Validation of the anti-Ro60 antibody (sc-100844, Sants Cruz Biotechnology, Inc) by coimmunoprecipitation from total HEK293 cell lysates

ABSTRACT: The mouse monoclonal anti-Ro60 antibody (sc-100844, Sants Cruz Biotechnology, Inc) has been validated by coimmunoprecipitation from total Flp-In T-REx 293 cell lysates. An anti-His antibody (SAB1305538, Sigma-Aldrich) was used as a negative control (see experimental details in Jeandard et al., "CoLoC-seq probes the global topology of organelle transcriptomes", manuscript in preparation). Ro60 was found to be the most strongly enriched protein (~23-fold enrichment). Low-level co-enrichment of other proteins (including mitochondria-localised ones) has also been observed. These data validate the specificity of the anti-Ro60 antibody.

Peptide-Based Covalent Inhibitors Bearing Mild Electrophiles to Target a Conserved His Residue of the Bacterial Sliding Clamp

Project description:Bacterial infections caused by drug-resistant pathogens represent a major threat against which effective antibiotics acting via new mechanisms and engaging new biological targets are highly needed. The sliding clamp (SC), an essential component of the bacterial DNA replication machinery, has been identified as a new target. This processivity factor operates through multiple protein-protein interactions with conserved peptide motifs in multiple proteins involved in DNA replication and repair. Herein, we report the structure-guided design of targeted covalent inhibitors (TCIs) able to bind covalently and selectively to the E. coli SC (EcSC). The inhibitors target His175, a well-conserved SC residue located on the edge of the peptide-binding pocket. Thermodynamic and kinetic analyses confirmed the higher efficiency of the chloroacetamide warhead compared to Michael acceptors. High-resolution X-ray structures of two different covalent inhibitor–SC adducts revealed the canonical ligand orientation and confirmed the formation of the covalent bond with His175. Proteomic studies were consistent with a selective EcSC engagement by the chloroacetamide-based TCI. Finally, the TCI of SC was substantially more active than the parent non-covalent inhibitor in an in vitro SC-dependent replicative assay, suggesting the potential of the approach to target the SC of priority pathogens.

The unique dual targeting of AGO1 by two types of PRMT enzymes promotes phasiRNA loading in Arabidopsis thaliana

Project description:Arginine/R methylation (R-met) of proteins is a widespread post-translational modification (PTM), deposited by a family of protein arginine/R methyl transferase enzymes (PRMT). Regulations by R-met are involved in key biological processes deeply studied in metazoan. Among those, post-transcriptional gene silencing (PTGS) can be regulated by R-met in animals and in plants. It mainly contributes to safeguard processes as protection of genome integrity in germlines through the regulation of piRNA pathway in metazoan, or response to bacterial infection through the control of AGO2 in plants. So far, only PRMT5 has been identified as the AGO/PIWI R-met writer in higher eukaryotes. We uncovered that AGO1, the main PTGS effector regulating plant development, contains unique R-met features among the AGO/PIWI superfamily. We pinpointed that AGO1 contains both symmetric and asymmetric R-dimethylations (sDMA and aDMA respectively) and is dually targeted by PRMT5 and by another type I PRMT in Arabidopsis thaliana. We showed that loss of sDMA didn’t compromise AtAGO1 subcellular trafficking in planta. Interestingly, we underscored that AtPRMT5 specifically promotes phasiRNA loading in AtAGO1. All our observations bring to consider this dual regulation of AtAGO1 in plant development and response to environment, and pinpoint the complexity of its post-translational regulation.

How to make a ribosome from mixed-up ribosomal RNA fragments in Chlamydomonas reinhardtii mitochondria

Project description:Mitochondria are essential components of eukaryotic cells. They possess their own gene expression machineries where highly divergent and specialized ribosomes, named hereafter mitoribosomes, translate the few, although essential, mitochondrial messenger RNAs still encoded by mitochondrial genomes. Here, we present the biochemical and structural characterization of the model green alga Chlamydomonas reinhardtii mitoribosome as well as the functional study of some of its Chlamydomonas specific components. We provide a single particle cryo-electron microscopy structure of Chlamydomonas mitoribosome and show how its core is composed by the assembly of 13 rRNA fragments encoded by separate non-contiguous gene pieces. While 5S rRNA was assumed to be absent from Chlamydomonas mitoribosome, a small rRNA representing a highly divergent 5S rRNA occurs in its central protuberance. In contrast, a gene piece that was believed to encode a fragment of rRNA encodes a small RNA that does not occur in the mitoribosome. Eleven novel proteins, mainly helical repeat proteins, including OPR, PPR and mTERF proteins occur in Chlamydomonas mitoribosome, revealing in particular the first structure of an OPR protein in complex with its RNA target. Reverse genetic studies reveal that the functions of some of the novel helical repeat proteins are required for mitoribosome biogenesis. The long studied p32 protein, whose function was related to several mitochondrial diseases in Human uniquely occurs as a constitutive ribosomal protein in the small subunit. Finally, cryo-electron tomography and biochemical studies show that Chlamydomonas mitoribosomes are exclusively attached to the mitochondrial inner membrane via two contact points mediated by Chlamydomonas specific novel proteins. One of them provides a direct interface between the exit of the peptide channel and the insertase Oxa1 for the insertion of nascent proteins in the mitochondrial inner membrane.

Arabidopsis mTERF9 protein promotes chloroplast ribosomal assembly and translation by establishing ribonucleoprotein interactions in vivo

Project description:The mitochondrial transcription termination factor proteins are nuclear-encoded nucleic acid binders defined by degenerate tandem helical-repeats of ~30 amino acids. They are found in metazoans and plants where they localize in organelles. In higher plants, the mTERF family comprises ~30 members and several of these have been linked to plant development and response to abiotic stress. However, knowledge of the molecular basis underlying these physiological effects is scare. We show that the Arabidopsis mTERF9 protein, promotes the accumulation of the 16S rRNA and the formation of the 23S rRNA first hidden break in chloroplasts, and co-immunoprecipitates with the 16S rRNA. Furthermore, mTERF9 is found in large complexes containing ribosomes and polysomes in chloroplasts. The analysis of the in vivo mTERF9 protein interactome identified many ribosomal proteins whose assembly into 70S ribosomes is compromised in the null mterf9 mutant. mTERF9 additionally interacts with putative ribosome biogenesis factors and CPN60 chaperonins. Yeast protein interaction assays revealed that mTERF9 has the capacity to directly interact with these proteins. Our data demonstrate that mTERF9 integrates protein-protein and protein-RNA interactions to promote chloroplast ribosomal assembly and translation. Besides extending our knowledge of mTERF molecular functions in plants, these findings provide important insight into the chloroplast ribosome biogenesis.

A methylotrophic bacterium growing with the antidiabetic drug metformin as its sole carbon, nitrogen and energy source

Project description:Metformin is one of the most prescribed antidiabetic agents worldwide, and also considered for other therapeutic applications including cancer and endocrine disorders. Metformin is largely unmetabolised by human enzymes, and its mechanisms of action, likely also involving the microbiome, are not yet well characterised. Increasing presence of metformin in the environment has raised concerns, with reported toxic effects on aquatic life and potentially also on humans. We report on the isolation and characterisation of strain MD1, an aerobic methylotrophic bacterium growing with metformin as its sole carbon, nitrogen and energy source. Sequence analysis of its fully assembled genome allows its affiliation to Aminobacter niigataensis. Strain MD1 degrades metformin into dimethylamine used for growth, leaving guanylurea as a side-product. Differential proteomics and transcriptomics, as well as minitransposon mutagenesis of the strain, point to genes and proteins potentially associated with hydrolytic C-N cleavage of metformin, transport of metformin and guanylurea, and associated regulatory processes. Our results will inform future research on the fate of metformin and its degradation products in the human gut and the environment, and to identify microbial players and enzymes involved in the transformation of pharmaceuticals.

DEAD box RNA helicase 5 and 17 are novel host factors for Sindbis virus infection.

Project description:The DEAD-box ATP-dependent RNA helicases DDX5 and DDX17 play a role in many aspects of cellular RNA biology, including metabolism, translation, splicing, transcription regulation, ribosome biogenesis, mRNA nuclear export, and miRNA processing. Moreover, both RNA helicases were found to either promote or inhibit viral replication upon several RNA virus infections. Here we show that DDX5 depletion by siRNA or CRISPR/Cas9 has a negative impact on Sindbis virus (SINV) infection at the viral protein, RNA and infectious particle level. Moreover, we demonstrate that DDX5 which is predominately nuclear in uninfected conditions, re-localizes to the cytoplasm upon infection where it interacts with the viral RNA and with the SINV capsid protein. Furthermore, proteomic analysis of DDX5 interactome in mock and SINV infected HCT116 cells confirmed its interaction with DDX17 and identified PNPT1 as a new DDX5 partner. Of note, while PNPT1 localization remains mostly unchanged in mock and infected cells, DDX17 re-localizes to the cytoplasm with DDX5 upon SINV infection and interacts with SINV capsid protein. Finally, depletion of DDX17 further reduces SINV infection in a DDX5-depleted background suggesting a cumulative proviral effect of DDX5 and 17 proteins on SINV.

SPATEs promote the survival of Shigella to the plasma complement system upon local hemorrhage and bacteremia

Project description:"Shigella spp. are the causative agents of shigellosis, which remains a major cause of death in children under the age of five. Shigellosis is marked by fever and leads to hemorrhagic diarrhea; Shigella bacteremia are reported in more severe cases. These clinical features strongly suggest that Shigella survive to plasma exposure, although it has not been previously investigated at a molecular level. In this report, we confirmed in a guinea pig model of shigellosis that local hemorrhages were induced by S. flexneri 5a and S. sonnei and we demonstrated that Shigella reached CD31+/CD34+ blood vessels within the mucosa during late infection stage and further disseminated in the blood circulation. These results confirmed the exposition of Shigella to plasma components during its virulence cycle, from the hemorrhagic colonic mucosa to the blood circulation. We demonstrated that all tested Shigella strains survived to plasma exposure in vitro and we have shown that Serine Protease Autrotransporters of Enterobacteriaceae (SPATEs) are essential for Shigella dissemination within the colonic mucosa and in the blood circulation. We confirmed that SPATEs were expressed and secreted within poorly oxygenated environments encountered by Shigella from hypoxic foci of infection to the blood circulation. We have further demonstrated that SPATEs promoted the survival of Shigella to plasma exposure, by cleaving the complement 3 component (C3), hence impairing the complement system activation."

TIA1 interactome from mouse cortex

Project description:The purpose of this experiment was to characterize the network of proteins that interact with TIA1, and to investigate whether tau exerts control over TIA1 protein interactions, TIA1 was immunoprecipitated from cortical brain tissue of 10 month-old WT (C57BL/6J), tau-/- and TIA1-/- mice. The specificity of the TIA1 IP was verified by immunoblotting with anti-TIA1 antibody (Fig. 3A), and the resulting TIA1 proteome was examined by mass spectrometry.
