0549_2 Fission yeast Pab1 interactome

ABSTRACT: We performed mass-spectrometry analysis of proteins co-purifying with the Pab1, the B55 regulatory subunit of the PP2A protein phosphatase complex. Pab1 was tagged with YFP at the C-terminus and expressed from its endogenous promoter at its chromosomal locus. After one hour of nitrogen starvation, Pab1-YFP was pulled down and co-purifying proteins were analysed by mass-spectrometry. Our results revealed the presence of all components of PP2A protein complexes including Paa1, the catalytic subunits Ppa1, Ppa2, and Ppa3.

Project description:We performed mass-spectrometry analysis of proteins co-purifying with the Paa1, the structural subunit of the PP2A protein phosphatase complex. Paa1 was tagged with YFP at the C-terminus and expressed from its endogenous promoter at its chromosomal locus. After one hour of nitrogen starvation, Paa1-YFP was pulled down and co-purifying proteins were analysed by mass-spectrometry. Our results revealed the presence of all components of PP2A protein complexes including Paa1, the catalytic subunits Ppa1, Ppa2, and Ppa3, and the regulatory subunits Pab1, Par1 and Par2. Additionally, several PP2A regulators (Igo1, Zds1, Dis2, Ppe1 and Ekc1) and components of the PP2A SIP/STRIPAK complex were also detected, confirming that the pull-down approach was successful. The mass-spectrometry analysis also showed an over-representation of proteins related to ribosome structure, translation initiation, aminoacylation, and tRNA modification in the Paa1 interactome. We focused on Trm112, a widely conserved protein with a crucial role in translation.

HDX-MS finds that partial unfolding with sequential domain activation controls condensation of a cellular stress marker

Project description:Poly(A)-binding protein (Pab1), a canonical stress granule marker, condenses upon heat shock or starvation, promoting adaptation, The molecular basis of condensation has remained elusive due to a dearth of techniques to probe structure directly in condensates. Here we apply hydrogendeuterium exchange/mass spectrometry (HDX-MS) to investigate the molecular mechanism of Pab1’s condensation. We find that Pab1’s four RNA recognition motifs (RRMs) undergo different levels of partial unfolding upon condensation, and the changes are similar for thermal and pH stresses. Although structural heterogeneity is observed, the ability of MS to describe individual subpopulations allows us to identify which regions become partially unfolded and contribute to the condensate’s interaction network. Our data yield a clear molecular picture of Pab1’s stresstriggered condensation, which we term sequential activation, wherein each RRM becomes activated at a temperature where it partially unfolds and associates with other likewise activated RRMs to form the condensate. This model thus implies that sequential activation is dictated by the underlying free energy surface, an effect we refer to as thermodynamic specificity. Our study represents a methodological advance for elucidating the interactions that drive biomolecular condensation that we anticipate will be widely applicable. Furthermore, our findings demonstrate how condensation can use thermodynamic specificity to perform an acute response to multiple stresses, a potentially general mechanism for stress-responsive proteins.

Project description:One of the main Ca2+ decoders in plants are calcium-dependent protein kinases (CDPKs). Among them, AtCPK1 is one of the best studied as a positive regulator in the plant response to biotic and abiotic stress. Inactivation of the autoinhibitory domain of AtCPK1 (the mutated form of AtCPK1-Ca) provides constitutive activity of the kinase via imitation of the stress-induced Ca2+ increase. For the first time in the present study, we performed a proteomic analysis of the overexpressed mutant AtCPK1-Ca form of Arabidopsis thaliana in transformed Vitis amurensis calli. In our previous studies, we have shown that overexpression of this mutated form led to dramatically enhanced specialised metabolism in plant cell cultures, including resveratrol in V. amurensis.

Mass spectrometry analysis of chromosomal passenger complex proteins and kinetochore proteins in Trypanosoma brucei

Project description:We performed chemical crosslinking mass spectrometry of native protein complexes purified from Trypanosoma brucei procyclic cells to obtain protein-protein interaction information for the chromosomal passenger complex (CPC) and kinetochore complex. Crosslinks among CPC subunits were detected using YFP-AUK1, while those among KKT8 complex subunits were detected in the YFP-KKIP1 sample. We also performed immunoprecipitation and mass spectrometry of CPC subunits (full-length proteins and fragments) to identify co-purifying proteins.

Imipramine affects the expression of proteins involved in oxidative stress and immunity in rat primary glial cell culture

Project description:Glial cells (microglia and astrocytes) have recently became appreciated as an important target for antidepressant drugs. Here we report on the results of comprehensive proteomic analysis of the alteration in protein profile of rat primary mixed glial culture exposed to imipramine. Two-dimensional differential in gel electrophoresis method allowed to identify 62 proteins regulated by imipramine hydrochloride. Functional analysis revealed the impact of imipramine on the level of proteins involved in oxidative stress. Imipramine upregulated proteins related to glycolysis but downregulated many mitochondrial proteins also enzymes of oxidative phosphorylation. Moreover, imipramine influenced the proteins engaged in phagocytosis and cell migration. Alteration in the level of large number of structural and plasma membrane associated proteins evidenced a widespread cytoskeleton and membrane rearrangement. Imipramine triggered decrease of mitochondrial membrane potential, impairment of protein synthesis and downregulation of chaperon proteins, what could be related to increased apoptosis. Many imipramine regulated proteins, among them chaperons, cathepsins and annexins are evidenced to be engaged in immunity response. Overall these experimental findings suggest that in response to imipramine, glial cells (mainly microglia) undergo a transition toward more quiescent, metabolically less demanding phenotype.

Comparative proteome analysis of a clonal virulent and attenuated Histomonas meleagridis strain.

Project description:The current study aimed to detect and identify significant differentially expressed proteins between a virulent and an attenuated Histomonas meleagridis strain which was in vitro co-cultivated with Escherichia coli DH5α. Two-dimensional gel electrophoresis (2-DE) was used for proteome visualization , gel image software for computational detection of significantly up-regulated protein spots and matrix-assisted laser desorption/ionization time-of-flight/time-of-flight mass spectrometry (MALDI-TOF/TOF MS) for protein identification. The statistical analysis fulfilling two criteria (> or = 3-fold up-regulation and P<0.05) detected 119 differentially expressed protein spots out of which 62 spots were located in gels of the virulent strain and 57 spots in gels of the attenuated strain. The mass spectrometric analysis of 32 spots, up-regulated in gels of the virulent strain, showed that they are of H. meleagridis origin. As opposed to this, the mass spectrometric analysis of 49 protein spots , up-regulated in the gels of the attenuated strain , identified 32 spots as specific to the protozoan. Additionally, the analysis identified a number of E. coli DH5α proteins which were detected as differentially expressed by the computational gel image and statistical analysis.
