Proteome of fission yeast RNA degradation mutants

ABSTRACT: We measured total proteomes of 15 different fission yeast strains : wild type, Δcid1, Δdis32, Δcid1Δdis32, Δlsm1, Δski2, Δcid1Δlsm1, Δdis32Δski2, Δcid1Δski2, Δcid1Δdis32Δski2, Δcid1Δdis32Δlsm1, Δdis32Δlsm1, Δlsm1Δski2, Δlsm1Δski2Δdis32, Δlsm1Δski2Δcid1. All mutantions affected cytoplasmic mRNA decay. At least 5 repeats were measured for each mutant.

Direct sequencing of polyadenylation sites in fission yeast S. pombe

Project description:We sequenced the 3' ends of polyadenylated transcripts among total RNA in fission yeast wildtype and rdp1∆ cells and mapped the 3'-most nucleotide prior to polyadenylation. Regulation of transcriptome, translation, and proteome in response to environmental stress in fission yeast

Project description:Gene expression is controlled globally and at multiple levels in response to environmental stress, but the relationships among these dynamic regulatory changes are not clear. Here we analyzed genome regulation in response to stress in the fission yeast, Schizosaccharomyces pombe, combining dynamic genome-wide data on mRNA levels and translational profiles with data on the levels of 2148 proteins (43% of proteome).

Distinctive responses to nitrogen starvation in the dominant active mutants of the fission yeast Rheb GTPase.

Project description:Rheb, a ras-like small GTPase conserved from human to yeast, controls Tor kinase and plays a central role in regulation of cell growth depending on extracellular conditions. Fission yeast Rheb regulates amino acid uptake as well as response to nitrogen starvation. In this study we generated two mutants of Rheb, rhb1-DA4 and rhb1-DA8, and characterized them genetically. V17A mutation within the G1 box defined for the ras-like GTPases was responsible for rhb1-DA4, and Q52R I76F within the switch II domain for rhb1-DA8. In fission yeast, two events, induction of a meiosis initiating gene mei2+ and cell division without cell growth, are a typical response to nitrogen starvation. Under nitrogen-rich conditions, Rheb stimulates Tor kinase, which, in turn, suppresses the response to nitrogen starvation. While amino acid uptake was prevented by both rhb1-DA4 and rhb1-DA8 in a dominant fashion, the response to nitrogen starvation was prevented only by rhb1-DA4. rhb1-DA8 thereby allowed genetic dissection of the Rheb-dependent signaling cascade. We postulate that Rheb in fission may have two downstream elements, Tor kinase for regulation of the response to nitrogen starvation and the other element for regulation of amino acid uptake. Histone H3K36 trimethylation is essential for multiple silencing mechanisms in fission yeast.

Project description:In budding yeast, Set2 catalyzes di- and trimethylation of H3K36 (H3K36me2 and H3K36me3) via an interaction between its SRI domain and C-terminal repeats of RNA polymerase II (Pol2) phosphorylated at Ser2 and Ser5 (CTD-S2,5-P). H3K36me2 recruits the Rpd3S histone deacetylase complex to repress cryptic transcription from transcribed regions. In fission yeast, Set2 is also responsible for H3K36 methylation, which represses a subset of RNAs including heterochromatic and subtelomeric RNAs, at least in part via recruitment of Clr6 complex II, a homolog of Rpd3S. Here, we show that CTD-S2Pâdependent interaction of fission yeast Set2 with Pol2 via the SRI domain is required for formation of H3K36me3, but not H3K36me2. H3K36me3 silenced heterochromatic and subtelomeric transcripts through post-transcriptional and transcriptional mechanisms, respectively, whereas H3K36me2 did not. Clr6 complex II appeared not to be responsible for heterochromatic silencing. Our results demonstrate that H3K36 methylation has multiple outputs in fission yeast; these findings provide insight into the multiple roles of H3K36 methylation in metazoans, which have different enzymes for synthesis of H3K36me1/2 and H3K36me3. Project description:Transcriptome analyses of the fission yeast Schizosaccharomyces pombe cells. The following genotypes were analyzed: WT, cbf11DBM (Cbf11 mutant with compromised DNA binding), Pcut6MUT (scrambled Cbf11 binding site in the promoter of the cut6 gene). Cells were grown to exponential phase in the complex YES medium, or in YES supplemented with ammonium chloride. Also, the effects of cerulenin treatment (20 μM cerulenin or DMSO for 1 hour) on exponentially growing WT cells were determined.

Communication between mitochondria and nucleus: defining a retrograde response in fission yeast

Project description:Retrograde response was widely studied in budding yeast but the main transcription factors that transmit it (RTG1,2 and 3) are not conserved in other organisms, thus it is interesting to study how communication between mitochondria and nucleus evolved in distantly related fission yeast, and which are the common aspects of this conserved pathway between yeast and higher organisms.To analyse any retrograde response in fission yeast, we inhibited the electron transport chain activity by antimycin A and studied cellular gene expression changes by microarrays. Cells treated with antimycin A in fermentative medium (YE with 3% glucose), showed the same growth rate as untreated cells, but they reached a lower biomass in stationary phase. Antimycin A treated cells consumed glucose at a faster rate and produced more ethanol, indicating that the energy metabolism was shifted even more towards fermentation. We analyzed the transcriptomes of antimycin A-treated cells to untreated control cells during early exponential growth phase (OD 0.5).
