To decipher an overall structure of a bacterial anti-plasmid defense system using cross-linking mass spectrometry.

ABSTRACT: The submitted data is from a BS3 crosslinked sample. The anti-plasmid defense system complex constitutes JetA, JetB, JetC, and JetD subunits. In this work, these four subunits were mixed to form a holo-subunit complex which was followed by crosslinking with isotopically/non-isotopically (1:1) mixture of BS3 reagent. The interactin subunit crosslinks were identified and this information was integrated with alphafold2 enabled models to construct an overall picture of a highly dynamic complex assembly

Bacteroidota assemble a unique type VI secretion system membrane complex

Project description:Microbes have evolved elaborate mechanisms to cope with competitors, including the type VIsecretion system (T6SS) of Gram-negative bacteria. The T6SS inhibits target cells through contact-dependent translocation of toxic effector proteins across two cellular membranes via an inverted phage-like apparatus. Proteobacteria accomplish this feat by passage of theT6SS needle through a megadalton-size membrane complex (MC), which is essential for T6SS function. Remarkably, although the phylum Bacteroidota encodes a T6SS, it lacks homologs of the MC. We identified five novel genes, essential for T6SS function, that encode a candidate unique Bacteroidota T6SSMC. We purified the T6SSiii MC and revealed its dimensions using electron microscopy. We identified an intricate protein protein interaction network underlying the assembly of the MC, the stoichiometry of the five TssNQOPR components., tTheir predicted structures were validated using crosslinking mass-spectrometry and we assessed the structural homology with known proteins. Importantly, we determine the connection between the T6SSiii MC and the otherwise conserved baseplate involving the hub protein Tss.Finally, phylogenomic analysis of the distribution of T6SSiii MC genes across the phylum Bacteroidota highlights patterns of conservation including the invariant

Project description:This experiment aimed to identify Nucleolin (Ncl) binding sites on a transcriptome-wide scale, by performing iCLIP in mouse iKras PDAC cells (Ying et al., 2012) transiently transfected with a mammalian expression construct encoding a wild-type (WT) myc-Ncl, a phospho-defective mutant in which S28, S34, S40, and S41 residues were mutated to A, or a phospho-mimicking mutant with these residues mutated to D. Cells transfected with an empty vector (myc-pRK5-DEST) were used as controls in the experiment.

Deciphering the interaction between TopBP1 and GINS using crosslinking mass spectrometry

Project description:Recombinant TopBP1 and GINS were cross linked using the MS non-cleavable crosslinker BS3. Crosslinked proteins were then subsequently either digested directly using the SP3 strategy or first seperated on SDS-PAGE and then in-gel digested. cross-linked peptides were identified by LC-MS. The information from this experiment was used to refine cryo EM structures.

Identification of small molecule activators of the ubiquitin ligase E6AP/UBE3A and Angelman syndrome-derived E6AP/UBE3A variants

Project description:Genetic aberrations of the UBE3A gene encoding the E3 ubiquitin ligase E6AP underlie the development of Angelman syndrome (AS). Approximately 10 percent of AS individuals harbor UBE3A genes with point mutations, frequently resulting in the expression of full-length E6AP variants with defective E3 activity. Since E6AP exists in two states, an inactive and an active one, we hypothesized that distinct small molecules can stabilize the active state and that such molecules may rescue the E3 activity of AS-derived E6AP variants. Therefore, we established an assay that allows identifying modulators of E6AP in a high-throughput format. We identified several compounds that not only stimulate wild-type E6AP but also rescue the E3 activity of certain E6AP variants. Moreover, by chemical crosslinking coupled to mass spectrometry we provide evidence that the compounds stabilize an active conformation of E6AP. Thus, these compounds represent potential lead structures for the design of drugs for AS treatment.

The ubiquitin-like modifier FAT10 interferes with SUMO activation

Project description:In this study, the proteins SumoE1 and Fat10 or Fat10-AV mutant were crosslinked using the crosslinking reagent H12/D12 BS3 in order to determine specific interaction sites of Fat10 and SumoE1. Furthermore, quantitative chemical crosslinking coupled to mass spectrometry (q-XL-MS) was used to compare crosslink abundances of SumoE1 in presence of Sumo as well as Sumo and Fat10 versus crosslink abundances of SumoE1 in absence of Sumo and Fat10 in order to determine the influence of Sumo and Fat10 on the structural dynamics of SumoE1.

Hierarchical antagonistic regulatory elements in the TRPV4 intrinsically disordered N-terminus modulate lipid binding and channel activity through transient long-range interactions

Project description:Intrinsically disordered regions (IDRs) are important for the functional regulation of membrane receptors. Among the TRP Vanilloid channels involved in thermo- and osmosensation, TRPV4 features the largest N-terminal IDR of ~150 residues. Here, we elucidate the structural ensemble of the TRPV4 IDR through an integrated structural biology approach. Novel structural and functional properties can be assigned to distinct IDR regions. Along the length of the entire IDR, a hierarchical interaction network of structurally and functionally coupled antagonistic regulatory modules can be mapped. Long-range transient crosstalk between these regulatory elements mediates channel responses to osmotic stimuli. Most notably, a highly conserved regulatory patch in the N-terminal IDR asserts dominant negative control over lipid binding and channel activity by acting on a sensitizing PIP2 binding site in the C-terminal IDR. This work demonstrates the importance of IDRs and “IDR cartography” for understanding TRP channel function and regulation.

PolyQ-expansion does not alter the huntingtin-HAP40 complex

Project description:The amplification of a CAG repeat in the gene coding for huntingtin (HTT) leads to Huntington’s disease (HD). At the protein level, this translates into the expansion of a poly-glutamine (polyQ) stretch in the HTT N-terminus, which renders HTT aggregation-prone by unknown mechanisms. Here we investigate the effects of polyQ expansion on the HTT-HAP40 complex, where HTT structure is substantially stabilized. Surprisingly, our biophysical, cryo-EM and crosslinking mass spectrometry experiments reveal no major changes between 17QHTT-HAP40 (wild type), 46QHTT-HAP40 (typical polyQ length in HD patients) and 128QHTT-HAP40 (extreme polyQ length). Thus, the proposed destabilizing effect of HTT polyQ expansion may not suffice to alter the HTT-HAP40 complex, suggesting that polyQ expansion does not have a major global effect on HTT structure.

Influenza Polymerase Can Adopt an Alternative Configuration Involving a Radical Repacking of PB2 Domains

Project description:Influenza virus polymerase transcribes or replicates the segmented RNA genome (vRNA) into respectively viral mRNA or full-length copies and initiates RNA synthesis by binding the conserved 3' and 5' vRNA ends (the promoter). In recent structures of promoter-bound polymerase, the cap-binding and endonuclease domains are configured for cap snatching, which generates capped transcription primers. Here, we present a FluB polymerase structure with a bound complementary cRNA 5' end that exhibits a major rearrangement of the subdomains within the C-terminal two-thirds of PB2 (PB2-C). Notably, the PB2 nuclear localization signal (NLS)- containing domain translocates ~90 A ̊ to bind to the endonuclease domain. FluA PB2-C alone and RNA-free FluC polymerase are similarly arranged. Biophysical and cap-dependent endonuclease assays show that in solution the polymerase explores different conformational distributions depending on which RNA is bound.
