Project description:Pyruvate oxidase encoded by spxB is a major virulence factor in the human respiratory pathogen Streptococcus pneumoniae. During aerobic growth, SpxB synthesizes large amounts of H2O2 and acetyl phosphate, which can serve as a phosphoryl group donor to response regulators and be converted to ATP. SpxB is the main source of the millimolar concentrations of H2O2 produced and tolerated by pneumococcus, despite its lack of a catalase. We report here the first cis- and trans-acting regulatory elements for spxB transcription. These elements were identified in a genetic screen, similar to those used previously for phase variants, for spontaneous mutations that caused colonies of virulent serotype 2 strain D39 to change from a transparent to an opaque appearance. Six of the seven opaque colonies recovered (frequency of 3 x 10-5) were impaired for SpxB function. Modeling suggested that two mutations changed amino acids in SpxB required for FAD cofactor or subunit binding. One mutation deleted a cis-acting adjacent direct repeat required for optimal spxB transcription. The other three independent mutations created the same frameshift near the start of a trans-acting regulatory gene designated as spxR. The SpxR protein contains helix-turn-helix, CBS, and HotDog domains implicated in DNA, adenosine, and CoA compound binding, respectively, consistent with the idea that SpxR positively regulates spxB transcript amount in response to energy and metabolic state rather than oxidative state. Finally, microarray analyses of a null spxB or a spxR mutant revealed the presence of a new oxidative stress response in pneumococcus and unexpectedly demonstrated that SpxR strongly positively regulates the transcript amount of the strH exoglycosidase gene, which like spxB, has been implicated in host colonization. Project description:Drought is a major cause of crop yield loss worldwide. Plants can adopt different mechanisms to survive under water deficit, where stomatal closure leads to CO2 limitation. This requires increased dissipation of light energy as heat by non-photochemical quenching (NPQ), changes in the structural configuration of light-harvesting complexes, or changes in the mode of photosynthetic electron flow (i.e. linear vs. cyclic). Under field conditions, where light intensity can change rapidly, this problem becomes even more challenging. Particularly the slow release from photoprotection (NPQ relaxation) was recently shown to cause significant loss of potential yield. We analyzed the acclimation of two different wheat varieties and compared their molecular acclimation strategy to Arabidopsis under moderate drought stress at a slow soil dehydration rate, mimicking realistic field conditions. We monitored their photosynthetic activity under fluctuating light intensities and integrated functional and structural data, based on a detailed analysis of photosynthetic parameters combined with biochemical analysis and unbiased shot-gun proteomics. Contrary to previous models based on the damage of photosynthetic complexes as consequence of drought, we found that plants actively preserve and fine-tune their photosynthetic machinery under drought to adjust the photosynthetic electron transfer to fast changes of light intensity. Strikingly, Arabidopsis and wheat use different molecular strategies for this acclimation. While clear differences in NPQ relaxation and phosphorylation levels of photosynthetic proteins were observed in wheat, Arabidopsis modified the light energy distribution among photosynthetic complexes without changing PSII-LHCII phosphorylation. The fine-tuning of NPQ relaxation can therefore represent a potential trait for crop breeding.

Project description:Asparagine-linked glycosylation is a common posttranslational protein modification regulating the structure, stability and function of many proteins. The N-linked glycosylation machinery involves enzymes responsible for the assembly of the lipid-linked oligosaccharide (LLO), which is then transferred to the asparagine residues on the polypeptides by the enzyme oligosaccharyltransferase (OST). A major goal in the study of protein glycosylation is to establish quantitative methods for the analysis of site-specific extent of glycosylation. We developed a sensitive approach to examine glycosylation site occupancy in Saccharomyces cerevisiae by coupling stable isotope labelling (SILAC) approach to parallel reaction monitoring (PRM) mass spectrometry (MS). We combined the method with genetic tools and validated the approach with the identification of novel glycosylation sites dependent on the Ost3p and Ost6p regulatory subunits of OST. Based on the observations that alternations in LLO substrate structure and OST subunits activity differentially alter the systemic output of OST, we conclude that sequon recognition is a direct property of the catalytic subunit Stt3p, whereas auxiliary subunits such as Ost3p and Ost6p extend the OST substrate range by modulating interfering pathways such as protein folding. In addition, our proteomics approach revealed a novel regulatory network that connects isoprenoid lipid biosynthesis and LLO substrate assembly.

Project description:Lamina-associated polypeptide 1 (LAP1), a ubiquitously expressed nuclear envelope protein, seems to be essential for the maintenance of cell homeostasis. Although rare, mutations in the human LAP1-encoding TOR1AIP1 gene have been associated to the development of many severe pathologies (e.g. dystonia, myasthenic syndrome, muscular dystrophy, cardiomyopathy and multisystemic syndrome), which can culminate in the premature death of affected individuals. Despite recent evidence of the pathogenicity of TOR1AIP1 genetic alterations, a knowledge gap still exists regarding the physiological roles of LAP1 and, therefore, additional investigation is required to fully understand its biological relevance. To this end, a quantitative proteome analysis of patient-derived skin fibroblasts carrying a pathological TOR1AIP1 mutation (LAP1 E482A), which had been linked to strongly reduced LAP1 protein levels, was carried out. Using the liquid chromatography with tandem mass spectrometry (LC–MS/MS) technology, 386 differentially expressed proteins were found in LAP1 E482A fibroblasts relative to control fibroblasts. A bioinformatic analysis of the LC–MS/MS-identified differentially expressed proteins revealed several biological processes misregulated as a result of human LAP1 deficiency, such as DNA repair, messenger RNA degradation, proteostasis, glutathione metabolism/response to oxidative stress, neuronal development and muscle contraction, among others. Besides shedding light on potential new LAP1’s functions, this work also provides valuable clues about key signaling pathways that may be targeted in disease-modifying therapies for LAP1-associated disorders.

Project description:Background: Biomarkers that reflect glioblastoma tumour activity and treatment response are urgently needed to help guide clinical management, particularly for recurrent disease. As the urinary system is a major clearance route of circulating extracellular vesicles (EVs; 30-1000 nm nanoparticles) we explored whether sampling urinary-EVs could serve as a simple and non-invasive liquid biopsy approach for measuring glioblastoma-associated biomarkers. Methods: Fifty urine specimens (15-60 ml) were collected from 24 catheterised glioblastoma patients immediately prior to primary (n=17) and recurrence (n=7) surgeries, following gross total resection (n=9), and from age/gender-matched healthy participants (n=14). EVs isolated by differential ultracentrifugation were characterised and extracted proteomes were analysed by high-resolution data-independent acquisition liquid chromatography tandem mass spectrometry (DIA-LC-MS/MS). Results: Overall, 6857 proteins were confidently identified in urinary-EVs (q-value≤0.01), including 94 EV marker proteins. Glioblastoma-specific proteomic signatures were determined, and putative urinary-EV biomarkers corresponding to tumour burden and recurrence were identified (FC≥|2|, adjust p-val≤0.05, AUC>0.9). Conclusion: In-depth DIA-LC-MS/MS characterisation of urinary-EVs substantiates urine as a viable source of glioblastoma biomarkers. The promising ‘liquid gold’ biomarker panels described here warrant further investigation.

Project description:We hypothesize that the ISWI ATPase Smarca5 plays a role in hematopoietic stem cell development via its interaction partners, and to study the role, we used a mouse model with transgenic expression of SMARCA5 coupled with mass spectrometry analysis. The study uses transgenic SMARCA5 mouse model with conditional hypomorphic allele (lower expression on protein level compared to controls) incorporated into Rosa26 locus, transgenic allele uses endogenous Rosa26 promoter. The transgenic human SMARCA5 protein has a FLAG tag at its C-terminus, which allows specific immunoprecipitation and also differentiation from the endogenous protein (human and mouse SMARCA5 are almost identical at the protein level). To ensure the highest possible expression of the transgenic allele, we used a model that also had one endogenous Smarca5 allele deleted. Various organs (thymus, spleen, brain, kidney, liver, testes, muscle, fetal liver) were isolated from transgenic mice, lysed and then immunoprecipitated using anti-FLAG antibody. The immunoprecipitates were then analyzed using mass spectrometry to determine SMARCA5 interactomes in various tissues. Transgenic human SMARCA5 was confirmed to form all the expected complexes and capable of replacing the functions of the mouse protein. Project description:Positional proteomics methodologies have transformed protease research and have brought mass spectrometry (MS)-based degradomics studies to the forefront of protease characterization and system-wide interrogation of protease signaling. Considerable advancements in sensitivity and throughput of liquid chromatography (LC)-MS/MS instrumentation enable generation of enormous positional proteomics datasets of protein termini and neo-termini of cleaved protease substrates. However, such progress has not been observed to the same extent in data analysis and post-processing steps, which arguably constitute the largest bottleneck in positional proteomics workflows. Here, we present a computational tool, CLIPPER 2.0, that builds on prior algorithms developed for MS-based protein termini analysis, facilitating peptide level annotation and data analysis. CLIPPER 2.0 can be used with several sample preparation workflows and proteomics search algorithms, and enables fast and automated database information retrieval, statistical and network analysis, as well as visualization of terminomic datasets. We demonstrate our tool by analyzing GluC and MMP9 cleavages in HeLa lysates. CLIPPER 2.0 is available at https://github.com/UadKLab/CLIPPER-2.0.

Project description:Infection of sheep with Brucella ovis results in ovine brucellosis, a disease characterized by infertility in rams, abortion in ewes and increased perinatal mortality in lambs. During the course of the infection both the ovine immune response and host cell gene expression are modified. The objective of this research was to conduct a preliminary characterization of differential gene expression in rams experimentally infected with B. ovis by microarray hybridization and real-time RT-PCR. Six hybridizations were conducted using total RNA from three individual infected sheep at 15 and 60 days post infection. In each comparison, the control channels contained total RNA from each of the same three sheep at 0 days post infection. Ratios were calculated as B. ovis-infected sheep at 15 and 60 dpc versus uninfected animals at 0 dpc.

Project description:The genomes of most protozoa encode families of variant surface antigens, whose mutually exclusive changes in expression allow parasitic microorganisms to evade the host immune response1. It is widely assumed that antigenic variation in protozoan parasites is accomplished by the spontaneous appearance within the population of cells expressing antigenic variants that escape antibody-mediated cytotoxicity1,2. Here we show, both in vitro and in animal infections, that antibodies to Variant-specific Surface Proteins (VSPs) of the intestinal parasite Giardia lamblia are not cytotoxic; instead, anti-VSP antibodies induce VSP clustering into microdomains, triggering a massive release of microvesicles carrying the original VSP and switching in expression to different VSPs by a calcium-dependent process. Surface microvesiculization and antigenic switching are also stimulated when Trypanosoma brucei and Tetrahymena thermophila are confronted to antibodies directed to their GPI-anchored variable surface glycoproteins. This novel mechanism of antigen clearance throughout its release into microvesicles coupled to the stochastic induction of new phenotypic variants not only changes the current paradigm of spontaneous antigenic switching but also provides a new framework for understanding the course of infections as a host/parasite adaptive process.
