Project description:Cancer cells are known to reprogram their metabolism to adapt to adverse conditions dictated by tumor growth and microenvirontment. A subtype of cancer cells with stem-like properties, known as cancer stem cells (CSC) is thought to be responsible for tumour recurrence. These consequences are fatal for cancer patients as metastatic tumors are much more aggressive than the primary tumors from which they originate. Since both CSC and chemoresistant cancer cells may share common qualities and implicate involvement of mitochondria, drugs inducing mitochondrial dysfunction as for example, bactericidal antibiotics, may effectively suppress growth of cancer cells. In the current study, we demonstrate that CSC and chemoresistant cells derived from triple negative breast cancer (TNBC) cells display enrichment of up- and down-regulated proteins from metabolic pathways that suggest a direct link to mitochondria. Both cancer cell types (resistant cells and CSC) can be targeted by antibiotics, in particular, linezolid which decreases tumour growth rate by suppressing mitochondrial functions. As autophagy itself can “feed” cancer cells in their trial to reduce ROS induction by antibiotics, we propose that specific bactericidal antibiotics used in combination with autophagy blocker may suppress cancer cell proliferation and decrease tumour growth.

Project description:WNTs are hydrophobic, lipid-modified proteins that control multiple functions in development and disease via short- and long-range signaling. However, it is unclear how these hydrophobic molecules reach over long distances in the mammalian brain. Here we show that WNT5A is produced by the choroid plexus (ChP) in the developing hindbrain, but not the telencephalon, in both mouse and human. Since the ChP produces and secretes the cerebrospinal fluid (CSF), we examined the presence of WNT5A in the CSF and found it is associated to lipoprotein particles rather than exosomes. Moreover, since the CSF flows along the surface of apical progenitors that do not express Wnt5a, we examined whether WNT5A up- or down-regulates their function. We found that Wnt5a down-regulates proliferation of such progenitor cells. Our study thus identifies the CSF as a route and lipoprotein particles as a vehicle for long-range transport of biologically active WNTs in the central nervous system.

Project description:Failure in intracellular zinc accumulation is a key process in prostate cancerogenesis. Although prostate cancer cells can accumulate zinc after long-term exposure, chronic zinc oversupply may accelerate prostate carcinogenesis or chemoresistance. As a model of prostate cancerogenesis, long-term zinc-treated (zinc accumulating) cell lines 22Rv1, and PC-3 were used. In this dataset we investigated how long-term zinc treatment is associated with changes of cell proteome in these cells as determined by LC-MS. Preparation of long-term zinc-treated cells is described in Holubova et al., 2014, and Raudenska et al, 2019.

Project description:Sexual reproduction in angiosperms requires the production and delivery of two male gametes by a three-celled haploid male gametophyte. This demands synchronised gene expression in a short developmental window to ensure double fertilization and seed set. While transcriptomic changes in developing pollen are known for Arabidopsis, no studies have integrated RNA and proteomic data in this model. Further, the role of alternative splicing has not been fully addressed, yet post-transcriptional and post-translational regulation may have a key role in gene expression dynamics during microgametogenesis. We have refined and substantially updated global transcriptomic and proteomic changes in developing pollen for two Arabidopsis accessions. Despite the superiority of RNA-seq over microarray-based platforms, we demonstrate high reproducibility and comparability. We identify thousands of long non-coding RNAs as potential regulators of pollen development, hundreds of changes in alternative splicing and provide insight into mRNA translation rate and storage in developing pollen. Our analysis delivers an integrated perspective of gene expression dynamics in developing Arabidopsis pollen and a foundation for studying the role of alternative splicing in this model.

Project description:The mitochondrial contact site and cristae organization system (MICOS) is a complex responsible for proper cristae formation. Empirical data about this ubiquitous complex is limited to opisthokont models (e.g. yeast), impeding understanding of its core properties and adaptation potential to diverse cellular milieus. To close this knowledge gap, we characterized MICOS from the diverged excavate Trypanosoma brucei. These results allow the definition of fundamental MICOS properties, such as its role in maintaining both cristae and contacts between the inner and outer membranes plus its extrusion into the intermembrane space. Yet, surprising differences with opisthokonts indicate that MICOS can assume different forms. T. brucei MICOS contains a novel subunit involved in the import of intermembrane space proteins, including respiratory chain complex assembly factors. We propose an evidence-based hypothesis that T. brucei MICOS populates cristae membranes with proteins needed for respiration, supported by the complex's even distribution in cristae

Project description:The nascent polypeptide-associated (NAC) complex was described in yeast as a heterodimer composed of two subunits, α and β, and was shown to bind to the nascent polypeptides newly emerging from the ribosome. Although NAC function was widely described in yeast, less is known about its role in plants. The knock down of individual NAC subunit(s) led usually to a higher sensitivity to stress. In Arabidopsis thaliana genome, there are five genes coding for NACα subunit, and two genes coding for NACβ. Double homozygous mutant in both genes coding for NACβ was acquired, which showed a delayed development compared to the wild type, had abnormal number of flower organs, shorter siliques and greatly reduced seed set. Herein, both NACβ genes were characterized by complementation analysis, overexpression, subcellular localization, and promoter analysis. Since flowers were the most affected organs by nacβ mutation, the flower buds transcriptome was identified by RNA sequencing, and their proteome by gel-free approach. The differential expression analyses of transcriptomic and proteomic datasets suggest the involvement of NACβ subunits in stress responses and male gametophyte development.

Project description:Ovarian cancer (OC) ranks among the deadliest cancers in women. Lack of symptoms, rapid spread of metastases and common chemoresistance contribute to unfortunate fate of majority of OC patients, especially those having high-grade serous carcinoma of the ovary, fallopian tube and peritoneum (HGSC), the most common type of OC. Many HGSC patients have excess fluid in the peritoneum at the stage of diagnosis called ascites. Ascites is basically a tumor microenvironment (TME) in the liquid form containing various cells, proteins and also extracellular vesicles (EVs). EVs are small membrane-bound particles that convey proteins, lipids and nucleic acids between cells and their cargo reflects the cell of origin. EVs play important role in cancerogenesis and hold great promise as disease biomarkers as well as potential therapeutic targets. Small size and polydispersity of EVs bring various challenges to their isolation and characterization, including method-dependent enrichment of different EV subtypes as well as contaminants. We isolated EVs from ascites of 11 patients by two different methods (ultracentrifugation coupled to sucrose cushion and size-exclusion chromatography, qEV column) and analyzed them by mass spectrometry. We identified core ascitic EV proteins present in all patients that contain typical EV markers and are devoid of method-dependent contaminants. To cover interpatient heterogeneity, we expanded this “core proteome” with proteins found in majority of patients. Next, we compared them with proteins of EVs from related control fluids and uncovered proteins present only on EVs from HGSC patients. We believe this list of proteins contain both important players of HGSC progression as well as potential biomarkers. Using single cell RNA sequencing data, we mapped the origin of EVs to different types of cells present in malignant ascites. Our results suggest that EVs in ascites do not come predominantly from tumor cells, but rather from variety of non-malignant cell types including cancer-associated fibroblasts and tumor-associated macrophages, which presence in ascites was confirmed by flow cytometry. This emphasizes the recently appreciated role of TME in the progression of HGSC. To conclude, this is the first study attempting to link EV composition to the cell types producing it. As such it opens numerous avenues both for better understanding of EV role in tumor promotion/prevention and for the improved HGSC diagnostics.

Project description:The goal of the project is to identify the protein composition (and their relative abundance) of selected photosystem II supercomplexes separated using mild CN-PAGE from thylakoid membranes of Arabidopsis plants lacking proteins i) Lhcb6, ii) Lhcb3, iii) Lhcb3 and Lhcb6. These proteomic data will be compared with single-particle EM data obtained in the separated photosystem II supercomplexes.

Project description:A family of Structural Maintenance of Chromosome (SMC) complexes is essential for key cellular processes ensuring proper cohesion, condensation and replication. They share common SMC-kleisin architecture allowing them to embrace DNA. The prokaryotic and eukaryotic SMC5/6 complexes contain additional kleisin-interacting KITE subunits which regulate SMC-kleisin dynamics. In SMC5/6, the Nse1 and Nse3 KITE proteins and Nse4 kleisin subunits form stable subcomplex which binds DNA and regulates essential processes. In addition, non-essential Nse5 and Nse6 subunits associate with the core SMC5/6 complex and recruit it to DNA repair sites. The architecture of the SMC5/6 complex is crucial for its proper functioning and mutations within the human SMC5/6 subunits result in severe syndromes. Therefore, we aimed to analyse interactions within the human SMC5/6 complex and determine its architecture at detail levels. First, we analysed the human hNSE1-hNSE3 dimer and the hNSE1-hNSE3-hNSE4 trimer by crosslinking and MS/MS analysis. Our data suggested domain arrangements of hNSE1-hNSE3 and orientation of hNSE4 within the trimer. The crosslinking and electron microscopy analysis of the SMC5/6 core complex showed its rod-like shaped architecture with juxtaposed hSMC5-hSMC6 arms. In addition, we observed fully or partially opened hSMC5-hSMC6 shapes with the hNSE1-hNSE3-hNSE4 trimer localized at the SMC head domains. To complete mapping of the human SMC5/6 complex architecture, we analysed positions of hNSE5-hNSE6 at the hSMC5-hSMC6 arms. Interestingly, hNSE6 bound both hSMC5-hSMC6 arms, suggesting that hNSE6 may lock the arms and regulate their dynamics. All together, we gained new insights into the architecture and dynamics of the human SMC5/6 complex.

Project description:We describe a refined approach to identify new human RNA-protein interactions. In vitro transcribed labeled RNA is bound to ~9,400 human recombinant proteins spotted on protein microarrays. This approach identified 137 RNA-protein interactions for 10 human coding and non-coding RNAs, including an interaction between Staufen 1 protein and TP53 mRNA that promoted the latter’s stability. RNA hybridization to protein microarrays allows rapid identification of human RNA-protein interactions on a large scale. Sense and antisense strands for 10 RNA transcripts representing protein coding RNAs TP53, HRAS, MYC, BCL2 and non-coding sequences PWRN1, SOX2OT, OCC1, IGF2RNC, lncRBM26 and DLEU1 were in vitro transcribed, labeled with Cy5 and independently hybridized on human protein microarrays. The labeling process was optimized in order to achieve ~ 3 pmol dye per every microgram RNA with average efficacy of 1 dye molecule for approximately every 850 bp RNA to minimally influence RNA native structure and at the same time yield in signal intensities that were readily visualized.
