to a less inflammatory phenotype and an altered adipokine profile indicating improvement of metabolic complications even though the CR and RSV adipocyte secretomes differed from each other.

Hepatic urea, creatinine and uric acid metabolism in dairy cows with divergent milk urea concentrations

Project description:Milk urea concentration is an indicator for dietary nitrogen (N)-supply and urinary nitrogen excretion. Dairy cows with high (HMU) compared to low milk urea (LMU) concentration have greater plasma urea, creatinine and uric acid concentrations, but if the liver metabolism accounts for these differences is unknown. Eighteen HMU and 18 LMU cows were fed either a diet with a low (LP) and normal (NP) crude protein concentration. An N-balance study was performed and a 13C-urea bolus was administered followed by a series of blood samplings. Liver samples were analysed by 2D-gel-based proteomics and real-time RT-PCR. Although HMU cows had a higher urea pool, plasma urea, uric acid, and hippuric acid concentrations, these differences were not associated with increased activation of the hepatic urea cycle or non-urea nitrogen metabolite pathways. Instead, HMU cows had a higher oxidative stress level. Conclusively, other factors than hepatic urea metabolism account for the milk urea concentration. Despite higher plasma urea concentrations on the LP diet, urea cycle mRNA expression was not affected, indicating it is not controlled at transcriptional level. Feeding the LP diet resulted in higher expressions of enzymes catabolizing fatty acids, which is likely due to diminished microbial growth and insufficient energy supply.

Plasmodium spp. Glyceraldehyde 3-phosphate dehydrogenase: Diverse subcellular localization and multiple post-translational modifications

Project description:Glyceraldehyde 3-phosphate dehydrogenase (Gapdh), a glycolytic enzyme is known to be associated with multiple non-glycolytic functions. To examine the possibility of Plasmodium spp Gapdh having moonlighting functions, PfGapdh was cloned, overexpressed, purified to homogeneity and characterized. Polyclonal antibodies were raised in mice and used for immuno detection. Western analysis of P. yoelii whole cell extract, soluble and particulate fractions showed three major species with molecular mass ~27, 37 and 51 kDa. All three forms were equally abundant in the soluble fraction. Particulate fraction that accounted for ~10-15% of total PyGapdh did not show ~51 kDa form. Immunological evidence suggests~51 kDa form to arise by ubiquitination of native 37kDa form. For determining subcellular distribution, P. yoelii cells were subjected to differential detergent fractionation and analyzed using two-dimensional gel electrophoresis. Various subcellular fractions showed multiple species of Gapdh, indicating multiple post-translational modifications. For the determination of the nature of PTMs and residues modified, ‘Top-Down’ and ‘Bottom-Up’ approaches were used. Spots in a 2D gel that showed high intensity in western were excised and analyzed for identification of protein as well as PTMs. For more comprehensive analysis of PTM, P. yoelii whole cell extract was run on a 1D gel and bands that showed reactivity in western were cut out and analyzed by LC-MS/MS. In all, eleven residues were identified that underwent modifications. Modifications consisted of four phosphorylations, five ubiquitinations, two acetylations, two methylations and one nitrosylation. Towards a better understanding the testicular proteome of domestic pig

Project description:For gaining additional insights into the composition of the testicular proteome of the domestic pig (Sus scrofa domestica), we conducted 2DE-MS. Two-dimensional SDS PAGE was run on testicular lysates of three boars, with three gels per boar. Upon matching across gels, we arbitrarily selected protein spots for mass spectrometry analysis. Excised slices were vacuum dried and soaked with digestion buffer containing trypsin (0.01 μg/μl), followed by overnight incubation at 37°C in the same buffer without trypsin. Subsequently, peptides were extracted in solvents of increasing acetonitrile content, by sonication. Upon vacuum-centrifugation, peptides were reconstituted in 0.1% formic acid (FA). Following this, peptides were fractionated by reversed phase liquid chromatography (C18; buffer A: 0.1% FA dissolved in HPLC-H2O; buffer B: 0.1% FA, dissolved in CAN; flow-rate: 0.4 µL/min; gradient: 2-30% in 30 minutes). Eluted peptides were injected via an electrospray ionization interface into a Q-TOF mass spectrometer (one boar, Q TOF Ultima, Micromass/Waters, Manchester, UK) and an ion-trap mass spectrometer (two other boars, XCT ion-trap, Agilent Technologies, Waldbronn, Germany). We used ProteomeDiscoverer 2.4 (Thermo Fisher Scientific, San Jose, USA) for peptide and protein identification. Using Sequest HT, we searched peak lists (*.mgf) against the Sus scrofa reference proteome database (UniProt Proteome ID: UP000008227, 49,793 proteins).

Proteomic study identified several proteins involved in cellular processes in recurrent otitis media

Project description:Recurrent otitis (ROM) is a pathological conditions in which a children have at least three episodes of acute otitis media over a course of 6 months. In this study we focused in proteins dysregulated between ROM and adenotonsillar hypertrophy (ATH). Tissue sample of seven ROM and seven ATH were obtained and submitted to two-dimensional gel electrophoresis (2-DE) and mass spectrometry (MS) for protein identification and western-blotting for data validation. We identified 23 significantly (p<0.05) protein spots. The expression of two proteins were validated by western-blotting. The 2-DE coupled with MS approach identified several proteins involved in cellular and metabolic processes. Further study are needed to better understanding the role of this proteins in ROM.

Dietary effect on the proteome of the common octopus (Octopus vulgaris) paralarvae, 2D-DIGE gel data

Project description:Nowadays, the common octopus (Octopus vulgaris) culture is hampered by massive mortalities occurring during early life-cycle stages (paralarvae). Despite the causes of the high paralarvae mortality are not yet well defined and understood, the nutritional stress caused by inadequate diets is pointed out as one of the main factors. In this study the effects of diet on paralarvae is analyzed through a proteomic approach, to search for novel biomarkers of nutritional stress. A total of 43 proteins showing differential expression in the different conditions studied have been identified. The analysis highlights proteins related with the carbohydrate metabolism: glyceraldehyde-3-phosphate-dedydrogenase (GAPDH), triosephosphate isomerase; other ways of energetic metabolism: NADP+-specific isocitrate dehydrogenase, arginine kinase; detoxification: glutathione-S-transferase (GST); stress: heat shock proteins (HSP70); structural constituent of eye lens: S-crystallin 3; and cytoskeleton: actin, actin-beta/gamma1, beta actin. These results allow defining characteristic proteomes of paralarvae depending on the diet; as well as the use of several of these proteins as novel biomarkers to evaluate their welfare linked to nutritional stress. Notably, the changes of proteins like S-crystallin 3, arginine kinase and NAD+ specific isocitrate dehydrogenase, may be related to fed versus starving paralarvae, particularly in the first 4 days of development.
