Project description:The highest frequencies of KRAS mutations occur in colorectal carcinoma (CRC) and pancreatic ductal adenocarcinoma (PDAC). Therapeutically targeting downstream pathways mediating oncogenic properties of KRAS mutant cancers is limited by an incomplete understanding of the contextual cues modulating the signaling output of activated KRAS. We performed mass spectrometry on mouse tissues expressing wild-type or mutant KRAS to determine how tissue context and genetic background modulate oncogenic signaling. Mutant KRAS dramatically altered the proteomes and phosphoproteomes of pre-neoplastic and neoplastic colons and pancreases in a largely context-specific manner. We developed an approach to humanize the mouse networks with data from human cancer and identified genes within the CRC and PDAC networks synthetically lethal with mutant KRAS. Our studies demonstrate the context-dependent plasticity of oncogenic signaling, identify non-canonical mediators of KRAS oncogenicity within the KRAS-regulated signaling network, and demonstrate how statistical integration of mouse and human datasets can reveal cross-species therapeutic insights.

Project description:To gain insights into the mechanisms of TOC1 function in the Arabidopsis circadian clock we performed transcriptional profiling of Wild-Type (WT) and and TOC1 mutant plants (toc1-2) under constant light conditions for two days. Comparisons of WT and toc1-2. Two biological replicates each per array. Two Arabidopsis Oligonucleotide Microarrays (two-color Cy3 and Cy5). synchronized under 12-hour light:12-hour dark (LD) cycles for 10 days followed by two days under constant light conditions. Samples were collected at circadian time 16 (CT16).

Project description:The NOTCH signaling cascade, which is deregulated in T-cell acute lymphoblastic leukemia (T-ALL) and many other human cancers, offers an attractive target for molecular therapy. One approach employs gamma-secretase inhibitors (GSIs) to suppress production of the intracellular form of NOTCH (NICD), leading to cell growth arrest and apoptosis. Here we show that missense mutations or homozygous deletion of FBW7, which encodes a ubiquitin ligase that targets the NICD for destruction, mediate constitutive NICD expression. FBW7 mutations target key arginine residues needed for binding to the NICD. Although the mutant forms of Fbw7 still bind to MYC, they do not target MYC for degradation, suggesting that stabilization of both NICD and MYC may contribute to transformation in leukemias with mutations in FBW7. Leukemias with FBW7 mutations are resistant to the growth suppressive and apoptotic effects of the MRK-003 GSI. In some resistant lines that express the NICD, this resistance is accompanied by sustained mRNA levels of the NOTCH target DELTEX1 as well as MYC mRNA and protein, implying that residual NICD activity due to the mutant FBW7 can contribute to GSI resistance. Keywords: T-ALL, gamma-secretase, GSI, cell line comparison, FBW7 mutation Total RNA isolated from cultured cells was used to make fluorescently labeled cRNA that was hybridized to DNA oligonucleotide. Briefly, 4 µg of total RNA was used to synthesize dsDNA through reverse transcription. cRNA was produced by in vitro transcription and labeled postsynthetically with Cy3 or Cy5. Two populations of labeled cRNA, a reference population and an experimental population, were compared with each other by competitive hybridization to microarrays. Two hybridizations were done with each cRNA sample pair using a fluorescent dye reversal strategy. Human microarrays contained oligonucleotide probes corresponding to approximately 21,000 genes. All oligonucleotide probes on the microarrays were synthesized in situ with inkjet technology (Agilent Technologies, Palo Alto, CA). After hybridization, arrays were scanned and fluorescence intensities for each probe were recorded. Ratios of transcript abundance (experimental to control) were obtained following normalization and correction of the array intensity data. Gene expression data analysis was done with the Rosetta Resolver gene expression analysis software (version 6.0, Rosetta Biosoftware, Seattle, WA).

Project description:Transcription factors (TFs) can relay signals through temporal alterations in their levels. The cell stress responsive TF p53 exhibits different dynamics depending on the type of stress, which influence the magnitude and dynamics of expression of its target genes and subsequent cellular outcomes. The mechanisms decoding p53 dynamics into levels and dynamics of RNA and protein of its targets remain unclear. We systematically quantified p53 target mRNA and protein levels over time under two p53 dynamical regimes – oscillatory and sustained – using RNA-seq and quantitative mass spectrometry. We categorized the mRNA dynamical patterns arising from oscillatory or sustained p53 expression, as well as the corresponding protein dynamics. We found that in both cases oscillatory dynamics allowed for the greatest variety of dynamical patterns of the downstream species. Target proteins from a wide range of functional categories were induced under both p53 dynamic conditions, with induction levels being overall higher under sustained dynamics. Mathematical modeling combined with analysis of empirical data revealed three mechanisms of decoding p53 dynamics: adjustment of mRNA and protein degradation rates, adjustment of activation thresholds for expression of mRNA and corresponding protein levels, and usage of coherent and incoherent feed-forward loop motifs in generating exclusive responses to p53 oscillatory or sustained dynamics, respectively. Our results highlight the diversity of mechanisms that decode complex TF dynamics into dynamical patterns of mRNA and proteins.

Project description:The human cytomegalovirus (HCMV) US12 family consists of ten sequentially arranged genes (US12-21) with poorly characterized function. We now identify novel NK cell evasion functions for four members: US12, US14, US18 and US20. Using a systematic multiplexed proteomics approach to quantify ~1,300 cell surface and ~7,200 whole cell proteins, we demonstrate that the US12 family selectively targets plasma membrane proteins and plays key roles in regulating NK ligands, adhesion molecules and cytokine receptors. US18 and US20 work in concert to suppress cell surface expression of the critical NKp30 ligand B7-H6 thus inhibiting NK cell activation. The US12 family is therefore identified as a major new hub of immune regulation.

Project description:Postmating reproductive isolation is often manifested as hybrid male sterility, for which X-linked genes are over-represented. In contrast, X-linked gene are significantly under-represented among testis-expressing gene.This seeming contradiction may be germane to the X:autosome imbalance hypothesis on hybrid sterility ,in which the X-linked effect is mediated mainly through the misexpression of autosomal genes. We compared gene expression in fertile and sterile males in the hybrids between two Drosophila species. These hybrid males differ only in a small region of the X chromosome containing the OdsH locus of hybrid sterility. Of genes expressed in the testis, autosomal genes were indeed more likely to be misexpressed than X-linked genes under the steriizing action of OdsH. We compared gene expression between D. simulans males that carried either a fertile or sterile introgression (referred to as F or S males, respectively) from D. mauritiana. The introgressions span approximately 1/10 of the X chromosome, but the difference between the two introgressions is only about 3 Kb which contains exons 3 – 4 of OdsH. In short, F and S males have the same genetic background with respect to species origin, except the source of a portion of the OdsH gene. Three separate extractions and hybridizations were carried out for the RNA samples derived from testes and abdomens in each of two introgression lines.

Project description:Proteomics experiments commonly aim to estimate and detect differential abundance across all expressed proteins. Within this experimental design, some of the most challenging measurements are small fold changes for lower abundance proteins. While bottom-up proteomics methods are approaching comprehensive coverage of even complex eukaryotic proteomes, failing to reliably quantify lower abundance proteins can limit the precision and reach of experiments to much less than the identified -let alone total- proteome. Here we test the ability of two common methods, a tandem mass tagging (TMT) method and a label- free quantitation method (LFQ), to achieve comprehensive quantitative coverage by benchmarking their capacity to measure 3 different levels of change (3-, 2-, and 1.5-fold) across an entire dataset. Both methods achieved comparably accurate estimates for all three fold-changes. However, the TMT method detected changes that reached statistical significance three times more often due to higher precision and fewer missing values. These findings highlight the importance of refining proteome quantitation methods to bring the number of usefully quantified proteins into closer agreement with the number of total quantified proteins.

Project description:Obesity is a major cancer risk factor, but the underlying molecular mechanisms are not always known. In this study, we look at proteome remodeling in cancer cells with obesity, comparing tumor cells sorted from mice fed high-fat versus control diet. We conducted 10-plex TMT-proteomics on GFP+ MC38 colorectal adenocarcinoma tumor cells, sorted from subcutaneously implanted tumors 12 days after implantation. This study reveals molecular pathways that change in cancer cells with obesity that promote tumor growth.

Project description:Focal adhesion kinase (FAK) is an attractive drug target due to its overexpression in cancer. FAK functions as a non-receptor tyrosine kinase and scaffolding protein, coordinating several downstream signaling effectors and cellular processes. While drug discovery efforts have largely focused on targeting FAK kinase activity, FAK inhibitors have failed to show efficacy as single agents in clinical trials. Here, using structure-guided design, we report the development of a selective FAK inhibitor (BSJ-04-175) and degrader (BSJ-04-146) to evaluate the consequences and advantages of abolishing all FAK activity in cancer models. BSJ-04-146 achieves rapid and potent FAK degradation with high proteome-wide specificity in cancer cells and induces remarkably durable degradation in tumor-bearing mice. Compared to kinase inhibition, targeted degradation of FAK exhibits pronounced improved activity on downstream signaling and cancer cell viability and migration. Together, BSJ-04-175 and BSJ-04-146 are valuable chemical tools to dissect the specific consequences of targeting FAK through small molecule inhibition or degradation.
