Comparison of immune effector cells for CAR-engineering

ABSTRACT: This study generated ErbB2-specific CAR-T and CAR-CIK (cytokine induced killer) cells from peripheral blood mononuclear cells by lentiviral transduction. Transduced and untransduced parental cells were co-incubated with the human rhabomyosarcoma cell line Rh30 for 24 hours, harvested and washed twice. CD45+ (CD45PacificBlue, BioLegend) effector cells were isolated via FACS (BD FACS Aria 3), spun down and stored at -80 °C for analysis via LS-MS.

Endogenous anti-tumorigenic nitro-fatty acids potently suppress the ubiquitin-proteasome system

Project description:Nitro-fatty acids (NFAs) are endogenously formed lipid mediators that cause a broad spectrum of anti-inflammatory effects by covalent modification of key proteins within inflammatory signaling pathways. Their potential as therapeutics has been demonstrated in numerous animal models of disease. Herein, we evaluated the anti-tumorigenic effects of NFAs in the colon carcinoma cell line Caco-2 and other solid and leukemic tumor cell lines. NFAs inhibited the ubiquitin–proteasome system (UPS), leading to polyubiquitination and inhibition of the proteasome activities. Suppression of the UPS induced the pro-apoptotic transcription factor CHOP by activation of the unfolded protein response (UPR), resulting in tumor cell death. NFA-mediated effects on UPS and UPR were rather strong, highly specific, largely irreversible, and represent a mechanistically new mode of action for pharmacological suppression of the UPS. Taking into account their favorable safety profile in clinical phase I trials in combination with their well-recognized anti-tumorigenic efficacy covering solid tumors, we conclude that NFAs are innovative proteasome inhibitor drug candidates that may have a large potential to overcome the limitations of the classical proteasome inhibitors.

Project description:Alternative polyadenylation (APA) refers to the regulated selection of polyadenylation sites (PASs) in transcripts, which affects the length of their 3’ untranslated regions (3’UTRs). APA regulates stage- and tissue-specific gene expression by affecting the stability, subcellular localization or translation rate of transcripts. We have recently shown that SRSF3 and SRSF7, two closely related SR proteins, link APA to mRNA export. However, the underlying mechanism for APA regulation by SRSF3 and SRSF7 remained unknown. Here, we combined iCLIP and 3’-end sequencing to find that both proteins bind upstream of proximal PAS (pPAS), but exert opposing effects on 3’UTR length. We show that SRSF7 enhances pPAS usage in a splicing-independent and concentration-dependent manner by recruiting the cleavage factor FIP1, thereby generating short 3’UTRs. SRSF7-specific domains that are absent in SRSF3 are necessary and sufficient for FIP1 recruitment. SRSF3 promotes long 3’UTRs by maintaining high levels of the cleavage factor Im (CFIm) via alternative splicing. Using iCLIP, we show that CFIm binds before and after the pPASs of SRSF3 targets, which masks them and inhibits polyadenylation. In the absence of SRSF3, CFIm levels are strongly reduced, which exposes the pPASs and leads to shorter 3’UTRs. Conversely, during cellular differentiation, 3’UTRs are massively extended, while the levels of SRSF7 and FIP1 strongly decline. Altogether, our data suggest that SRSF7 acts as a sequence-specific enhancer of pPASs, while SRSF3 inhibits pPAS usage by controlling CFIm levels. Our data shed light on a long-standing puzzle of how one factor (CFIm) can inhibit and enhance PAS usage.

Translation proteomics of OSCC CD44/CD36 sorted subpopulations

Project description:Metabolic flexibility is a common hallmark of aggressive and metastatic cancers. Here, we reveal that dynamic changes in mitochondrial translation rates drive the switch between glycolytic and mitochondrial energy production required for metastasis. We find that loss of 5-methylcytosine (m5C) in mitochondrial tRNAMet is sufficient to repress mitochondrial translation and trigger the switch from oxidative phosphorylation (OXPHOS) to glycolysis. Glycolytic tumour cells form primary tumours but fail to metastasize in an orthotopic mouse model of human oral cancer. Instead, a small subpopulation of non-dividing tumour cells requires high OXPHOS levels for invasion and metastasis. Although this metastasis-initiating metabolic switch is highly dynamic and reversible, we identify a mitochondria-driven gene signature predictive for lymph node metastasis and disease progression. Finally, we demonstrate that pharmacological inhibition of mitochondrial translation blocks metastasis in orthotopic transplants. Together, our results indicate that metastasis-initiating cells can be eradicated by blocking mitochondrial translation.

PAM complex sequesters from TIM translocon and becomes part of an insoluble protein fraction under protein folding stress

Project description:Upon mitochondrial dysfunction, mitophagy has been described to be activated by a breakdown of membrane potential leading to PINK1 accumulation on the outer membrane and engulfment of mitochondria for degradation. However, recent findings have indicated that mitophagy may also be triggered in the absence of membrane potential alterations. Here, we report mechanistic details on how inhibition of protein import induces mitophagy independent of mitochondrial membrane depolarization. Carrying out a genome-wide CRISPR/Cas9 screen for regulators of mitophagy, we found that the pre-sequence translocase-associated motor complex PAM controls mitophagy induction. Loss of PAM caused defects in protein import and was sufficient to induce mitophagy without depolarization. Quantitative interaction and aggregation proteomics revealed that PAM was highly sensitive to proteostasis perturbation; upon misfolding conditions, PAM dissociated from the import machinery, sequestered into the insoluble fraction and caused mitophagy despite an intact membrane potential. Our findings extend the current mitophagy model and provide mechanistic insight into how proteostasis perturbation leads to mitophagy induction. They reveal the PAM complex as key folding sensor integrating proteostasis, import and mitophagy.

TBK1 p.E696K mutation causes autophagolysosomal dysfunction and ALS/FTD-like symptoms in mice

Project description:While deleterious mutations are responsible for the vast majority of TBK1-linked ALS/FTD cases, the ALS/FTD causing missense mutation p.E696K leads to a selective loss of TBK1/optineurin binding. Knock-in of this specific missense mutation causes progressive autophagolysosomal dysfunction and an ALS/FTD-like phenotype in mice, while, as opposed to TBK1 deletion, RIPK/TNF-α-dependent necroptosis or overt inflammation are absent. Our results highlight the role of autophagolysosomal dysfunction as a therapeutic target in TBK1-ALS/FTD.

Human mitochondrial protein import proteomics

Project description:Most mitochondrial proteins are encoded in the nucleus and require mitochondrial import after translation in the cytosol. A number of mutations in the mitochondrial protein import machinery have been shown to lead to human pathologies. However, a lack suitable tools to measure mitochondrial protein uptake has prevented determination of import rates across the mitochondrial proteome and identification of specific proteins affected by perturbation. Here, we introduce a pulsed-SILAC based proteomics approach that includes a booster signal to selectively increase the sensitivity for mitochondrial proteins, enabling dynamic analysis of mitochondrial protein uptake at the global scale. We applied this method to determine protein uptake kinetics and examined how inhibitors of different mitochondrial import machineries affect protein uptake in sub-mitochondrial compartments. Monitoring changes in translation and protein uptake upon mitochondrial membrane depolarization revealed that protein uptake was extensively modulated the import- and translation machineries, via activation of the integrated stress response. Strikingly, uptake changes were not uniform with three groups of protein identified that showed no changes in uptake, or changes driven by reduced translation or import capacity. This study provides with a quantitative proteomics method to monitor mitochondrial protein uptake at a global scale to provide with insight into uptake rearrangements upon perturbation.
