Proteomic analysis of Human Adenovirus B and C infections in the presence of interferon

Project description:Human adenoviruses (HAdV) are a large family of DNA viruses generally infecting the airway, the gut, the eye, and the urinary tract. However, certain strains of HAdVs are capable of causing severe infections in the very young, the elderly, the immunocompromised, and sometimes healthy individuals. In particular, species B HAdVs are often associated with more severe disease, involving serotype 7 and 14. Despite the severity of the disease caused by these strains, little is known about the molecular mechanisms underpinning the disease outcomes. Activation of interferon stimulated genes (ISGs) occurs rapidly after interferon (IFN) stimulation and relies on recruitment of the transcription factor complex IFN-stimulated gene factor 3 (ISGF3) to promoters, which happens via the canonical JAK-STAT pathway. Therefore, suppression of IFNs is a key aspect of evading innate immunity by viral pathogens, including HAdVs; and as such, HAdVs have evolved multiple ways by which they suppress activation of ISGs in order to drive viral replication. Our previous work investigated the molecular mechanism of interferon suppression by HAdV-C5. We observed that E1A of HAdV-C5 interacts with the AAA+ DNA helicase RuvBL1/Pontin in order to suppress activation of interferon stimulated genes (ISGs) during infection. We therefore wanted to determine whether RuvBL1 is also a target for the more highly pathogenic HAdV-B7 and B14. As part of this investigation, we examined the broad-range effect of HAdV species C2, B7, and B14 on cells in response to interferon. These results are presented here.

timsTOF HT improves protein identification and quantitative reproducibility for deep unbiased plasma protein biomarker discovery (Cancer cohort dataset)

Project description:Mass spectrometry (MS) has emerged as a valuable tool for plasma proteome profiling and disease biomarker discovery. However, wide range of plasma protein concentrations along with technical and biological variabilities, continue to present significant challenges for deep and reproducible protein quantitation across large patient cohorts. Here we demonstrate the qualitative and quantitative performance gain of the timsTOF HT over the timsTOF Pro 2 mass spectrometer in the analysis of neat (unfractionated) and Proteograph™ (PG)-processed plasma across a wide range of peptide loading masses and liquid chromatography (LC) gradients. We observed up to a 76% increase in total plasma peptide precursors identified and a >2-fold boost in quantifiable plasma peptide precursors (CV<20%) with timsTOF HT compared to timsTOF Pro 2. In an exploratory study of 20 late-stage cancer and 20 control sampleswe observed a ~50% increase in total and statistically significant plasma peptide precursors (q<0.05) with timsTOF HT compared to Pro 2. Our data demonstrated the superior performance of timsTOF HT in identifying and quantifying differences between biologically diverse samples, which can improve disease biomarker discovery in large cohort studies. Moreover, researchers can leverage datasets from this study to optimize their LCMS workflows for plasma protein profiling and biomarker discovery. Gene microarray data for HT-29 monolayer and spheroids

Project description:Colorectal cancers have a rare population of cells that express specific cell surface markers, and are referred to as cancer stem cells (CSC). Targeting CSCs, implicated in tumor relapse, is a paradigm shifting approach for colorectal cancer. We used gene microarray to analyze gene expression in HT-29, a colon cancer cell line, grown as monolayer and spheroid and identify metabolic pathways that are upregulated. HT-29 monolayer cells were grown in DMEM/F12 media supplemented with 10% FBS, and 1X Antibiotic-Antimycotic liquid (AA); and spheroids were grown in stem cell media [DMEM:F12, 1X AA, 1X B27, epidermal growth factors, and fibroblast growth factor for five days. Total RNA was isolated using the mirVana™ miRNA Isolation Kit according to the manufacturer's protocol. RNA intergrity was confirmed on the Nanodrop ND-1000 and analyzed with Agilent 2100 bioanalyzer. The arrays were scanned with the Affymetrix 3000 7G plus scanner.
