Age induced interactome remodeling in muscle mitochondria

Project description:A novel quantitative crosslinking mass spectrometry technique (qXL-MS) was applied to elucidate interactome changes in aged murine skeletal muscle mitochondria that contribute to age-related mitochondrial functional decline. Reported here are results from initial investigations of murine muscle mitochondrial interactomes that enable identification of statistically significant changes associated with aging. Newly developed isobaric quantitative protein interaction reporter (iqPIR) technologies15 enabled reproducible detection of age-related mitochondrial interactome changes. Muscle mitochondria from young and old mice were isolated, cross-linked with iqPIR molecules, young and old mitochondrial samples were paired, process and analyzed to quantify age-related mitochondrial interactome changes. In parallel, mitochondria were also subjected to additional measurements of mitochondrial protein yield, functional measurements including oxygen consumption rates on Complex I and Complex II substrates, and citrate synthase activity.

This method enables the evaluation of ligand-induced protein engagement through analysis of cross-link relative ratios across chemical denaturation. We found ligand-stabilized cross-linked lysine pairs in bovine serum albumin (BSA) and ligand bilirubin map to known binding sites Sudlow Site I and subdomain IB.

Novel roles for ribosomal histidine methylation revealed by proteomics and large-scale cross-linking mass spectrometry

Project description:The methylation of histidine residues is increasingly found to be both prevalent throughout the proteome, and also relevant to human disease. Hpm1p mono-methylates H243 in the ribosomal protein Rpl3 and represents the only histidine methyltransferase in Saccharomyces cerevisiae. Interestingly, the hpm1 deletion strain is highly pleiotropic, with many extra-ribosomal phenotypes including improved growth rates in alternative carbon sources. Here we aimed to understand how methylation of one histidine in one ribosomal protein could result in such diverse phenotypes by combining targeted mass spectrometry, growth assays, quantitative proteomics and cross-linking mass spectrometry. We confirmed the localisation and stoichiometry of the H243 site, found unreported sensitivities of Δhpm1 yeast to non-ribosomal stressors, and identified thirty differentially-abundant proteins upon hpm1 knockout, most with clear links to the coordination of sugar metabolism. We adapted the emerging technique of quantitative large scale cross-linking mass spectrometry for use in budding yeast, which resulted in the identification of 1,267 unique in vivo lysine-lysine pairs. By reproducibly monitoring over 350, we detected changes to membrane protein structure, chromatin compaction, and mitochondrial protein-protein interactions, independently of changes in protein abundance themselves. Taken together, these studies reveal a clear role for Hpm1p in the coordination of sugar metabolism, contextualise the deletion strain’s pleiotropy and illustrate how cross-linking mass spectrometry can generate mechanistic insights into complex cellular processes.

Multiplexed isobaric quantitative cross-linking reveals drug-induced interactome changes in breast cancer cells

Project description:In vivo application of an extended set of six iqPIR reagents (6-plex iqPIR) allowing multiplexed quantitative interactome analysis of up to six biological samples in a single LC-MS acquisition. Multiplexed iqPIR is demonstrated on MCF-7 breast cancer cells treated with five different Hsp90 inhibitors revealing large scale protein conformational and interaction changes specific to the molecular class of the inhibitors.

Quantitative Analysis of Samples Labeled with Multiplex iqPIR Cross-Linkers

Project description:The isobaric quantitative protein interaction reporter (iqPIR) has now been extended to six channels, enabling quantitation of cross-links from six different samples simultaneously. To analyze data for such cross-linkers, the two-channel mode of quantitative analysis was extended to accommodate any number of channels with defined isotope peak offsets. The HeLa 1:1:1:1:1 data was used for the development of the quantitation method of the 6-plex iqPIR.

Deciphering the architecture and interactome of the spliceosomal C complex using in vivo chemical crosslinking

Project description:We used in vivo PIR-based crosslinking to assess specific regions of interaction and protein structure of the spliceosomal C complex components hnRNPA1, A2/B1, and C, and the RALY protein. Our results indicate the interaction of proteins of the C complex via domains regions and conserved motifs, posing as evidence of a coordinated action of known regulatory sequences of RBPs. Moreover, the crosslinking information helped to model some of the RBPs, being complementary to other structural methods available.

Cellular interactome dynamics during paclitaxel treatment

Project description:Cell cycle inhibitors, including paclitaxel, are among the most widely used and effective cancer therapies. However, several challenges limit the success of paclitaxel including drug resistance and toxic side effects. Paclitaxel is thought to act primarily by stabilizing microtubules and locking cells in a mitotic state. However, the resulting cytotoxicity and tumor shrinkage rates observed cannot be fully explained by this mechanism alone. Here we apply quantitative chemical cross-linking with mass spectrometry analysis to paclitaxel treated cells. Our results provide large scale measurements of relative protein levels and, perhaps more importantly, changes to protein conformations and interactions that occur upon paclitaxel treatment. Drug concentration dependent changes are revealed in known drug targets including tubulins, as well as many other proteins and protein complexes involved in apoptotic signaling and cellular homeostasis. As such this study provides insight into systems-level changes to protein structures and interactions which occur with paclitaxel treatment.
