The LARP1 homolog Slr1p controls the stability and expression of proto-5’TOP mRNAs in fission yeast

ABSTRACT: In an attempt to determine the function of the S. pombe La-related protein 1 (Slr1p), we set out to identify factors that associate with Slr1p by integrating a protein-A (PrA) tag into the endogenous Slr1p locus followed by immunoprecipitation and characterization of Slr1p complexes by LC/MS-MS.

S. cerevisiae Nab2-PrA interactomes in exosome, transport and ribosome biogenesis mutant backgrounds

Project description:RNA-binding proteins (RBPs) are key mediators of RNAbiogenesis and metabolism. An RBP can be dedicated to a specific transcript class (e.g. mRNAs) or function broadly across both coding and non-coding RNAs. Consequently, nuclear RNA homeostasis requires maintenance of bothRBP binding specificity and the proper distribution of RBP activity across multiple transcript classes. In S. cerevisiae, mutation of an RBP that functions in ribosome biogenesis, Enp1, was previously found to have terminal phenotypes similar to exosome or TRAMP mutants that extended beyond ribosomal RNA processing defects. Here, we show through proteomicand RNomic analyses that enp1-1 cells have stabilized polyadenylated pre-rRNAs that bind and sequester RBPs in the nucleolus, including the poly(A)-binding protein (PABP) Nab2. Changes in nucleolar polyadenylated RNA levels and PABP availability are further accompanied by transcriptome-wide changes in RNA biogenesis in enp1-1 cells, including increased levels of pervasive transcripts and snoRNA processing defects. The observed changes in RNA processing can be mitigated if enp1-1 cells are provided excess PABP activity through overexpression of Nab2 or Pab1. Together, these findings indicate that generation of excess nucleolar poly(A)-RNA is toxic to the cell, disrupting nuclear RNA processing homeostasis through sequestering RBPs, including the PABP Nab2.

Selective mRNA sequestration by OLIGOURIDYLATE BINDING PROTEIN 1 contributes to translational control during hypoxia in Arabidopsis

Project description:Low oxygen stress dynamically regulates the translation of cellular mRNAs as a means of energy conservation in seedlings of Arabidopsis thaliana. Most of the highly hypoxia-induced mRNAs are recruited to polysomes and actively translated, whereas other cellular mRNAs become translationally inactive and are either targeted for stabilization or degradation. Here we identify the involvement of OLIGOURIDYLATE BINDING PROTEIN 1 (UBP1), a triple RNA Recognition Motif protein, in dynamic and reversible aggregation of translationally repressed mRNAs during hypoxia. Mutation or downregulation of UBP1C interferes with seedling establishment and reduces survival of low oxygen stress. By use of messenger ribonucleoprotein immunopurification, we show that UBP1C constitutively binds a subpopulation of mRNAs characterized by U-rich 3M-bM-^@M-^Y-untranslated regions under normoxic conditions. During hypoxia, UBP1C association with non-U-rich mRNAs is enhanced concomitant with its aggregation into microscopically visible cytoplasmic foci, referred to as UBP1 stress granules (SGs). This UBP1C-mRNA association occurs as global levels of protein synthesis decline. Upon reoxygenation, rapid UBP1 SG disaggregation coincides with the return of the stabilized mRNAs to polysomes. The mRNAs that are highly induced and translated during hypoxia largely circumvent UBP1C sequestration. Thus, UBP1 is established as a component of dynamically assembled cytoplasmic mRNPs that sequester mRNAs that are poorly translated during a transient low energy stress. Immunoprecipated RNA associated with Arabidopsis UBP1C (IP) was compared with total cellular RNA from light (L), mock dark (D), 2 h hypoxia, and 2 h hypoxia + 20 min reoxygenation treated samples with duplicate hybridizations to the Affymetrix ATH1 Genechip array.

VSG Exclusion Protein 2 (VEX2) affinity purification combined with LC-MS/MS analysis in Trypanosoma brucei

Project description:UPF1-like helicases play roles in telomeric heterochromatin formation and X-chromosome inactivation and we focus here on variant surface glycoprotein (VSG) exclusion-factor-2 (VEX2), a UPF1-related protein in the African trypanosome. This bloodstream parasite evades host immunity by employing monogenic and switchable VSG expression, a form of antigenic variation which involves transcription of one telomeric VSG gene at a time. A trans-splicing compartment and the single VSG transcription factory are juxtaposed and enriched for VEX1 and VEX2, respectively, but our understanding of the VSG exclusion mechanism remains otherwise incomplete. Here, we sought VEX2-interacting partners, using cryomilling and affinity purification followed my LC-MS/MS analysis. We confirmed previous observations that VEX2 interacts with VEX1 and CAF-1, but also found evidence for weaker interactions and/or spatial proximity to telomere binding proteins.

Transcriptome analysis of M.tuberculosis using RNA-seq indicates WhiB6 repression of dormancy associated genes

Project description:Tuberculosis is an infectious disease, with latent infection with Mycobacterium tuberculosis (M.tb) affecting 1/3 of humanity. It can remain quiescent for long time, making eradication very difficult. To do so, M.tb need to carefully orchestrate its gene expression to survive immune response and starvation but still be able to reactivate to enable transmission to new hosts. Here we used whole transcriptome deep sequencing to compare gene expression between wild type M.tb and a strain with its whiB6, a gene encoding a putative redox-sensing transcription factor, disrupted by a transposon. We found several genes associated with dormancy such as hspX, fdxA and narK2 upregulated in the transposon mutant, indicating that WhiB6 may be a repressor of such genes. The results suggest that WhiB6 may be a complement to the dosS/dosR system in regulating genes important for dormancy. Triplicate cultures of a mutant with its whiB6 gene disrupted by a transposon and wild-type M. tuberculosis CDC1551 were grown in 7H9 media. RNA was extracted and depleted from rRNA. Global gene expression was measured using AB SOLID RNA sequencing.

Covalent linkage of the DNA repair template to the CRISPR-Cas9 nuclease enhances homology-directed repair

Project description:Based on the hypothesis that, enhancing the local concentration of donor oligos could increase the correction rates, we generated and tested novel CRISPR-Cas9 systems, in which the DNA repair template is covalently conjugated to Cas9 (RNPD system). To validate our results from the HEK293T reporter cells, we here tested our approach at different endogenous genomic loci and in different cell types. We first targeted the human beta globin (HBB) locus in the K562 cell line, and analyzed correction- and editing frequencies using next generation sequencing (NGS). Next we targeted the Rosa26 and proprotein convertase subtilisin/kexin type 9 (Pcsk9) locus in mouse embryonic stem cells (mESCs). Here, RNPD system was always compared to Cas9 SNAP-tag fusion proteins with uncoupled donor oligos. To also directly compare the engineered RNPD system to the classical CRISPR-Cas9 system, we performed experiments where we used wild-type Cas9 with the uncoupled donor oligos as a control. We therefore targeted the fluorescent reporter locus as well as the endogenous loci HBB, empty spiracles homeobox 1 (EMX1), and C-X-C chemokine receptor type 4 (CXCR4) in HEK293T cells. Finally, we performed the analysis of three computationally predicted off-target sites of the reporter locus.

Quantitative phosphoproteomics reveals the temporal phosphorylation network regulated via mesenchymal stem cells in the tumor microenvironment

Project description:The tumor microenvironment (TME), which comprises cellular and noncellular components, is involved in the complex process of cancer development. Emerging evidence suggests that mesenchymal stem cells (MSCs), one of the vital regulators of the TME, foster tumor progression through paracrine secretion. However, the comprehensive phospho-signaling pathways that are mediated by MSCs-secreting factors have not yet been fully established. In this study, we attempt to dissect the MSCs-triggered mechanism in lung cancer using quantitative phosphoproteomics. A total of 1958 phosphorylation sites are identified in lung cancer cells stimulated with MSCs-conditioned medium (MSC-CM). Integrative analysis of the identified phosphoproteins and predicted kinases demonstrates that MSC-CM functionally promotes the proliferation and migration of lung cancer via the ERK/phospho-c-Fos-S374 pathway. Recent studies have reported that extracellular ATP accumulates in the tumor microenvironment and stimulates the P2X7 receptor on the cancer cell membrane via purinergic signaling. We observe that ectopic ATP synthase is located on the surface of MSCs and excreted extracellular ATP into the lung cancer microenvironment to trigger the ERK/phospho-c-Fos-Ser374 pathway, which is consistent with these previous findings. Our results suggest that ectopic ATP synthase on the surface of MSCs releases extracellular ATP into the tumor microenvironment, which promotes cancer progression via activation of the ERK/phospho-c-Fos-Ser374 pathway.

Project description:Prostate cancer stem-like cells were derived from DU145 cells as suspension spheres. DU145 cells were transduced with a CNTN1 over expressing retroviral vector and a control empty vector. DU145 spheres were transduced using a retroviral-based shRNA vector against CNTN1 and a scrambled control shRNA viral vector. Both cell lines were cultured over a couple of passages before RNA was collected.

Gene profiling of the early healing rat medial collateral ligament

Project description:The objective of the study was to better understand the mechanism behind scar formation by identifying ECM factors and other unique genes differentially expressed during rat ligament healing via microarray. Rat medial collateral ligaments (MCL) were surgically transected or left intact. MCLs were collected at day 3 or 7 post-injury and used for microarray analysis. Results were compared to the normal intact ligaments. A total of 27 rats were used in the study. Animals were randomly placed in 1 of 3 groups (day 3, day 7, intact CX) with nine animals included with each time (9 rats/group). At the time of collection, MCLs from each time were placed into 3 pools (3 MCLs/pool), resulting in 3 reps per time, and usd for microarray analysis. A total of 9 gene chips were used for the experiment (3 chips/day).

Functional and molecular dissection of viral lncRNAs throughout HCMV life cycle

Project description:Small, compact genomes confer a selective advantage to viruses, yet human cytomegalovirus (HCMV) expresses the long non-coding RNAs (lncRNAs) RNA1.2, RNA2.7, RNA4.9, and RNA5.0. These lncRNAs account for majority of the viral transcriptome, but their functions remain largely unknown. Here, we showed that HCMV lncRNAs, except for RNA5.0, are required throughout the entire viral life cycle. Deletion of each lncRNA resulted in a decrease in viral progeny during lytic replication and failing to efficiently establish latent reservoirs and reactivate. Nanopore direct RNA sequencing of native lncRNA molecules revealed that each lncRNA exhibited a dynamic modification landscape, depending on the state of infection. Global analysis of the lncRNA interactome identified 32, 11, and 89 host factors that specifically bind to RNA1.2, RNA2.7, and RNA4.9, respectively. Moreover, 52 proteins commonly bound to the three lncRNAs were identified, including 11 antiviral immunity-related proteins. Our molecular analyses found that three lncRNAs are modified with N⁶-methyladenosine (m6A) and interact with m6A readers in all infection states. In-depth functional analysis revealed that m6A–mediated lncRNA stabilization as the key mechanism by which lncRNAs are maintained at high levels. Our study lays the groundwork for understanding viral lncRNA–mediated regulation of host-virus interaction throughout the HCMV life cycle.
