Dynamics of the blood plasma proteome during hyperacute HIV-1 infection

ABSTRACT: Using DIA/SWATH mass spectrometry, we quantified over 1000 plasma protein profiles from 54 untreated matched individuals longitudinally before and during hAHI (defined as infection within one-month post-acquisition). By comparing the proteomic profiles two weeks and one month post infection with pre-infection levels, we characterised the longitudinal plasma protein expression profiles during hAHI, and determined proteins associated with ARS, viral control, and increased risk of clinical disease progression

Multisystem inflammatory syndrome in children (MIS-C) serum proteomics

Project description:While fewer cases of severe Coronavirus Disease 2019 (COVID-19) are reported globally in children, a small proportion of SARS-CoV-2 infected children develop a novel pediatric febrile entity called multisystem inflammatory syndrome in children (MIS-C) that develops 2 to 5 weeks after initial SARS-CoV-2 exposure. MIS-C primarily effects male children and children of Hispanic or black descent. MIS-C manifests as a severe and uncontrolled inflammatory response with multiorgan involvement. A hyperinflammatory state is evidenced by clinical makers of inflammation including high levels of C-reactive protein (CRP), ferritin, and D-dimers, and an increased expression of pro-inflammatory cytokines. Children often present with persistent fever, severe gastrointestinal symptoms, cardiovascular manifestations, respiratory symptoms and neurological symptoms6-11,13. Cardiovascular manifestations include hypotension, shock, cardiac dysfunction, myocarditis and pericardial effusion. In the united states, admission to the intensive care unit occurs in approximately 58% of cases. To understand disease pathogenesis of MIS-C and proteins associated with the severe form of disease we performed proteomics analysis of serum or plasma samples. We collected serum from healthy children (SARS-CoV-2 negative, n=20), mild MIS-C (non-ICU, n=5) and severe MIS-C (ICU, n = 20) patients. MIS-C definition and diagnosis was performed according to CDC guidelines. Healthy adult serum (n = 4) was also used for reference ranges quality control and we obtained plasma samples from Kawasaki Disease (KD; n=7) patients that were recruited before the Coronavirus Disease 2019 (COVID-19) pandemic.

Early adipogenesis is repressed through the newly identified FHL2-NFAT5 signaling complex

Project description:The LIM-domain-only protein FHL2 is a modulator of signal transduction and has been shown to direct the differentiation of mesenchymal stem cells toward osteoblasts and myocytes phenotypes. We hypothesized that FHL2 may simultaneously interfere with the induction of the adipocyte lineage. Therefore, we investigated the role of FHL2 in adipocyte differentiation using pre-adipocytes isolated from mouse adipose tissue and the 3T3-L1 (pre)adipocyte cell line. Here we report that FHL2 is expressed in pre-adipocytes and for accurate adipocyte differentiation, this protein needs to be downregulated during the early stages of adipogenesis. More specifically, constitutive overexpression of FHL2 drastically inhibits adipocyte differentiation in 3T3-L1 cells, which was demonstrated by suppressed activation of the adipogenic gene expression program as shown by extensive RNAseq analyses, and diminished lipid accumulation. To identify the protein-protein interactions mediating this repressive activity of FHL2 on adipogenesis, we performed affinity-purification mass spectrometry (AP-MS). This analysis revealed the interaction of FHL2 with the Nuclear factor of activated T-cells 5 (NFAT5), an established inhibitor of adipocyte differentiation. NFAT5 knockdown rescued the inhibitory effect of FHL2 overexpression on 3T3-L1 differentiation, indicating that these proteins act cooperatively. In conclusion, we present a new regulatory function of FHL2 in early adipocyte differentiation and revealed that FHL2-mediated inhibition of pre-adipocyte differentiation is dependent on its interaction with NFAT5.

Identification of Plasma Biomarkers from Rheumatoid Arthritis Patients Using an Optimized SWATH Proteomics Workflow

Project description:Rheumatoid arthritis (RA) is a systemic autoimmune and inflammatory disease. Plasma biomarkers are critical for understanding disease mechanisms, treatment effects, and diagnosis. Mass spectrometry-based proteomics is a powerful tool for unbiased biomarker discovery. However, plasma proteomics is significantly hampered by signal interference from high-abundance proteins, low overall protein coverage, and high levels of missing data from data-dependent acquisition (DDA). To achieve quantitative proteomic analysis for plasma samples with a balance of throughput, performance, and cost, we developed a workflow incorporating plate-based high abundance protein depletion and sample preparation, comprehensive peptide spectral library building, and data-independent acquisition (DIA) SWATH mass spectrometry-based methodology. In this study, we analyzed plasma samples from both RA patients and healthy donors. The results showed that the new workflow performance exceeded that of the current state-of-the-art depletion-based plasma proteomic platforms in terms of both data quality and proteome coverage. Proteins from biological processes related to the activation of systemic inflammation, suppression of platelet function, and loss of muscle mass were enriched and differentially expressed in RA. Some plasma proteins, particularly acute phase reactant proteins, showed great power to distinguish between RA patients and healthy donors. Moreover, protein isoforms in the plasma were also analyzed, providing even deeper proteome coverage. This workflow can serve as a basis for further application in discovering plasma biomarkers of other diseases.

Characterization of Plasma Proteomic Profile in Fabry Disease: Potential gender- and clinical phenotype-specific Biomarkers

Project description:Fabry disease (FD) is a rare metabolic disorder of X-linked lysosomal storage caused by mutations of the GLA gene that induce a deficiency in the activity of the enzyme α-galactosidase A (α-GalA). This deficiency leads to the lysosomal accumulation of globotriaosylsphingosine (lyso-GB3), resulting in multisystem involvement. Clinical heterogeneity, frequent inconclusive results in biochemical and genetic tests, and the lack of compensation between these markers and clinical evolution often represent a significant challenge in early diagnosis and in the evolutionary prediction of the disease. For this reason, we propose as the study's main objective the identification of new biomarkers of FD that help to understand in depth the disease’s pathophysiology and biomarkers that help to predict the clinical phenotype of the disease. For this purpose, we compared the plasma from 50 patients with FD and 50 healthy controls, matched by sex and age, by a quantitative mass spectrometry study (SWATH-MS). This study has managed to identify more than 30 proteins significantly differentially expressed between patients with FD and healthy controls, also stratifying the results according to sex. Furthermore, the comparative analysis between the predominant clinical phenotypes identifies differential proteomic profiles between the clinical manifestations. These results will help to deepen and discuss the presence of potential biomarkers that will increase the pathophysiological knowledge of FD and the heterogeneity in the presentation of clinical manifestations.

Plasma Proteomic Analysis Based on 4D-DIA Evaluates the Clinical Response to Imrecoxib in the Early Treatment of Osteoarthritis

Project description:Nonsteroidal anti-inflammatory drugs (NSAIDs) are the primary treatment for osteoarthritis (OA), but prolonged use has adverse effects and varying efficacy. Among NSAIDs, imrecoxib, a selective cyclooxygenase-2 (COX-2) inhibitor, reduces side effects yet remains ineffective for half the patient population. This study aims to identify biomarkers for early imrecoxib efficacy evaluation in OA for personalized therapy optimization. From September 2021 to January 2022, imrecoxib was administered to patients with OA at Nanjing Drum Tower Hospital. Plasma samples from these patients underwent proteomic analysis through the four-dimensional data-independent acquisition (4D-DIA) method, followed by bioinformatics analysis. Potential differentially expressed proteins (DEPs) were validated using enzyme-linked immunosorbent assay (ELISA). Sixty-six patients with knee OA were included and divided into responders (n=35) and non-responders (n=31). Proteomic analysis was conducted on 15 patients from each group, and ELISA validation was performed for every patient. We found 140 DEPs between the two groups after administering imrecoxib treatment, characterized by 29 proteins showing up-regulation and 111 displaying down-regulation (p < 0.05, fold change > ±1.2). Galectin-1 (LGALS1), galectin-3 (LGALS3), and the cluster of differentiation 44 (CD44) could be utilized to evaluate the clinical response to imrecoxib in the treatment of OA after ELISA validation.This study successfully identified biomarkers for evaluating imrecoxib's clinical response in OA patients using 4D-DIA technology. These biomarkers may play a vital role in future personalized OA treatment strategies, pending further confirmation.

Proteomics of prostate cancer serum and plasma using low and high throughput approaches

Project description:Mass spectrometry-based proteomics has been successfully used to characterize biofluids, most notably blood, for biomarker discovery or to evaluate patients’ underlying diseases. Despite immense progress, challenges such as blood’s large dynamic range or low throughput remain for those types of studies. In this work, we used cutting-edge proteomics technologies to construct labelled and label-free l workflows, capable of quantifying approximately 2,000 proteins in biofluids. With just 70µL of blood and a single depletion strategy, we conducted an analysis of a cohort comprising 64 individuals, comparing prostate cancer patients to healthy donors. The results revealed dozens of differentially expressed proteins in both plasma and serum. Notably, we identified the upregulation of Prostate Specific Antigen (PSA), a well-known biomarker for prostate cancer, in the cancer cohort, along with the discovery of potential novel markers. Most of the differentially regulated proteins were consistently quantified using both the lower-throughput and higher-throughput workflows. Our bioinformatics analysis of the prostate cancer cohort data suggests that some of the newly discovered proteins may be secreted differentially into the bloodstream, making them potential candidates for disease markers.
