Project description:About 50% of colorectal cancer patients develop liver metastases. Patients with metastatic colorectal cancer have 5-year survival rates below 20% despite new therapeutic regimens. Tumor heterogeneity has been linked with poor clinical outcome, but was so far mainly studied via bulk genomic analyses. In this study we performed spatial proteomics via MALDI mass spectrometry imaging on six patient matched CRC primary tumor and liver metastases to characterize interpatient, intertumor and intratumor hetereogeneity. We found several peptide features that were enriched in vital tumor areas of primary tumors and liver metastasis and tentatively derived from tumor cell specific proteins such as annexin A4 and prelamin A/C. Liver metastases of colorectal cancer showed higher heterogeneity between patients than primary tumors while within patients both entities show similar intratumor heterogeneity sometimes organized in zonal pattern. Together our findings give new insights into the spatial proteomic heterogeneity of primary CRC and patient matched liver metastases.

Project description:There are no widely-accepted prognostic markers currently available to predict outcomes in patients with triple-negative breast cancer (TNBC), and no targeted therapies with confirmed benefit. We have used MALDI mass spectrometry imaging (MSI) of tryptic peptides to compare regions of cancer and benign tissue in 10 formalin-fixed, paraffin-embedded sections of TNBC tumors. Proteins were identified by reference to a peptide library constructed by LC-MALDI-MS/MS analyses of the same tissues. The prognostic significance of proteins that distinguished between cancer and benign regions was estimated by Kaplan-Meier analysis of their gene expression from public databases. Among peptides that distinguished between cancer and benign tissue in at least 3 tissues with a ROC area under the curve >0.7, 14 represented proteins identified from the reference library, including proteins not previously associated with breast cancer. Initial network analysis using the STRING database showed no obvious functional relationships except among collagen subunits COL1A1, COL1A2, and COL63A, but manual curation, including the addition of EGFR to the analysis, revealed a unique network connecting 10 of the 14 proteins. Kaplan-Meier survival analysis to examine the relationship between tumor expression of genes encoding the 14 proteins, and recurrence-free survival (RFS) in patients with basal-like TNBC showed that, compared to low expression, high expression of nine of the genes was associated with significantly worse RFS, most with hazard ratios >2. In contrast, in estrogen receptor-positive tumors, high expression of these genes showed only low, or no, association with worse RFS. These proteins are proposed as putative markers of RFS in TNBC, and some may also be considered as possible targets for future therapies.

Project description:Mass spectrometry imaging (MSI) was used to investigate different tumors regions from five head and neck squamous cell carcinoma (HNSCC) xenograft samples of tumor model CAL33. Specifically, the authors investigated if measurements could be attributed to tumor hypoxia. Hypoxic regions were defined using consecutive tissue slices which were stained with anti-pimonidazole polyclonal antibody. M/z values which were associated to hypoxic regions were converted to masses and mapped with masses from LC-MS/MS experiment. Project description:Lipids play a crucial role in signalling and metabolism, regulating the development and maintenance of the skeleton. Membrane lipids have been hypothesised to act as intermediates upstream of orphan phosphatase 1 (PHOSPHO1), a major contributor to phosphate generation required for bone mineralisation. Here, we spatially resolve the lipid atlas of the healthy mouse knee and demonstrate the effects of PHOSPHO1 ablation on the growth plate lipidome. Lipids spanning 17 subclasses were mapped across the knee joints of healthy juvenile and adult mice using matrix-assisted laser desorption ionisation imaging mass spectrometry (MALDI-IMS), with annotation supported by shotgun lipidomics. Multivariate analysis identified 96 and 80 lipid ions with differential abundances across joint tissues in juvenile and adult mice respectively. In both ages, marrow was enriched in phospholipid platelet activating factors (PAFs) and related metabolites, cortical bone had a low lipid content, while lysophospholipids were strikingly enriched in the growth plate, an active site of mineralisation and PHOSPHO1 activity. Spatially-resolved profiling of PHOSPHO1-knockout (KO) mice across the resting, proliferating, and hypertrophic growth plate zones revealed 272, 306, and 296 significantly upregulated, and 155, 220 and 190 significantly downregulated features, respectively, relative to wild type (WT) controls. Of note, phosphatidylcholine, lysophosphatidylcholine, sphingomyelin, lysophosphatidylethanolamine and phosphatidylethanolamine derived lipid ions were upregulated in PHOSPHO1-KO versus WT. Our imaging pipeline has established a spatially-resolved lipid signature of joint tissues and has demonstrated that PHOSPHO1 ablation significantly alters the growth plate lipidome, highlighting an essential role of the PHOSPHO1-mediated membrane phospholipid metabolism in lipid and bone homeostasis.

Project description:Matrix-assisted laser desorption/ionization mass spectrometry imaging (MALDI-MSI) has recently gained prominence for its ability to provide molecular and spatial information in tissue sections. This technology has the potential to uncover novel insights into proteins and other molecules in biological and immunological pathways activated along diseases with a complex host-pathogen interaction, such as animal tuberculosis. Thus, the present study conducted a data analysis of protein signature in granulomas of cattle and pigs naturally infected with Mycobacterium tuberculosis complex (MTC), identifying biological and immunological signalling pathways activated throughout the disease. Lymph nodes from four pigs and cattle, positive for MTC by bacteriological culture and/or real-time PCR, were processed for histopathological examination and MALDI-MSI. Protein identities were assigned using the MaTisse database, and protein-protein interaction networks were visualized using the STRING database. Gene ontology (GO) analysis was carried out to determine biological and immunological signalling pathways in which these proteins could participate together with KEGG analysis. Distinct proteomic profiles between cattle and pig granulomas were displayed. Noteworthy, the GO analysis revealed also common pathways among both species, such as “Complement activation, alternative pathway� and “Tricarboxylic acid cycle�, which highlights pathways that are conserved among different species infected by MTC. In addition, species-specific terms were identified in the current study, such as “Natural killer cell degranulation� in cattle or those related to platelet and neutrophils recruitment and activation in pigs. Overall, this study provides insights into the immunopathogenesis of tuberculosis in cattle and pigs, opening new areas of research and highlighting the importance, among others, of the complement activation pathway and the regulation of natural killer cell and neutrophil-mediated immunity in this disease.

Project description:In order to research the variation in protein distribution in teeth, proteins were extracted from archaeological (15-18th century, Netherlands) and modern teeth and identified using LC-MS/MS. Of the recovered proteins we then visualised the distribution of collagen type I (both the alpha-1 and -2 chains), alpha-2-HS-glycoprotein, haemoglobin subunit alpha and myosin light polypeptide 6 using MALDI-MSI. We found distinct differences in the spatial distributions of different proteins as well as between some peptides of the same protein. The reason for these differences in protein spatial distribution remain unclear, yet this study highlights the ability of MALDI-MSI for visualisng the spatial distribution of proteins in archaeological biomineralised tissues. Therefore MALDI-MSI might prove a useful tool to improve our understanding of protein preservation as well as aid in deciding sampling strategies.

Project description:Here we present an approach to identify N-linked glycoproteins and deduce their spatial localization using a combination of MALDI N-glycan MSI and spatially-resolved glycoproteomics. We subjected glioma biopsies to on-tissue PNGaseF digestion and MALDI-MSI and found that the glycan HexNAc4-Hex5-NeuAc2 was predominantly expressed in necrotic regions of high-grade canine gliomas. To determine the underlying sialo-glycoprotein, various regions in adjacent tissue sections were subjected to microdigestion and manual glycoproteomic analysis. Results identified haptoglobin as the protein associated with HexNAc4-Hex5-NeuAc2, making our study the first report that directly links glycan imaging with intact glycopeptide identification. In total, our spatially-resolved glycoproteomics technique identified over 400 N-, O-, and S- glycopeptides from over 30 proteins, demonstrating the diverse array of glycosylation present on the tissue slides and the sensitivity of our technique. Ultimately, this proof-of-principle work demonstrates that spatially-resolved glycoproteomics greatly complement MALDI-MSI in understanding dysregulated glycosylation.

Project description:Alzheimer's disease (AD) is a chronic neurodegenerative disorder, accounting for up to 75 % of all dementia cases. Although the basis of AD etiology remains unknown, oxidative stress constitutes a major driver given its intimate association, specially at prodromic stages of the disease. In this line, Ubiquinol, the reduced form of coenzyme Q10, is a well-known neuroprotective antioxidant and has demonstrated significant effects in oxidative responses of β-Amyloid aggregation, internalization, and apoptosis-induced neurodegeneration. However, full extent of Ubiquinol effects in the context of AD is not yet known in detail. In this study, we designed a new methodology based on MALDI MSI for evaluating the peptide profile of the 3xTg-AD mice model fed a Ubiquinol-supplemented diet. By adopting functional analysis tools, we observed differential functional profile in hippocampus and cortex levels after 4- or 10-m o supplementation. Therefore, we also identified ACAD9, XPO1 and EIF3A as potential protein references for the diagnosis of AD at early/late stages.
