BioID screen for Uhrf2 interactors in AML12 cells

Project description:We identified the ubiquitin ligase Uhrf2 as an important regulator of liver regeneration. To gain insight into the mechanisms of action of Uhrf2 in hepatocytes, we searched for Uhrf2 interactors in the AML12 hepatocyte cell line using BioID interaction screening. This resulted in the identification of major chromatin remodelling proteins as Uhrf2 interactors.

Titin BioID - protein and peptide pull-down

Project description:Proximity proteomics has greatly advanced the analysis of native protein complexes and subcellular structures in culture, but has not been amenable to study development and disease in vivo. Here, we generated a knock-in mouse with the biotin ligase (BioID) inserted at titin’s Z-disc region to identify protein networks that connect the sarcomere to signal transduction and metabolism. Our census of the sarcomeric proteome from neonatal to adult heart and quadriceps reveals how perinatal signalling, protein homeostasis and the shift to adult energy metabolism shape the properties of striated muscle cells. Mapping biotinylation sites to sarcomere structures refined our understanding of myofilament dynamics and supports the hypothesis that myosin filaments penetrate Z-discs to dampen contraction. Extending this proof of concept study to BioID fusion proteins generated with Crispr/CAS9 in animal models recapitulating human pathology will facilitate the future analysis of molecular machines and signalling hubs in physiological, pharmacological, and disease context.

A unique mRNA decapping complex in trypanosomes

Project description:Removal of mRNA 5’ caps primes transcripts for degradation and is central for regulating gene expression in eukaryotes. The canonical decapping enzyme DCP2 is stringently controlled by assembly into a dynamic multi-protein complex together with the 5´-3´exoribonuclease Xrn1. Kinetoplastida lack DCP2 orthologues but instead rely on the ApaH-like phosphatase ALPH1 for decapping. The enzyme is composed of a catalytic domain flanked by C-terminal and N-terminal extensions. Here we analyse the ALPH1 interactome by BioID proximity labelling for the full length protein and truncated versions in order to assign domain specific interactions. We show that Trypanosoma brucei ALPH1 acts in a complex composed of the trypanosome XRN1 ortholog XRNA and four proteins that are unique to Kinetoplastida.The interactome is validated by reverse experiments targeting T. brucei and T. cruzi XRNA by affinity capture and, additionally, the ALPH1 interacting CMGC-family kinase by BioID.

Plasmodium falciparum Kelch13, Eps15 and Clathrin HC interactomes obtained using a dimerisation-induced quantitative BioID (DiQ-BioID)

Project description:In order to identify Kelch13 interaction partners in living P. falciparum parasites, we established a new type of BioID we termed dimerisation-induced quantitative BioID (DiQ-BioID) that takes advantage of the FKBP-FRB heterodimerisation system. For DiQ-BioID the target is endogenously tagged with FKBP. The promiscuous biotin ligase BirA* is fused with FRB and expressed in the cells expressing the FKBP tagged target. Upon addition of the dimerising ligand (rapalog) BirA*-FRB is recruited onto the FKBP fused target. In the presence of biotin this results in the biotinylation of the target and its interactors whereas in the control the cellular background is biotinylated. As matched parasite cultures (identical cultures grown with and without rapalog) are used, quantitative mass spectrometry was employed to identify specific interaction partners (or compartment neighbors). This was done for Kelch13 as a bait, for one of the so identified hits (Eps15) in reciprocal DiQ-BioID experiments and for the clathrin heavy chain as a negative control (a protein that like Kelch13 and Eps15 is found in foci in the cells but does not co-localise with these targets).

Map of the Kir2.1 interactome using BioID

Project description:Kir2.1, an inward rectifier potassium channel, plays an important role in controlling membrane potential specially in cardiomyocytes. Here we explore its interactome via proximity biotin labeling and affinity purification approach (BioID). First, BioID membrane controls were generated with randomly selected transmembrane domains from yeast proteins, demonstrating the identification of membrane-associated proteins more than GFP or NLS controls. Using this control and a mutation from Andersen-Tawil syndrome which causes Kir2.1 Golgi accumulation, we have identified the most comprehensive Kir2.1 interactome and also found clues to its spatial information in subcellular levels. The interactome is showing that Kir2.1 in plasma membrane is surrounded by desmosome, integrin, cadherin and dystrophin-glycoprotein complex complexes, and supported by MAGUK family scaffold proteins. On the other hand, Kir2.1 mutant BioID revealed the COPII-mediated delivery of Kir2.1 from ER to Golgi and lysosome-mediated degradation of Golgi-accumulated and/or retrograde Kir2.1. Validating the interactome with co-immunoprecipitation, confocal microscope, and patch clamp analysis, we concluded that Kir2.1 is located in the defined membrane environment and is actively regulated by endosomal sorting for lysosome degradation.

The MYO6 interactome using BioID

Project description:The intracellular function of myosin motors requires a number of adaptor molecules, which control cargo attachment, but also fine-tune motor activity in time and space. These motor-adaptor-cargo interactions are often weak, transient or highly regulated. To overcome these problems we use a proximity labelling-based proteomics strategy (BioID) to map the interactome of the unique minus end-directed actin motor MYO6. Our analysis identified several distinct MYO6-adaptor modules including two complexes containing RHO GEFs which we screened using further BioID baits (LRCH3, DOCK7, GIPC1 and ARHGEF12). These complexes emphasise the multifunctionality of MYO6 provides the first in vivo interactome of a myosin motor protein, highlighting the power of this approach in uncovering dynamic and functionally diverse myosin motor complexes.

Probing the trypanosome nuclear pore by TurboID proximity labelling – Part2

Project description:Previous BioID experiments targeting the nucleoporin (NUP) NUP158 (PMID: 36410438; PXD031245), as well as NUP110, NUP76 and NUP96 (PMID: 39206942; PXD047268) indicated that proximity labelling delivers highly specific interactome data in the confined localisation of the nuclear pore, with a labelling radius well below the size of the nuclear pore. The resulting proximity data allowed to assign NUPs and nuclear transport factors to specific subregions of the pore. Here we extended this approach to target NUP75 and transport factors MEX67 and Ran.
