The objective of our study was to search for survival biomarkers (SB) and treatment response monitoring biomarkers (TRMB) in the urinary proteome of dogs with renal disease secondary to canine leishmaniosis (CanL), using UHPLC-MS/MS. Project description:IL-4d2 is a natural splice variant of IL-4 which lacks the region encoded by the second exon. Numerous recent reports suggested that the expression levels of IL-4d2 change in various diseases, especially those with pulmonary involvement, but the effects of IL-4d2 on the lungs in vivo have never been studied. Replication-deficient adenovirus-mediated gene delivery of mouse IL-4d2 to mouse lungs in vivo was used, and the effects compared with similar adenoviral delivery of mouse IL-4 or with infection with a NULL viral construct. The objective was to determine whether full-length wild-type Interleukin-4 encoded by exons 1-4 (IL-4) and alternatively spliced variant econded by exons 1,3, and 4 (IL-4d2) differentially affect gene expression in the lungs in vivo. The results show that IL-4d2 and IL-4 affected global gene expression differentially. Development of gene expression profiles for pearl oyster Pinctada fucata exposed in near-future ocean warming and acidification.

Project description:To elucidate how does the gene expression profiles of whole transcriptome of P.fucata response to acute and gradual seawater acidification and warming, and which genes or functional gene clusters are involved in the stress response to enviromental stressors, we have employed microarray as a tool to identify genes in these stress. For acute temperature and acidity stress treatment, oysters were added into the tanks immediately with the maintaining conditions of temperature 25M-BM-11 M-BM-0C and 31M-BM-11 M-BM-0C, acidity pH7.8M-BM-10.05 and pH7.5M-BM-10.05, salinity 33M-BM-11M-bM-^@M-0 in recirculating seawater. The temperatures and pH values in the studies were near future levels and predicted for 2100 and 2300. The pallial zone of mantle were collected and preserved on the hours of 72 after treatment for subsequent studies. All the collected mantles above were snap-frozen in liquid nitrogen, and stored at -80M-BM-0C. The conditions of salinity 33M-BM-11M-bM-^@M-0, 19M-BM-11 M-BM-0C and pH8.1M-BM-10.05 (~380 ppm CO2) in pre-culture tanks was as a control. In total, 15 mantle tissue samples from 15 individuals were used for the microarray analysis and 3 samples were used as control .Three biological replicates were employed in each treatment.

Dnmt3a haploinsufficiency transforms Flt3-ITD myeloproliferative disease into a rapid, spontaneous, and fully-penetrant acute myeloid leukemia (Single Cell RNA-Seq)

Project description:Cytogenetically normal acute myeloid leukemia (CN-AML) represents nearly 50% of human acute myeloid leukemia (AML) cases with a 5-year overall survival of approximately 30%. In CN-AML with poorer prognosis, mutations in the de novo DNA methyltransferase (DNMT3A) and the FMS-like tyrosine kinase 3 (Flt3) commonly co-occur (1-3). We demonstrate that mice with Flt3-internal-tandem duplication (Flt3ITD) and inducible deletion of Dnmt3a spontaneously develop a rapidly-lethal, completely-penetrant, and transplantable AML of normal karyotype. These murine AML retain a single Dnmt3a floxed allele, revealing the oncogenic potential of Dnmt3a haploinsufficiency. FLT3-ITD/DNMT3A-mutant primary human and murine AML demonstrate a similar pattern of global DNA methylation. In the murine model, rescuing DNMT3A expression was accompanied by DNA re-methylation and loss of clonogenic potential, suggesting that Dnmt3a-mutant oncogenic effects are reversible. Differentially methylated genomic regions were associated with changes in the expression of nearby genes. Moreover, dissection of the cellular architecture of the AML model using single-cell RNA-Seq, flow cytometry and colony assays identified clonogenic subpopulations that differentially express genes that are sensitive to the methylation of nearby genomic loci and varied in response to Dnmt3a levels. Thus, Dnmt3a haploinsufficiency transforms Flt3ITD myeloproliferative disease by modulating methylation-sensitive gene expression within a clonogenic AML subpopulation. Transcriptome analysis of M.tuberculosis using RNA-seq indicates WhiB6 repression of dormancy associated genes

Project description:Tuberculosis is an infectious disease, with latent infection with Mycobacterium tuberculosis (M.tb) affecting 1/3 of humanity. It can remain quiescent for long time, making eradication very difficult. To do so, M.tb need to carefully orchestrate its gene expression to survive immune response and starvation but still be able to reactivate to enable transmission to new hosts. Here we used whole transcriptome deep sequencing to compare gene expression between wild type M.tb and a strain with its whiB6, a gene encoding a putative redox-sensing transcription factor, disrupted by a transposon. We found several genes associated with dormancy such as hspX, fdxA and narK2 upregulated in the transposon mutant, indicating that WhiB6 may be a repressor of such genes. The results suggest that WhiB6 may be a complement to the dosS/dosR system in regulating genes important for dormancy. Triplicate cultures of a mutant with its whiB6 gene disrupted by a transposon and wild-type M. tuberculosis CDC1551 were grown in 7H9 media. RNA was extracted and depleted from rRNA. Global gene expression was measured using AB SOLID RNA sequencing.

Modifications in the transcriptional pattern of the porcine endometrium caused by seminal plasma infusions

Project description:Seminal plasma (SP) promotes sperm survival and fertilizing capacity, but also potentially affects embryo development presumably via specific signaling to the internal genital tract. This study evaluated how heterologous SP, infused shortly before post-cervical artificial insemination (AI) affected the transcriptional pattern of the pig endometrium and embryo development rates. Post-weaning estrus sows (n= 34) received 40-mL intrauterine infusions of either heterologous pooled SP or BTS (Control) 30 minutes before AI of semen extended to 10% of homologous SP. Embryos (all sows) and endometrium samples (3 sows/group) were removed by laparotomy at day 6 after SP or BTS infusions to morphologically evaluate embryo developmental staging and the endometrial transcriptome via microarrays (PORGENE 1.0 ST GeneChip array, Affymetrix), validated by qPCR. Embryo viability was equal between groups (~93%), but embryos were significantly (P<0.05) more advanced (full/peri-hatching blastocysts) in the SP-treated group compared to control. A total of 1,604 endometrium transcripts were differentially expressed in the SP group compared to controls. An enrichment analysis depicted an overrepresentation of genes and pathways associated with immune response, cytokine signaling, cell cycle, cell adhesion, and hormone response, among others. SP-infusions prior to AI positive impacted pre-implantation embryo development by altering endometrial genes and pathways potentially involved in embryo development.

Expression data of LNCaP and MDA PCa 2b cells in absence or presence of IL6

Project description:Prostate cancer (PCa) development and progression are associated with chronic inflammation. The cytokine interleukin (IL)-6 can influence progression, differentiation, survival, and angiogenesis of PCa. To identify novel pathways that are triggered by IL-6, we performed a gene expression profiling of two PCa cell lines, LNCaP and MDA PCa 2b, under treatment with 5 ng/ml IL-6. Interferon regulatory factor (IRF)9 was identified as one of the most prevalent IL-6 regulated genes in both cell lines. IRF9 is a mediator of type I interferon signaling and acts together with signal transduction and activator of transcription (STAT)1 and 2 to activate transcription of interferon responsive genes. The IL-6 regulation of IRF9 was confirmed at mRNA and protein levels by quantitative real-time PCR and Western blot, respectively, in both cell lines and could be blocked by the anti-IL-6 antibody Siltuximab. Three PCa cell lines with an autocrine IL-6 loop, PC3, DU145, and LNCaP-IL-6+, showed a high expression of IRF9. A tissue microarray with 36 malignant and adjacent 36 benign areas from prostate cancer specimens showed that IRF9 protein expression is moderately elevated in malignant areas and positively correlates with the tissue expression of IL-6. Downregulation and overexpression of IRF9 provided evidence for an interferon-independent role of IRF9 on cellular proliferation of different PCa cell lines. Furthermore, expression of IRF9 was essential to mediate the antiproliferative effects of IFN-M-NM-12. We concluded that IL-6 is an inducer of IRF9 expression in prostate cancer and a sensitizer for the antiproliferative effects of IFNM-NM-12. LNCaP and MDA PCa 2b cells were seeded in 12 wells each. The cells were starved for 24 h and half were treated with 5 ng/ml IL-6 for 18 h. Two biological replicates were performed, each in three replicates, resulting in 12 samples per cell line.
