PROFILING OF PLASMA PROTEINS IN RENAL CELL CARCINOMA

ABSTRACT: A comparative analysis of the protein profile of 36 blood plasma samples from patients with kidney cancer and 20 samples of healthy volunteers was carried out using ultra-high resolution panoramic mass spectrometry. The analysis of results of measurements was conducted using OMSSA proteomic search engine, the relative abundance of proteins Normalized Spectrum Abundance Factor (NSAF) in biosamples was evaluated using SearchGUI.

Project description:We sought to identify a characteristic profile of proteins in blood plasma samples taken from patients with colorectal cancer using mass spectrometry. We obtained mass spectrometry data of 38 samples from patients with colorectal cancer and 41 samples from healthy volunteers and the data analysis were carried out using panoramic ultra-high resolution mass spectrometry. We carried out a comparative analysis for two series "case" and "control" of protein profiles, differently expressed proteins and proteins with posttranslational modifications.

Transcription profiling of wild type and talA talB double knock out E. coli

Project description:Wild-type and talA talB double knockout cells were grown in 50 ml of MOPS medium supplemented with 0.2% glucose or xylose in 500 ml Erlenmeyer flasks until the OD600 reached 1. At the sampling RNA was stabilized by mixing with RNAprotect Bacteria regent (Qiagen) and total RNA were isolated, by RNeasy mini Kit (Qiagen). Duplicate experiments employing dye swapping were performed for comparison. Protocol and conditions used for hybridization and washing were as described {Oshima, 2002 #712}. Images were scanned by Affymetrix 428 in 10µm resolution using Jaguar 2.0 software and processed by Imagene 4.0 software (BioDiscovery, Segundo ,USA) by default setting.?The raw numerical data files from Imagene were further processed by GeneSpring 7.3 (Agilent) software package. A Lowess curve was fit to the log-intensity versus log-ratio plot. 20.0% of the data was used to calculate the Lowess fit at each point. This curve was used to adjust the control value for each measurement.

Project description:Stomatal guard-cells modulate gas exchange between the plant and the atmosphere. Regulation of transcription is emerging as an important mechanism in controlling guard cells activity. The Arabidopsis transcription factor AtMYB60, is specifically expressed in guard cells and controls stomatal movements. Opening of stomatal pores is constitutively reduced in the atmyb60-1 null allele, and water loss during drought is diminished in the mutant compared to wild type. To address the effect of the AtMYB60 disruption on global gene expression, total mRNAs, derived from atmyb60-1 and WT rosette leaves, grown in standard conditions, were hybridized to a cDNA microarray.

Transcription profiling of multiple mouse myeloma (MM) cells during intra-medullary progression in the 5T2MM mouse model

Project description:Insights into mechanisms involved during intra-medullary myeloma progression could be helpful in the better understanding of this disease and in the development of new therapeutical strategies. Herein gene expression profile of multiple myeloma (MM) cells during intra-medullary progression was investigated using the 5T2MM murine model. MM-cells from 3 subsequent disease stages, quiescent, intermediate and end stage were analyzed using microarrays containing 21,492 Unigene cDNA sequences. ~ 3000 calls of differentially expressed genes were obtained. Most of these genes were silenced during tumor progression. In the early stage the MM-cells had up-regulated genes involved in bone marrow (BM) homing (CCR2, CCR5), motility (tetraspanins, 67kD laminin receptor, paxillin, zyxin, prolactin receptor), invasion (annexin II, cathepsins), adhesion (integrins, ALCAM) and cell adhesion mediated drug resistance (fibronectin). Genes involved in apoptosis (Mcl-1), plasma cell differentiation (XBP-1), angiogenesis (neuropilin-2, angiopoietin-like 4), hypoxia (HIF-1a, carbonic anhydrase 9) and in retention (CXCR4/CXCL12) and anchoring of MM-cells (laminin, collgens) in the BM were up-regulated during progressive stages. Quantative RT-PCR confirmed the trend of expression. These data provide a framework of mechanisms involved in intra-medullary myeloma progression; several genes known to be important in MM-biology are highlighted and novel candidate genes are illuminated as potentially more effective therapeutical targets.

Proteome profiling of PMJ2-R and primary peritoneal macrophages

Project description:In vitro models are often used to study the functions of macrophages, including the process of phagocytosis. The use of primary macrophages has limitations associated with the individual characteristics of animals, which can lead to insufficient standardization of the results obtained. This disadvantage is lacking in immortalized cell lines. The PMJ2-R cell line was derived from in vivo immortalization and retains many of the primary peritoneal macrophages functions, but little is known about its differences from normal cells. In this article, we carried out a comparative analysis of the proteomes of PMJ2-R cells and primary peritoneal macrophages isolated from the C57BL/J6 mice. Particular attention was paid to the analysis of proteins involved in the process of phagocytosis. A total of 4005 proteins were identified, of which 797 were quantified. Our results indicate that there are significant differences in the abundance of a large number of proteins, including important proteins associated with the process of phagocytosis, such as Elmo1, Gsn, Hspa8, Itgb1, Ncf2, Rac2, Rack1, Sirpa, Sod1, C3, Msr1. Thus, when using PMJ2R cells as model cells in the study of the peritoneal macrophages functions, features revealed in this study should be taken into account.

Project description:Primary human trabecular meshwork cells cultured in fibroblast medium underwent selective laser trabeculoplasty treatment. RNA was extracted from a pool of cells 30 min after treatment while the remaining cells were further cultured and RNA was extracted respectively 2 and 6 hour after treatment. Control cells stored in incubator in absence of SLT treatment were used as reference samples. Gene expression was evaluated by hybridization on miRNA-microarray and laser scanner analysis. Time course experiment; HTM cells, ScienCell, San Diego, California: cat. n. 6590: isolated from juxtacanalicular and corneoscleral region of the human eye. TMC are cryopreserved on primary culture and delivered frozen.

Transcription profiling of human NF1 heterozygous (NF1+/-) melanocytes from a Neurofibromatosis type 1 patient and NF1 wild type (NF1+/+) melanocytes of a healthy control patient

Project description:One of the major primary features of the neurocutaneous genetic disorder Neurofibromatosis type 1 are the hyperpigmentary café-au-lait macules where dysregulation of melanocyte development, proliferation and differentiation is considered to play a key etiopathogenic role. To gain better insight in the possible role of the tumor suppressor gene NF1, a transcriptomic microarray analysis was performed on human NF1 heterozygous (NF1+/-) melanocytes of a Neurofibromatosis type 1 patient and NF1 wild type (NF1+/+) melanocytes of a healthy control patient, both cultured from normally pigmented and hyperpigmented lesional café-au-lait skin. Out of 13,850 unique genes, a total of 137 had a significant twofold or more up- (72) or down-regulated (65) expression in NF1+/- melanocytes compared to NF1+/+ melanocytes (genotype effect). Considering possible intrinsic genetic variation in lesional skin, melanocytes showed a total of 51 genes having a significant twofold or more up- (37) or down-regulated (14) expression when they were cultured from hyperpigmentary café-au-lait skin compared to normally pigmented skin (lesional skin type effect). NF1+/- café-au-lait skin melanocytes showed 468 genes with a significant two-fold or more up- (183) or down-regulated (285) expression going beyond the sum of the separate main effects (interaction). Detailed analysis enabled the identification of several modulated genes in NF1+/- (café-au-lait skin) melanocytes, mainly involved in controlling cell proliferation and cell maintenance, in cell adhesion and, surprisingly, in the immune response. An interesting finding was that a high number of transcription factor genes were differentially modulated, among which a specific subset - important in melanocyte-lineage development - showed downregulation in a transcriptional cis-regulatory network governing the activation of the melanocyte-specific dopachrome tautomerase (DCT) gene.
