Proteomic profile of P. brasiliensis yeasts present in granulomatous lesions of C57BL/6 WT mice

ABSTRACT: C57BL/6 WT mice were infected with 1x10^6 P. brasiliensis yeasts. After 8 weeks and 12 weeks of infection the animals were euthanized and the granulomatous lesions were recovered. Then, the animals cells were lysed with distilled water and the yeast cell recovered. Once isolated, the yeasts proteins were extracted, digested with trypsin and analyzed by LC-MS/MS. The data show a low protein identification in the infection grouops, concomitant with a metabolism repression

Expression data from Caco-2 cells co-cultivated with B. animalis subsp. lactis BB-12

Project description:Although intestinal microbiota play a pivotal role in the development of host immune system this biological issue was not so far studied in great detail. In this study we examined immune response of Caco-2 enterocytes after incubation with common probiotic Bifidobacterium animalis subsp. lactis BB-12 for 4 hours. We used microarrays to inspect the global gene expression of Caco-2 cells upon co-culturing with B. animalis subsp. lactis BB-12 and several distinct immune-related genes up-regulated during this process. One time point (T4) and two controls (T0) were analysed. T0 represent differentiated Caco-2 cells cultivated for 3 weeks. T4 represents differentiated Caco-2 cells cultivated for 3 weeks plus consequent 4 hours of co-cultivation with B. animalis subsp. lactis BB-12. 3 technical replicates for T0-1, T0-2 or T4 were pooled to a single sample, RNA extracted and further used in gene expression experiments.

Reduction of ribosomal expansion segments in yeast species of the Magnusiomyces/Saprochaete clade

Project description:Ribosomes are ribonucleoprotein complexes highly conserved across all domains of life. The size differences of ribosomal RNAs (rRNAs) can be mainly attributed to variable regions termed expansion segments (ESs) protruding out from the ribosomal surface. Although the ESs were found to be involved in a range of processes including ribosome biogenesis and maturation, translation, and co-translational protein modification, their roles remain largely elusive. Here, we analyze the rRNAs of the yeasts from the Magnusiomyces/Saprochaete clade belonging to the basal lineages of the subphylum Saccharomycotina. We find that these yeasts lack more than 400 and 150 nt from the 25S and 18S rRNAs, respectively, when compared with “canonical” counterparts. With a few exceptions, the missing regions map to ESs thus representing a shift toward minimal rRNA structure raising a question about their roles. On the other hand, we show that the ribosomal protein inventories remained unaffected. We also show that the shortening of ESs is not limited to the species of the Magnusiomyces/Saprochaete clade as the rRNA reduction happened independently in several other lineages of the subphylum Saccharomycotina.

Intestinal epithelial cells display molecular memory weeks post bacterial infection clearance

Project description:Studies of mucosal infections have mainly focused on the acute phase at single timepoints, whilst little is known about the host recovery phase. We characterised temporal changes to colonic epithelial cells during the late steady-state, clearance and recovery phases of Citrobacter rodentium infection in C57BL/6 mice. Changes to immuno-metabolism and innate immunity peaked at 10-13 days post infection (DPI) and recovered from 17 DPI. Multiple DNA sensing receptors (ZBP1, STING), pyroptotic (Caspase-1 and -8, GSDMD) and necroptotic (RIPK3, MLKL) proteins were enriched; Ripk3, but not Mlkl, knockout mice presented exacerbated diarrhoea and pathology at 10 DPI. We defined a new “host recovery” phase, characterised by IFN responses and manifested by high abundance of the immunoproteasome and MHC class II subunits, which is unresolved 4 weeks following pathogen clearance. These findings represent a paradigm shift in our understanding of mucosal surfaces recovery from infection.

Palaeoproteomics identifies beaver fur and fur trade in Danish high-status Viking Age burials

Project description:Fur is known from contemporary written sources to have been a key commodity in the Viking Age. Nevertheless, the fur trade has been notoriously difficult to study archaeologically as fur rarely survives in the archaeological record. In Denmark, fur finds are rare and fur in clothing has been limited to a few reports and not recorded systematically. We were therefore given access to fur from six Danish high status graves dated to the Viking Age. The fur was analysed by aDNA and palaeoproteomics methods to identify the species of origin in order to explore the Viking Age fur trade. Endogenous aDNA was not recovered, but fur proteins (keratins) were analysed by MALDI-TOF and LC-MS/MS. We show that Viking Age skin clothing were often composites of several species, showing highly developed manufacturing and material knowledge. For example, fur was produced from wild animals while leather was made of domesticates. Several examples of beaver fur were identified, a species which is not native to Denmark, and therefore indicative of trade. We argue that beaver fur was a luxury commodity, limited to the elite and worn as an easily recognisable indicator of social status.

Palmer et al: Dental Method Comparison

Project description:The dental calculus proteome from human remains is a considered a valuable archaeological resource for studying the diet, oral microbiome, health/disease of individuals and occupation activities individuals within past societies/civilisations. The combination of advancements in LC/MS instrument sensitivity and sample prepartion methods enables the analysis of these well preserved proteomes otherwise invisible to other biomolecular approaches. Maximizing proteome recovery from this minute and finite resource is paramount to our understanding of these past societies and civilisations in terms of diet and disease. Here we compare the more traditional ultrafiltration-based and acetone precipitation approaches with the newer paramagnetic bead approach (SP3) in a step towards achieving this aim. We specifically evaluate different acids (EDTA and HCl) and proteome extraction methodologies (Ultrafiltration, Acetone Precipitation and SP3)to test the influence of demineralization acid and method of extraction on the recovered proteome complexity (including numbers of peptides recovered) and sequence coverageand observed for these ancient dental calculus specimens.

Human melanoma cell lines secretome analysis

Project description:The imbalance of cellular homeostasis during oncogenesis together with the high heterogeneity of tumor-associated stromal cells have a marked effect on the repertoire of the proteins secreted by malignant cells (the secretome). Hence, the study of tumoral secretomes provides insights for understanding the cross-talk between cells within the tumor microenvironment as well as the key effectors for the establishment of the pre-metastatic niche in distant tumor sites. In this context, we performed a proteomic analysis of the secretomes derived from four cell lines: (i) a paired set of fibroblasts - Hs 895. T, a cell line obtained from a lung node metastatic site from a patient who had melanoma and Hs 895.Sk, a skin fibroblast cell line (derived from the same patient); (ii) two malignant metastatic melanoma cell lines - A375, a malignant melanoma cell line from primary source and SH-4, a cell line derived from pleural effusion of a patient with metastatic melanoma. Clustering of expression profiles together with functional enrichment revealed patterns that mirrored each cell type (skin fibroblasts, cancer-associated fibroblasts and metastatic cells). These patterns might be the result of cell-specific protein expression programs and may serve as basis for further proteomic analysis of melanoma cell lines secretomes.

Treated and untreated cultures were compared at 0, 1, 2, and 4 hours of growth, in both WT and ggc1-delta backgrounds.
