Heterologous Expression of MBP-AtABC1K6-His in E. coli

ABSTRACT: Heterologous E. coli expression of AtABC1K6 tagged with maltose binding protein (MBP) and 6xHis tags revealed a spontaneous cleavage event of the recombinant protein during purification. Resulting bands were resolved on SDS-PAGE and excised for MS/MS identification. Mass spec-based identification of the individual bands determined the cleavage event as ocurring after Lysine-443. The results demonstrate that the resulting ca. 80 kD band, showing kinase activity, comprises the AtABC1K6-6xHis fragment lacking the first 71 residues of AtABC1K6.

Identification of full length, splicing and cleavage products of SufB protein of SUF-complex of Mycobacterium tuberculosis

Project description:SufB, an Fe-S cluster assembly protein is critical for mycobacterial survival and virulence; but as a protein still at its nascent stage. SufB is interrupted by an intein sequence, which excises itself out from the full length protein post-translationally. Intein splicing is crucial for the activation of SufB, where intein(I) is excised and final functional product is generated by the ligation of flanking regions, known as Extein or Ligated extein(LE). Functional SufB is coordinating with other Suf proteins of SUF complex to generate Fe-S cluster. These are important for the central metabolism, gene expression, DNA repair etc. During the process of splicing, SufB has a tendency to generate off pathway products as N-cleavage (NC) and N-Extein (NE). In this project we have confirmed the identities of Mycobacterium tuberculosis full length SufB protein (precursor/p), SufB Intein (i), SufB Extein (ligated Extein/le), N-terminal cleavage product (nc) and N-extein (ne) by MALDI TOF/TOF mass spectrometry via gel based proteomics method .

Identifying RasGAP SH2 binding partners in Drosophila using mass spectrometry

Project description:Drosophila S2 cells were transfected with RasGAP(WT), RasGAP(SH2*32*) and GFP control. 4 mg of S2 cell lysate was used to pulldown LAP and GFP tagged constructs using GFP-Trap. The pulled down fraction was loaded on SDS-PAGE gels and coomassie stained before several bands (a-u) from two independent but parallel experiments were excised and subjected to MS analysis.

The archaeal ATPase PINA interacts with the helicase Hjm via its carboxyl terminal KH domain remodeling and processing replication fork and Holliday junction

Project description:PINA is a novel ATPase and DNA helicase highly conserved in archaea, the third domain of life. The PINA from Sulfolobus islandicus (SisPINA) forms a hexameric ring, promotes Holliday junction (HJ) migration, and physically and functionally interacts with Hjc, the HJ specific endonuclease. Here, we show that SisPINA has strong physical interaction with Hjm (Hel308a), a helicase presumably targeting replication forks. In vitro biochemical analysis revealed that Hjm, Hjc, and SisPINA are able to coordinate HJ migration and cleavage in a concerted way. Deletion of the carboxyl 13 amino acid residues abolishes the interaction between SisPINA and Hjm. Crystal structure analysis showed that the carboxyl 70 amino acid residues fold into a type II KH domain which, in other proteins, functions in binding RNA and ssDNA. The KH domain not only mediates the interactions of PINA with Hjm and Hjc but also regulates the hexameric assembly of PINA. Our results collectively suggest possible mechanisms for SisPINA, Hjm, and Hjc to work together in replication fork regression, HJ formation, and HJ cleavage.

MNase-Seq of isolated mono-nucleosomes from strains W303 (wild-type) and htz1∆.

Project description:Chromatin transactions are typically studied in vivo, or in vitro using artificial chromatin lacking the epigenetic complexity of the natural material. Attempting to bridge the gap between these approaches, we established a system for isolating the yeast genome as a library of mono-nucleosomes harbouring the natural epigenetic signature, suitable for biochemical manipulation. Combined with deep sequencing, this library was used to investigate the stability of individual nucleosomes, and – as proof of principle - the nucleosome preference of the chromatin remodeling complex, RSC. In order to generate a library of native yeast nucleosomes, we developed a three-step purification protocol: first, purified yeast nuclei were incubated with micrococcal nuclease (MNase), which preferentially digests naked DNA to generate short chromatin fragments. The resulting fragments were extracted from the nuclei, then bound to and eluted from DEAE sepharose. This was followed by ultracentrifugation through a sucrose gradient to separate the fragments by length to further remove contaminating proteins and free DNA. We chose a simple disassembly assay, which involves incubating the nucleosome library with ATP and the histone chaperone Nap1, with or without RSC. In this assay, RSC binds to nucleosomes and transfers the histones to Nap1, thereby releasing ‘naked’ DNA. Under certain conditions, reaction intermediates can be observed (tetramers or hexasomes), but for simplicity we chose to compare the input nucleosomes with the final naked DNA product. To separate the RSC-dependent released DNA from the non-remodeled nucleosomes, the reactions were subjected to native agarose gel electrophoresis, and DNA of the four bands isolated by gel-extraction. The upper bands, harboring nucleosomes, were named NUC (no RSC) and NUCR (with RSC), whereas the lower, ‘naked’ DNA bands were named DNA (no RSC) and DNAR (with RSC).

Site-Link for identification of chromatinized proteome defined by site-specific histone acylations in living cells

Project description:By coupling the mass spectrometry, we developed the Site-Link strategy based on the GCE method for analyzing the interacting proteome of histone lysine acylations in living cells. As K* could mimic the natural lysine to be recognized by natural lysine synthase, histones bearing the site-specifically incorporated K*acyl, should also be also integrated into nucleosomes and further compacted into chromatin similar as Kacyl with cell passaging. The subsequent 365-nm light irradiation could activate the diazirine and covalently capture potential effector proteins on native chromatin in living cells. The effector proteins could be identified after gel-based proteomics and MS/MS analysis of the crosslinked histone-effector complexes.

NEDD8 subtrates from NEDP1 knockout cells

Project description:The aim of the study was to identify proteins that are modified by NEDD8. The NEDD8 specific protease NEDP1/SENP8 was deleted from HEK 293 cells via Crispr/CAS9 gene editing to allow for the accumulation of NEDD8 modified proteins. Lysates from NEDP1 KO cells were then enriched via pulldown with a catalytically inactivated NEDP1 (C162A) fused to the HALO protein. For a negative control a mutated NEDP1 (DAGC) with reduced binding to NEDD8 was also fused to the HALO protein for pulldown. Pulldowns were resolved by SDS-PAGE and bands were excised and subjected to in gel trypsin digestion followed by mass spectrometry analysis.
