Project description:Photosynthesis in plant cells would not be possible without the supportive role of mitochondria. However, isolating mitochondria for physiological and biochemical analyses from plant cells is a lengthy and tedious process. Established isolation protocols require multiple centrifugation steps and substantial amounts of starting material. To overcome these limitations, we tagged mitochondria in plant cells with a triple haemagglutinin-tag for rapid purification by a single affinity purification step. This protocol yields highly purified mitochondria from 1 g of Arabidopsis seedlings that are suitable for enzyme activity measurements and delivers sufficient amounts of mitochondrial proteins for deep proteomic profiling. We demonstrate that the method can be applied to proteomic analysis of an Arabidopsis mutant deficient in the mitochondrial glutamate transporter À bout de souffle (BOU) and we identify 27 differentially expressed proteins in the bou mutant. Our work also sets the stage for the development of advanced isolation protocols for mitochondria from distinct cell types.

Project description:The overexpression and purification of membrane proteins to high purity and homogeneity is a challenging task. Over time, several strains have been developed that decrease the toxic side-effects and thus result in higher bio mass and protein yield. However, two major contaminants have been identified in membrane protein preparations from E. coli: the outer membrane porin OmpF and AcrB, which is part of a tripartite efflux pump. Both proteins crystallise from low concentrations and diverse conditions, which make them a major problem, especially in membrane protein crystallography. In this study, we present a C41(DE3)-derived expression strains that is depleted of these two proteins.

Project description:Aberrant expression of histone deacetylases (HDACs) and their activity are associated with a broad range of tumor development. However, based on cell or tissue types, class IIA HDACs such as HDAC4 and HDAC5 may facilitate or inhibit cancer progression. The goal of this project is to examine the overall proteome changes caused by HDAC5 expression. Here, we studied the effects of stable expression of HDAC5 (that is normally downregulated or have a weak basal expression) in four urothelial carcinoma (UC) cell lines (RT112, VM-Cub-1, SW1710, and UM-UC-3) by mass spectrometry in comparison to their vector controls. We observed that HDAC5 expression in VM-Cub-1 triggered a drastic phenotype change from an epitheloid to a mesenchymal (i.e., epithelial-mesenchymal transition, EMT) and altogether diminished cell proliferation of the other three cell lines. Our mass-spec data are in line with the phenotypic transformation of VM-Cub-1. In addition, we also performed a protein expression profiling of HBLAK, a spontaneously immortalized from primary human bladder epithelial cells that can be directly compared with the four UC vector cells. HBLAK vector cells only were included for mass-spec as the cells failed to express HDAC5 after lentiviral transduction and selection.

Project description:Rationale: Epicardium-derived cells (EPDC) are formed in response to myocardial infarction and recapitulate an embryonic program that is likely to participate in cardiac regeneration and remodeling. The existence of atrial counterparts that are potentially involved in atrial remodeling is still elusive. Objective: We have elaborated and validated techniques for the robust isolation and cultivation of atrial and ventricular EPDC from the rat heart and compared their molecular phenotype with human atrial stromal cells obtained from tissue biopsies. Methods and Results: In vitro culture revealed that rat and human cells display a similar morphology, are highly enriched for the epicardial markers WT-1 and Tbx18 throughout in vitro expansion, strongly express the stem/progenitor cell markers CD73, CD90 and, surprisingly the early and late cardiac markers Gata4, Tbx5 and troponin T. In general, these cells display a similar molecular signature - which is different from human MSC - when analyzed by FACS, immunohistochemistry and real time PCR. We also examined the cell surface proteome of human and rat EPDC using cell surface biotinylation combined with nano-liquid chromatography - mass spectrometry. Proteome analysis revealed the presence of 149 overlapping proteins and >200 species specific proteins. These proteins are preferentially involved in cardiac repair and regeneration. Conclusions: This study demonstrates that atrial stromal cells are EPDC suggesting a common epicardial precursor. Cell surface proteome analysis suggests that atrial and ventricular EPDC are likely to play an important role during atrial and ventricular remodeling.

Project description:The aim of the project was to elucidate the inter-organellar interplay of plastids, mitochondria, and peroxisomes during storage reserve mobilization in the endosperm to supply the growing seedling with nutrients upon germination. Organelles from endosperm of etiolated castor bean seedlings were isolated and subjected to liquid chromatography-tandem mass spectrometry. The data were used to build a comprehensive metabolic model for plastids, mitochondria, and peroxisomes.

Project description:As an essential cellular component of the bone marrow (BM) microenvironment mesenchymal stromal cells (MSC) play a pivotal role for the physiological regulation of hematopoiesis, in particular through the secretion of cytokines and chemokines. Mass spectrometry (MS) facilitates the identification and quantification of a large amount of secreted proteins (secretome), but can be hampered by the false-positive identification of contaminating proteins released from dead cells or derived from cell medium. To reduce the likelihood of contaminations we applied an approach combining secretome and proteome analysis to characterize the physiological secretome of BM derived human MSC. Our analysis revealed a secretome consisting of 315 proteins. Pathway analyses of these proteins revealed a high abundance of proteins related to cell growth and/or maintenance, signal transduction and cell communication thereby representing key biological functions of BM derived MSC on protein level. Within the MSC secretome we identified several cytokines and growth factors such as VEGFC, TGF-β1, TGF-β2 and GDF6 which are known to be involved in the physiological regulation of hematopoiesis. By comparing the peptide patterns of secretomes and cell lysates 17 proteins were identified as candidates for proteolytic processing. Taken together, our combined MS work-flow reduced the likelihood of contaminations and enabled us to carve out a specific overview about the composition of the secretome from human BM derived MSC. This methodological approach and the specific secretome signature of BM derived MSC may serve as basis foffuture comparative analyses of the interplay of MSC and HSPC in patients with hematological malignancies.

Project description:MYCN and HDAC2 jointly repress the transcription of tumor suppressive micro RNA miR-183 in neuroblastoma. Enforced miR-183 expression induces neuroblastoma cell death and inhibits anchorage-independent colony formation and subcutaneous xenograft growth in mice. We here aimed to unravel the miR-183 signaling network and elucidated the role of MYCN mediated transcriptional activation of members of the minichromosome maintenance (MCM) family protein family involving miR-183 . The hexamer protein complex formed by MCM proteins is involved in the initiation and elongation of eukaryotic genome replication, thereby contributing to genomic integrity. Analysis of miR-183 versus negative control transfected neuroblastoma cells identified 85 differentially expressed proteins in a label-free mass spectrometric approach. Six members of the MCM family were found to be lower expressed upon enforced miR-183 expression, and subsequent annotation category enrichment analysis revealed a 14-fold enrichment in the protein module category “MCM”. Down-regulation was confirmed by western blot analysis. MicroRNA target prediction software studies revealed that miR-183 was predicted to directly target several MCMs.

Project description:PsbS Protein Interactions during Non-photochemical quenching The non-photochemical quenching of excitation energy (NPQ) describes a photoprotective mechanism in the antenna of PSII which dissipates excess excitation energy as heat at the level of 1Chl* and by that prevents the formation of singlet oxygen in PSII. Four different components contribute to NPQ, namely qT, qE, qZ and qI. Under saturating light conditions, the qE represents the dominant NPQ component; qE is based on a complex mechanism which strictly depends on the ΔpH across the thylakoid membrane, the PsbS protein and the xanthophyll zeaxanthin (Zx). The central role of PsbS in these processes is related to the function of PsbS as sensor of the lumen pH. However, the molecular basis of this central function and particularly the underlying interactions of PsbS with PSII antenna proteins that lead to energy quenching are largely unclear. In this work, we present an in vitro approach to identify protein transient interactions involving the PsbS protein during NPQ induction and relaxation in Arabidopsis thaliana, revealing its direct role in the formation of quenching sites in the antenna complexes of photosystem II.

Project description:Secretome analysis faces several challenges, including detection of low abundant proteins and the discrimination of bona fide secreted proteins from false-positive identifications stemming from cell leakage or serum. Here, we developed a two-step secretomics approach and applied it for the analysis of secreted proteins of C2C12 skeletal muscle cells as the skeletal muscle has been identified as an important endocrine organ secreting myokines as active signaling molecules. First, we compared culture supernatants and corresponding cell lysates by high-resolution MS-based proteomics and label-free quantification. We found 672 protein groups as candidate secreted proteins, as they showed a higher abundance in the secretome. By Brefeldin A mediated blocking of classical secretory processes, we estimate a sensitivity of > 80% for the detection of classical secreted proteins by our experimental approach. In the second step, peptide level information was integrated with UniProt based protein information by the bioinformatics tool “lysate and secretome peptide feature plotter” (LSPFP) to detect proteolytic protein processing events which might occur during secretion e.g. As a proof on concept, we identified truncations of the cytoplasmic part of the protein Plexin-B2. Our workflow provides an efficient combination of experimental workflow and data analysis to identify putative secreted and proteolytic processed proteins.

Project description:The endosymbiotic acquisition of mitochondria and plastids >1 Ga ago profoundly impacted eukaryote evolution. Early stages of organelle integration however remain poorly understood. The amoeba Paulinella chromatophora contains more recently established cyanobacterium-derived photosynthetic organelles, termed “chromatophores”. To explore the re-arrangement of an organellar proteome during its integration into a eukaryotic host cell, we characterized the chromatophore proteome by mass spectrometry. Apparently, genetic control over the chromatophore has shifted substantially to the nucleus. Two classes of nuclear-encoded proteins are imported into the chromatophore, likely through independent pathways. Most imported proteins seem to derive from ancestral host genes rather than nuclear genes transferred from the endosymbiont. Intriguingly, the putative targeting signal found in one class of imported proteins confers chloroplast localization upon heterologous expression in a plant cell suggesting common features in chromatophore and plastid protein import pathways. Finally, combining experimental data with in silico predictions we provide a comprehensive catalogue of chromatophore-localized proteins.
