Project description:Translation of most cellular mRNAs in eukaryotes proceeds through a cap-dependent pathway, whereby the cap-binding complex, eIF4F, anchors the pre-initiation complex at the 5’ end of mRNAs driving translation initiation. The genome of Leishmania encodes a large repertoire of cap-binding complexes that fulfill a variety of functions possibly involved in survival along the life cycle. However, most of these complexes function in the promastigote life form that resides in the sand fly vector and lose their activity in amastigotes, the mammalian life form. Here we examined the possibility that LeishIF3d drives translation in Leishmania using alternative pathways. We describe a non-canonical cap-binding activity of LeishIF3d and examine its potential role in driving translation. LeishIF3d is required for translation, as reducing its expression by a homozygous deletion reduces the translation activity of the LeishIF3d(+/-) mutant cells. Proteomic analysis of the mutant cells highlights the reduced expression of flagellar and cytoskeletal proteins, as reflected in the morphological changes observed in the mutant cells. Targeted mutations in two predicted alpha helices diminish the cap-binding activity of LeishIF3d. Overall, LeishIF3d could serve as a driving force for alternative translation pathways, although it does not seem to offer an alternative pathway for translation in amastigotes.

Project description:Background: Clinical misdiagnosis between cutaneous squamous cell carcinoma (cSCC) and basal cell carcinoma (BCC) poses treatment challenges and carries risks of recurrence, metastases, and increased morbidity and mortality. Objective: We aimed to identify discriminant proteins markers for cSCC and BCC using a minimally invasive proteome sampling method called e-biopsy, employing electroporation for non-thermal cell permeabilization and machine learning. Methods: E-biopsy facilitated ex vivo proteome extraction from 21 cSCC and 21 BCC pathologically validated human cancers. LC/MS/MS profiling of 126 proteomes was followed by Machine Learning analysis to identify proteins distinguishing cSCC from BCC. For identified panel validation, we used proteomes sampled by e-biopsy from unrelated 20 cSCC and 46 BCC human cancers, and differential expression analysis of published transcriptomics. The most commonly chosen discriminant biomarker by machine learning models, cornulin, was also validated using fluorescent immunohistochemistry. Results: 192 proteomes sampled from 108 patients were analyzed. Machine Learning-based approaches resulted in a set of 11 potential biomarker proteins that can be used to construct a model with 95.2% average cross-validation accuracy, BCC precision of 93.6±14.5%, cSCC precision of 98.4±7.2%, specificity of 97.7±11.8%, and per-patient sensitivity 92.7±15.3%. Protein-protein interaction analysis revealed a novel interaction network connecting 10 of the 11 resulted proteins. Histological and transcriptomic validation confirmed cornulin as a discriminant marker significantly lower in cSCC than in BCC. Conclusions: E-biopsy combined with machine learning provides a novel approach to molecular biomarkers sampling from skin for biomarker detection and differential expression analysis between cSCC and BCC

Project description:Small RNA and regulatory RNA discovery has been based on (i) computational predictions mainly in intergenic regions, (ii) microarray experiments, (iii) shotgun cloning of cDNA libraries, (iv) classical cloning of abundant small RNAs after size fractionation in polyacrylamide gels and (v) copurification with proteins like Hfq, CsrA and RNA polymerase. In this study, we attempted to experimentally validate in silico small and regulatory RNA predictions for V. campbellii BAA-1116 using a microarray expression profiling strategy. Specifically, we investigated transcripts from mid-log phase cultures grown in nutrient rich media and examined their hybridization to tiled probes targeting annotated V. campbellii BAA-1116 intergenic regions. Keywords: small RNA discovery Five replicates of wild type V. campbellii BAA-1116 were grown to Mid-log phase, and total RNA was extracted from 1.0E+9 cells. Project description:The gram-negative bacterium Vibrio (Listonella) anguillarum is the causative agent of vibriosis, a bacterial disease affecting aquacultural industry across the globe. The full mechanism of V. anguillarum pathogenesis is not completely understood, but many virulence determinants have been identified. The current study aimed to obtain molecular insights into the proteome response of the bacterium to several conditions mimicking vibriosis. Our data shed light on the adaptability of V. anguillarum to oxidative stress, iron limitations and the complement system, and offer potential virulence determinants associated in particular with septicemia over the course of vibriosis.

Project description:In the rapidly moving proteomics field, a diverse patchwork of algorithms for data normalization and differential expression analysis is used by the community. We generated an all-inclusive mass spectrometry downstream analysis pipeline (MS-DAP) that integrates many algorithms for normalization and statistical analyses and produces standardized quality reporting with extensive data visualizations. Second, systematic evaluation of normalization and statistical algorithms on various benchmarking datasets, including additional data generated in this study, suggest best-practices for data analysis. Commonly used approaches for differential testing based on moderated t-statistics are consistently outperformed by more recent statistical models, all integrated in MS-DAP, and we encourage their adoption. Third, we introduced a novel normalization algorithm that rescues deficiencies observed in commonly used normalization methods. Finally, we used the MS-DAP platform to re-analyze a recently published large-scale proteomics dataset of CSF from AD patients. This revealed increased sensitivity, resulting in additional significant target proteins which improved overlap with results reported in related studies and includes a large set of new potential AD biomarkers in addition to previously reported.

Project description:Kaposi’s Sarcoma Herpesvirus (KSHV) is the causative agent of Kaposi’s Sarcoma (KS) and isassociated with primary effusion lymphoma (PEL), multicentric Castleman’s disease (MCD) and two inflammatory diseases. KSHV-associated cancers are primarily associated with genes expressed during latency, while other pathologies are associated with lytic gene expression. The major lytic switch of the virus, RTA, interacts with cellular machinery to co-opt the host ubiquitin proteasome system to evade the immune response as well as activate the program of lytic replication. Through SILAC labeling, ubiquitin remnant enrichment and mass spectrometry, we have analyzed the RTA dependent ubiquitin-modified proteome. We identified RTA dependent changes in the populations of polyubiquitin chains, as well as changes in ubiquitinated proteins in both cells expressing RTA and naturally infected cells following lytic reactivation. We observed an enrichment of proteins that are also reported to be SUMOylated, suggesting that RTA, a SUMO targeting ubiquitin ligase, may function to alleviate a SUMO dependent block to lytic reactivation. RTA targeted substrates directly through a ubiquitin ligase domain dependent mechanism as well as indirectly through cellular ubiquitin ligases, including RAUL. Our ubiquitome analysis revealed an RTA dependent mechanism of immune evasion. We provide evidence of inhibition of TAP dependent peptide transport, resulting in decreased HLA complex stability.
