Proteome wide solubility profiling of Nucleozin treated A549 cells infected with Influenza-A

ABSTRACT: A549 WT and Rab11 deleted cell lines were infected with influenza-A and treated with nucleozin. We have evaluated the effect of an antiviral drug, nucleozin, on protein solubility at 13 hpi with influenza-A virus.

Proteome-wide solubility and thermal stability profiling reveals distinct regulatory roles for ATP - SPP datasets

Project description:Nucleotide triphosphates (NTPs) regulate numerous biochemical processes in cells as (co-)substrates, allosteric modulators, biosynthetic precursors, and signaling molecules1-3. Apart from its roles as energy source fueling cellular biochemistry, adenosine triphosphate (ATP), the most abundant NTP in cells, has been reported to affect macromolecular assemblies, such as protein complexes4,5 and membrane-less organelles6-8. Moreover, both ATP and guanosine triphosphate (GTP) have recently been shown to dissolve protein aggregates9. However, system-wide studies to characterize NTP- interactions under conditions approximating the native cellular environment are lacking, which limits our perspective of the diverse physiological roles of NTPs. Here, we have mapped and quantified proteome-wide NTP-interactions by assessing thermal stability and solubility of proteins using mechanically disrupted cells. Our results reveal diverse biological roles of ATP depending on its concentration. We found that ATP specifically interacts with proteins that utilize it as substrate or allosteric modulator at doses lower than 500 μM, while it affects protein-protein interactions of protein complexes at mildly higher concentrations (between 1-2 mM). At high concentrations (> 2 mM), ATP modulates the solubility state of a quarter of the insoluble proteome, consisting of positively charged, intrinsically disordered, nucleic acid binding proteins, which are part of membrane-less organelles. The extent of solubilization depends on the localization of proteins to different membrane-less organelles. Furthermore, we uncover that ATP regulates protein-DNA interactions of the Barrier to autointegration factor (BANF1). Our data provides the first quantitative proteome-wide map of ATP affecting protein structure and protein complex stability and solubility, providing unique clues on its role in protein phase transitions.

Project description:We have adapted a recently developed quantitative proteomics based approach to measure protein solubility following a lysate centrifugation assay to determine the proportion of a protein in distinct subpopulations in a proteome-wide manner (Sridharan et al., 2019). Further, by combining the solubility measurements with phosphoproteomics (Potel et al., 2021), we have quantitatively mapped phosphorylation sites enriched in the different protein subpopulations.

Characterization of novel a-Mangostin and Paeonol derivatives with cancer-selective cytotoxicity

Project description:a-Mangostin and Paeonol have shown anti-cancer and anti-inflammatory properties, however these two natural compounds have no clinical value because of their low solubility and low membrane permeability. In this study, we screened chemically synthesized derivatives from these two natural compounds as potential novel chemicals that increase cancer cell cytotoxicity over non-transformed human cells. We found the two derivative compounds, named a-Mangostin-1 (aMan1) and Paeonol-1 (Pae1) more efficiently and specifically induced cytotoxicity in HCT116, HT-29, and SW48 colorectal cancer cell lines than the parental compounds. Both, aMan1 and Pae1 arrested HCT116 cells in G1 and HT-29 and SW48 cells in G2/M phase of the cell cycle. Both aMan1 and Pae1 induced apoptosis in human cancer cells, through a Caspase-dependent mechanism. aMan1 and Pae1 induced selective transcriptional responses in CRC cells involving genes related to metabolic stress and DNA damage response signaling pathways. Finally, experiments on primary colon organoids showed that both the novel derivatives kill organoids derived from cancer without affecting the viability of organoids derived from healthy tissue, where the parental compounds and the currently-used chemotherapeutic drug Irinotecan failed in. In conclusion, our findings increase the knowledge about natural compound derivatives as anticancer compounds and open new research options on the derivation of lead compounds aimed to the development of novel CRC chemotherapeutic drugs that selectively target cancer, but not healthy cells.

Robust ligand-protein interaction inference reveals off-targets of epigenetic drugs

Project description:Detecting target engagement is a major challenge in drug discovery. To this end, thermal proteome profiling (TPP) offers unbiased assessment of system-wide ligand-protein interactions. However, its most sensitive assay format lacks statistical methods with false discovery rate-control. Here, we present FILIP, a functional data analysis approach and showcase its performance on several TPP-datasets probing epigenetic drugs. This leads us to identify drug off-targets which we validate in vitro.
