Project description:Recent genome-wide association studies (GWAS) identified Dusp8, a dual-specificity phosphatase targeting MAP kinases, as type 2 diabetes risk gene. Here, we unravel Dusp8 as gatekeeper in the hypothalamic control of glucose homeostasis in mice and humans. Male but not female Dusp8 loss-of-function mice, either with global or CRH neuron-specific deletion, had impaired systemic glucose tolerance and insulin sensitivity when exposed to high-fat diet (HFD). Mechanistically, we found impaired hypothalamic–pituitary–adrenal (HPA) axis feedback, blunted sympathetic responsiveness, and chronically elevated corticosterone levels driven by hypothalamic hyperactivation of Jnk signaling. Accordingly, global Jnk1 ablation, AAV-mediated Dusp8 overexpression in the mediobasal hypothalamus, or metyrapone-induced chemical adrenalectomy rescued the impaired glucose homeostasis of male Dusp8 KO mice, respectively. This sex-specific and rheostatic role of murine Dusp8 in governing hypothalamic Jnk signaling, insulin sensitivity and systemic glucose tolerance was consistent with fMRI data in human volunteers that revealed an association of the DUSP8 rs2334499 risk variant with hypothalamic insulin resistance in men. In summary, our findings suggest GWAS-identified gene Dusp8 as novel hypothalamic factor that plays a functional role in the etiology of type 2 diabetes.

Project description:Blood contains hundreds of proteins, reflecting ongoing cellular processes and immune reactions. Angiostrongylus vasorum infection is associated with a perturbed blood protein profile in dogs. However, the literature currently available lacks the necessary depth of analysis in order to resolve the observed pathologies in A. vasorum infections, including bleeding disorders. Using sera from 8 experimentally-infected dogs (i) before infection with A. vasorum, (ii) 34 days post-infection (p.i.; immature infection), and (iii) 75 days p.i. (mature patent infection), serum proteins were measured using liquid chromatography, tandem mass spectrometry (LC-MS/MS). For 2 dogs, serum was analyzed at days 104 and 230 p.i. additionally. A data-independent acquisition workflow was employed in order to generate quantitative data. Following computational analysis, we identified 139 up- and down-regulated proteins following infection (log2 ratio cutoff ≥ 1.0; q-value ≤ 0.05). Differences in serum profiles were most pronounced at day 75 p.i. compared to before infection. Among up-regulated proteins, chitinase 3, several saposin-like proteins, and heat shock proteins were found greatly increased (log2 fold-changes ≥ 5). Levels of pulmonary surfactant protein B were elevated on day 34 p.i. already, in the prepatent phase. Pathway enrichment revealed that complement (especially the lectin pathway) and coagulation cascades as significantly affected upon analysis of down-regulated proteins. Among them were mannan-binding lectin serine peptidases, ficolin, and coagulation factors. These results reflect the ongoing immune response and stress imposed to the lungs by the parasite. In addition, they bring new elements towards understanding the coagulopathies observed in some A. vasorum-infected dogs.

Project description:Corynebacterium glutamicum GlxR is a homolog of the cAMP receptor protein. Although over 200 GlxR binding sites in the C. glutamicum genome are predicted in silico, studies on the GlxR physiological function have been hindered by the severe growth defects of a glxR mutant. This study comprehensively identified the GlxR regulon by chromatin immunoprecipitation in conjunction with microarray (ChIP-chip) analyses. In total, 209 regions were detected as in vivo GlxR binding sites. Moreover, ChIP-chip analyses showed that GlxR was still able to interact with its target sites in a deletion mutant of cyaB, the sole adenylate cyclase gene in the genome, even though binding affinity was markedly decreased. To identify the direct GlxR targets, we immunoprecipitated DNA from a strain expressing a Strep-tag II-tagged GlxR-protein using an anti-Strep-tag II antibody. To investigate effect of depletion of cAMP by deletion of the cyaB gene, which encodes the sole adenylate cyclase in C. glutamicum, on GlxR binding in vivo, we immunoprecipitated DNA from a cyaB deletion strain expressing a Strep-tag II-tagged GlxR-protein using an anti-Strep-tag II antibody. Three or more independent biological replicates were generated in both cases.

Project description:Chaperone-mediated autophagy (CMA) and endosomal microautophagy (eMI) are pathways for selective degradation of cytosolic proteins in endo-lysosomal compartments. These autophagic processes share as a first step the recognition of the same five amino acid motif in substrate proteins by the hsc70 chaperone, therefore raising the possibility of a regulatory network linking the two pathways. In this work, we demonstrate the existence of a compensatory relationship between CMA and eMI and identify a role for the chaperone protein Bag6 in triage and internalization of eMI substrates into the late endosome. Association and dynamics of Bag6 at the late endosome membrane change during starvation which we found that, contrary to other autophagic pathways, causes a decline in eMI activity. Collectively, we establish a coordinated function of eMI with CMA, identify the interchangeable subproteome degraded by these pathways and start to elucidate the molecular mechanisms that facilitate the switch between them.

Project description:We performed MNase-ChIP seq with deep digestion to identify the MuvB associated nucleosomes in WT and LIN37 -/- HCT116 cells in G1 arrested and cycling cells. Strep-LIN9 as well as a mutant of the protein (Strep-4xLIN9: R174A/R175A/F180A/F181A) which is unable to associate with LIN37 or RbAP48 were transiently transfected in WT and LIN37 -/- HCT116 cells. At 24 hours after transfection, cells were treated with Nutlin-3a to induce G1 arrest; cells were harvested 48 hours following treatment. For several samples, Nutlin-3a treatment was omitted to maintain cycling conditions. Cells were then cross-linked with formaldehyde, lysed and treated with micrococcal nuclease. Chromatin fragments were precipitated with Streptactin-XT magnetic beads after which DNA was purified and libraries were prepared and sequenced using NovaSeq 6000 platform in 150bp paired-end mode. We find that LIN9 precipitates to +1 nucleosomes of target genes in arrested HCT116 and LIN37 -/- cells. The precipitation of this nucleosome is diminished in cycling cells as well as in arrested cells transfected with the Strep-4xLIN9 mutant.

Project description:An increasing number of small proteins has been identified in the genomes of well-annotated model organisms including photosynthetic cyanobacteria such as Synechocystis sp. PCC 6803. A newly assigned protein comprising 37 amino acids was analyzed that is encoded upstream of the super-oxide dismutase SodB encoding gene. The initial hypothesis that this small protein might be functionally related to SodB could not be supported, instead we provide evidence that it fulfills important functions related to the organization of photosynthetic complexes. Therefore, we named it small light-induced protein of 4 kDa, SliP4. SliP4 is strongly induced under high-light-conditions and it is co-localized to photosystem I and II as well as NDH1 complexes on thylakoid membranes. Tagged SliP4 was used to purify NDH1 complexes, where it is especially associated with the subunits NdhF1 and NdhD1. Mutation of the protein-coding part in the sliP4 gene resulted in a high-light-sensitive phenotype, because the mutant was not further able to induce cyclic electron flow and state transitions under high-light conditions. Collectively our data indicate that SliP4 contributes to the association of NDH1 with the photosystem I and/or photosystem II complexes to facilitate different electron transfer modes under high light conditions.

Project description:Studies of membrane protein-protein interactions are very important to fully understand the biological function of a cell. The solubilization of proteins from the native membrane environment is a critical step in the preparation of membrane proteins that might affect the stability of protein complexes. In this work, we used the amphiphilic diisobutylene / maleic acid copolymer (DIBMA) to create a soluble library of the membrane proteome of the opportunistic pathogen Pseudomonas aeruginosa. Size fractionation of polymer nanodisc-embedded proteins and subsequent mass spectrometry led to the identification of 3358 proteins. The library showed a very good overall coverage compared to previous proteome data. The pattern of size fractionation indicated the preservation of protein complexes in the library. More than 20 previously described complexes, e.g., the SecYEG and Pili complexes, were identified and analyzed for coelution. Although most protein complexes seem to be preserved in the library, the data set does not permit the de novo prediction of protein complexes. However, the experimental approach to identify protein interactions in the soluble library using pulldown assays in combination with mass spectrometry was successful. Employing the membrane phosphodiesterase NbdA, a member of the c-di-GMP network as a bait, 35 novel candidate proteins for interaction were identified. With the ATPase PilB, a novel interaction partner of NbdA was confirmed using the bacterial adenylate cyclase two hybrid assay. Taken together, this work describes the versatility of the soluble membrane proteome library of P. aeruginosa for the investigation of protein interactions and membrane protein complexes.
