Project description:Maintaining skeletal muscle mass is of high importance as muscle atrophy like during sarcopenia or cachexia lead to a decrease in independence and a higher risk of morbidity and mortality. A leading compound in the treatment against ageing and cancer is rapamycin, an inhibitor of mechanistic target of rapamycin complex 1 (mTORC1). Whether the treatment with mTORC1 inhibitors would work at a cost of losing muscle mass is unclear, as most studies have been focusing on the role of mTORC1 specifically during hypertrophy. In order to answer this question we developed an inducible muscle specific knockout mouse model in which raptor can be ablated during adulthood to eliminate mTORC1 activity. We analysed the muscles after different time points and found that after 3 months the mice showed a fiber shift towards slower fiber types, a loss in oxidative capacity but only very few myopathic features. After 5 months the myopathic features became more apparent, however it did not largely affect the ex vivo muscle force. Surprisingly despite the myopathy we did not see a significant loss of muscle mass even after 5 months, that we hypothesised based on mTORC1s central role in protein synthesis. We assume that the myopathy after long-term mTORC1 inactivation is mostly a result of secondary effects through the loss of mitochondria, alterations in metabolism and in cytoskeletal components. Project description:Legionella pneumophila, the causative agent of the severe pneumonia Legionnaires’ disease, replicates in free-living protozoa as well as in macrophages within a distinct compartment, the Legionella-containing vacuole (LCV). switches between a replicative, non-virulent and a motile, virulent phase. The timing, spatial organization, cues and functional consequences of the biphasic life cycle are not well understood. In this study, we show on a single cell level that bacterial clusters within a distinct pathogen vacuole develop spatially organized and functionally distinct subpopulations over time. At late stages of infection (>42 h), individual motile (PflaA-GFP-positive) and virulent (PralF-GFP-positive) L. pneumophila emerged at the periphery of clusters comprising non-growing bacteria. Comparative proteomics of PflaA-GFP-positive and PflaA-GFP-negative L. pneumophila subpopulations revealed distinct proteomes with flagellar proteins or cell division proteins being exclusively produced by the former or the latter, respectively. Towards the end of an infection cycle (~48 h), PflaA-GFP-positive L. pneumophila preferentially escaped the LCV and the bursting host cell, and the motile subpopulation promoted spreading of L. pneumophila. The emergence of peripheral motile L. pneumophila, LCV escape, host cell lysis and spreading of the bacteria to the environment is controlled by the Lqs quorum sensing system. Thus, quorum sensing controls the emergence of a subpopulation of transmissive L. pneumophila at the LCV periphery, and phenotypic heterogeneity underlies the intracellular bi-phasic life cycle of L. pneumophila.

Project description:The codon usage of mRNAs controls the speed of translation elongation, which is primarily determined by the abundance of cognate tRNAs. By profiling mRNA expression around the cell cycle we found that mRNAs that are relatively upregulate in the G2/M phase are enriched in rare codons. To understand the impact of this codon bias on translation, we have cultured NIH 3T3 cells with different concentrations of fetal calf serum (FCS), 1, 2, 5, and 10%, respectively, to induce distinct proliferation rates and thus distinct proportions of cells in the culture in the G2/M phase. We then estimated the levels of all proteins and mRNAs, and the change in translation efficiency (proteins per mRNA) in highly (10% FCS) relatively to less highly proliferating cells (lower FCS concentrations).

We proceed in a identical way for the test sample. Seedlings are cultivated on media MS containing butyrobétaïne 1 mM. After seven days, seedlings are harvested and extractions of RNA will be realised on this second pull. All this experiment is repeated one more time independently. Project description:Substitution of hydrogen for deuterium strongly affects biological systems. While higher eukaryotes, such as plants and mammals, hardly survive >30% deuterium content of water and nutrients, many microorganisms can grow on fully deuterated media albeit at reduced rates. Due to the large relative mass change, H/D replacement leads to pronounced changes in chemical reaction rates and equilibria. Very little is known how these physico-chemical effects influence cellular life at the systems level. Here we have followed the adaptation of a large part of the E. coli proteome from growth on a protonated full medium, over a protonated minimal to a completely deuterated minimal medium. More than 1800 proteins could be quantified under all conditions and several hundreds show strong regulation in both adaptation processes. As expected, the adaption to minimal medium mostly upregulates amino acid synthesis and sugar metabolism. In contrast, deuteration causes a very wide response over many cell function categories. No morphological effects are apparent under light and electron microscopy. Most of the regulated proteins have enzymatic functions involving hydrogen transfer reactions. This indicates that kinetic isotope effects and not changes in biomolecular stability are the dominant mechanisms that affect cellular function under deuteration.

Project description:Epilepsy is a disorder that affects around 1% of the population. Epilepsy is widely controlled by anti-convulsant drugs; however, approximately one third of patients do not respond to this treatment. In many cases of drug resistant epilepsy (DRE) surgical removal of the indicated tissue may be performed to decrease seizure burden. Mitochondrial damage and oxidative stress has been implicated in epilepsy suggesting that alternation in both energy metabolism and redox balance are critical to seizure onset. To understand the underlying biological processes involved in DRE, a combination of proteomics and metabolomics strategies together with oxidative damage assessment were used to compare molecular differences and enzymatic activities in tissue implicated in seizure onset to tissue with no abnormal activity within patients. Label free quantitation identified 17 proteins with altered abundance in the seizure onset zone as compared to tissue with normal activity. Assessment of oxidative protein damage by protein carbonylation identified additional 11 proteins with potentially altered function in the seizure onset zone. Pathway analysis revealed that most of the affected proteins are involved in energy metabolism and redox balance. Further enzymatic assays showed significantly decreased activity of transketolase (TKT) indicating a disruption of the Pentose Phosphate Pathway and diversion of intermediates into purine metabolic pathway, resulting in the generation of the potentially pro-convulsant metabolites. Altogether, these findings suggest that imbalance in energy metabolism and redox balance, pathways critical to proper neuronal function, play important roles in neuronal network hyperexcitability and can be used as a primary target for potential therapeutic strategies to combat DRE.

Project description:High NH4+ load is known to competitively inhibit bacterial methane oxidation. This is due to a competition between CH4 and NH4+/NH3 for the active site of particulate methane monooxygenase (pMMO), which converts CH4 to CH3OH. Here, we combined growth experiments with global proteomics to elucidate the capability of the methanotroph Methylocystis sp. strain SC2 in acclimatizing to increased NH4+ levels. Our experimental approach also involved amino acid profiling and measurement of NOx compounds. Relative to 1 mM NH4+, high (50 mM and 75 mM) NH4+ load under CH4 replete conditions significantly increased lag phase duration required for proteome adjustment. The proteomic and metabolic responses to increasing ionic and osmotic stress involved significant upregulation of stress-responsive proteins, K+ “salt in” strategy, synthesis of compatible solutes (glutamate and proline), and induction of the glutathione metabolism pathway. A significant increase in the apparent Km value for CH4 oxidation during the growth phase was indicative of increased pMMO-based oxidation of NH4+/NH3 to toxic hydroxylamine. The detoxifying activity of hydroxlyamine oxidoreductase (HAO) led to a significant accumulation of NO2- and, upon decreasing O2 tension, N2O. Putative free intermediate of HAO activity was NO, with NO reductase and hybrid cluster proteins (Hcps) being the candidate enzymes for the reduction of NO to N2O. In summary, strain SC2 has the capacity to precisely rebalance enzymes and osmolyte composition, but the need to simultaneously combat both ionic-osmotic stress and the toxic effects of hydroxylamine may be the reason why its acclimatization capacity is limited to 75 mM NH4+.

Project description:The transition from growth to stationary phase is a natural response of bacteria to starvation and stress. When stress is alleviated and more favorable growth conditions return, bacteria resume proliferation without a significant loss in fitness. Although specific adaptations that enhance the persistence and survival of bacteria in stationary phase have been identified, mechanisms that help maintain the competitive fitness potential of non-dividing bacterial populations have remained obscure. Here, we demonstrate that staphylococci that enter stationary phase following growth in media supplemented with excess glucose undergo regulated cell death to maintain the competitive fitness potential of the population. Upon a decrease in extracellular pH, the acetate generated as a byproduct of glucose metabolism induces cytoplasmic acidification and extensive protein damage in non-dividing cells. Although cell death ensues,it does not occur as a passive consequence of protein damage. Instead, we demonstrate that the expression and activity of the ClpXP protease is induced, resulting in the degeneration of cellular antioxidant capacity and, ultimately,cell death. Under these conditions, inactivation of either clpX or clpP resulted in the extended survival of unfit cells in stationary phase, but at the cost of maintaining population fitness. Finally, we show that cell death from antibiotics that interfere with bacterial protein synthesis can also be partly ascribed to the corresponding increase in clpP expression and activity. The functional conservation of ClpP in eukaryotes and bacteria suggests that ClpP-dependent cell death and fitness maintenance may be a widespread phenomenon in these domains of life.

Project description:Osteoarthritis (OA) is an age-related degenerative musculoskeletal disease characterised by loss of articular cartilage, synovitis, abnormal bone proliferation and subchondral bone sclerosis. The underlying pathogenesis of OA is yet to be fully elucidated with no OA specific biomarkers in clinical use. Nuclear magnetic resonance (NMR) spectroscopy and mass spectrometry (MS) allow identification of the global metabolome and proteome respectively. During this study, ex-vivo equine cartilage explants (n=5) were incubated in TNF-α/IL-1β supplemented culture media for 8 days, with media removed and replaced at 2, 5 and 8 days. Acetonitrile metabolite extractions of 8 day cartilage explants and media samples at all time points underwent 1H NMR metabolic analysis with media samples also undergoing MS proteomic analysis. Within the cartilage, metabolites glucose and lysine were elevated following TNF-α/IL-1β treatment whilst adenosine, alanine, betaine, creatine, myo-inositol and uridine levels decreased. Within the culture media, four, four and six metabolites were identified as being differentially abundant between control and treatment groups for 1-2 day, 3-5 day and 6-8 day time points respectively. Culture media proteomics identified 154, 138 and 72 proteins differentially abundant, with > 2 fold change, between control and treatment groups for 1-2 day, 3-5 day and 6-8 day time points respectively. Nine potential novel OA neopeptides were elevated in treated media. This is the first study to use a multi ‘omics’ approach to simultaneously investigate the metabolomic profile of ex-vivo cartilage and metabolomic/proteomic profiles of culture media using the TNF-α/IL-1β ex-vivo OA cartilage model. This study has identified a panel of metabolites, proteins and extracellular matrix derived neopeptides which are differentially abundant during an early phase of the OA model which may provide further information on underlying disease pathogenesis, allow potential translation for clinical markers and possible novel therapeutic targets.

Project description:Clonal bacterial populations respond to unfavorable conditions with growth arrest and 20 persistence. Here we show that quorum sensing (QS) determines functionally distinct subpopulations of non-growing, virulent Legionella. QS increases the fraction of bacteria re- initiating growth in microcolonies, while it restricts the ratio of bacteria resuming growth in free- living protozoan predators. QS continues to govern the population heterogeneity throughout growth. Intracellular non-growers and growing bacteria are characterized by distinct proteomes 25 reflecting different stress and drug tolerance as well as alternative metabolic pathways. Strikingly, individual intracellular non-growers are persisters, which endure host killing mechanisms, produce virulence factors, form a replication-permissive compartment, and are highly infectious. Thus, QS underlies a bet-hedging strategy of non-growing intracellular bacterial pathogens to resume growth and to fine-tune virulence.
