Identification of proximal interactome of c17orf80 C- and N-terminally tagged with BirA*

ABSTRACT: To validate the interaction of c17orf80 with mitochondrial nucleoid, we used proximity-labelling proteomics. We tagged c17orf80 with BirA* from either C- or N-terminus and expressed the fusion proteins in FlpIN-TRex 293 cell line. As controls for endogenous biotinylation, non-induced cells were used.

Optimising complexome profiling for systematic exploration of DNA-/RNA-protein complexes in human mitochondria

Project description:Here we aimed to improve native gel electrophoresis-based complexome profiling (CP) method for examination of mitochondrial (mt)DNA-/RNA-protein complexes. We compared the performance of Blue Native PAGE (BNE) and high resolution Clear Native PAGE (hrCNE). We found that hrCNE much better preserves the integrity of mtDNA-/RNA-protein complexes.To further improve the detection of mtDNA-binding proteins, we treated solubilized mitochondrial samples with DNase I prior to separation on hrCNE or BNE. To characterize the detected by hrCNE mtRNA-protein complexes, we performed CP with samples treated with RNase A. To validate the utility of the method, we performed CP using mitochondria isolated from cells treated with ethidium bromide as well as from cells recovering after this treatment. Our study not only helps to validate and unveil proteins involved in mitochondrial DNA- and RNA-related processes, but also offers a convenient and systematic way for analysing these interactions that can be used equally well for the investigation of the nucleus and other DNA-/RNA-containing cell compartments.

Project description:To interrogate the role of Top3a in mtDNA replication progression, we studied the interaction of mitochondrial Top3a with known mitochondrial DNA maintenance proteins using proximity labelling proteomics. For this experiment, FlpIN-TRex 293 cell line expressing mitochondrial Top3a tagged with BioID2 were used. FlpIN-TRex 293 cell line expressing mitochondria-targeted BioID2 protein served as a control.

Proteome profiling of breast cancer biopsies reveals a wound healing signature of cancer-associated fibroblasts - tumor-near tissue sections

Project description:Breast cancer is still the most common type of cancer in women; an important role in carcinogenesis is actually attributed to cancer-associated fibroblasts. In this study we investigated whether it is possible to assess the functional state of cancer-associated fibroblasts through tumor tissue proteome profiling. Tissue proteomics was performed on tumor-central, tumor-near and tumor-distant biopsy sections from breast adenocarcinoma patients, which allowed us to identify 2074 proteins. Data were interpreted referring to reference proteome profiles generated from primary human mammary fibroblasts comprising 4095 proteins. These cells were analyzed in quiescent cell state, as well as after in vitro treatment with TGFβ or IL-1β, stimulating wound healing or inflammatory processes, respectively. Representative for cancer cells, we investigated the mammary carcinoma cell line ZR-75-1, identifying 5212 proteins. Comparison of tissue proteomics data with all those reference profiles revealed predominance of cancer cell-derived proteins within the tumor and fibroblast-derived proteins in the tumor-distant tissue sections. Remarkably, proteins characteristic for acute inflammation were hardly identified in the tissue samples. In contrast, several proteins found by us to be induced by TGFβ in mammary fibroblasts, including fibulin-5, SLC2A1 and MUC18, were positively identified in all tissue samples, with relatively higher abundance in tumor neighboring tissue sections. These findings indicate a predominance of cancer-associated fibroblasts with wound healing activities localized around tumors.

Project description:Here we report the construction of a absA2 mutant strain which exhibited the classic precocious hyper-production of antibiotics and its complementation by an N-terminal triple-FLAG tagged version of AbsA2. The complemented and non-complemented absA2 mutant strains were used in large-scale time-course experiments to investigate the effect of deleting absA2 on gene expression at multiple time points and identify AbsA2 DNA binding sites in ChIP-on-chip studies using high-density microarrays.
