Project description:Multiple myeloma (MM) is a plasma cell associated cancer and the second most common hematological malignancies. Although researchers have been working on MM, comprehensive quantitative proteomic analysis of Bone Marrow Interstitial Fluid (BMIF) and Blood Serum is not yet reported. Being a proximal biofluid for the hematological malignancies, BMIF could serve as a potential source for identifying diagnostic, prognostic and therapeutic markers for various blood cancers including MM. Moreover, serum, being a minimal invasive biofluid, serves as a potential source for discovering diagnostic and prognostic markers for various cancers including MM as well. We employed multipronged quantitative proteomic approaches like iTRAQ and SWATH-MS for MM BMIF and serum where we identified 279 and 116 non-redundant differentially expressed proteins in MM BMIF and serum respectively. Additionally, the probable biological and functional roles of the differentially abundant proteins were probed in the manifestation of MM disease pathology by using various bioinformatic tools. Furthermore, a selected panel of statistically significant proteins was verified for their differential abundance by immunoblotting as well as MS-based SRM assays. The significant discrimination efficiency of the models generated through multivariate statistical analysis was decent to distinguish between the MM and controls. Moreover, potential candidate proteins were also validated in a fresh independent cohort of serum samples using Enzyme-linked immunosorbent assay (ELISA), as it is a minimal invasive fluid that could easily be used for the diagnostics applications. The significance of this study remains in the fact that the proteins which are observed in the BMIF and also reflected in the serum with similar expression profile are proposed as a potential candidate biomarker panel for MM diagnosis.

Project description:Telomere shortening can cause detrimental diseases and contribute to aging. It occurs due to the end replication problem in cells lacking telomerase. In addition, recent evidence revealed that telomere shortening can be attributed to difficulties of the semi-conservative DNA replication machinery to replicate through the bulk of telomeric DNA repeats. To investigate telomere replication in a comprehensive manner, we developed QTIP-iPOND, which enables purification of the proteins that associate with telomeres during their replication. We identify in addition to the core replisome a large number of proteins that specifically associate with telomere replication forks and validate their importance.

Project description:Being molecularly heterogeneous, breast cancer tends to be a complicated oncological disease with high incidence rates throughout the world. The primary aim of this study was to identify the set of serum proteins with discriminatory capabilities towards the four major subtypes of breast cancer. We employed multipronged quantitative proteomic approaches like 2D-DIGE, iTRAQ and SWATH-MS and identified 307 differentially regulated proteins. Luminal A subtype consisted of 24, Luminal B subtype 38, HER2 Enriched subtype 17 and Triple negative breast cancer subtype 10 differentially regulated subtype specific proteins. These specific proteins were further subjected to bioinformatic analysis viz. PANTHER, DAVID and LENS which revealed the involvement in platelet degranulation, fibrinolysis, lipid metabolism, immune response, complement activation, blood coagulation, immune cell activation, glycolysis, amino acid biosynthesis and cancer signaling pathways in the subtypes of the breast cancer. The significant discrimination efficiency of the models generated through multivariate statistical analysis was decent to distinguish each of the four subtypes from controls. Further, some of the statistically significant differentially regulated proteins were verified and validated by immunoblotting and mass spectrometry based selected reaction monitoring (SRM) approach. Our Multipronged proteomics approaches revealed panel of serum proteins specifically altered for individual subtypes of breast cancer.

Project description:We performed transcriptome (RNA-seq) analyses for Helicobacter pylori N6 wild-type (WT) and HP1021 deletion mutant (ΔHP1021::aphA-3) under oxidative stress and optimal microaerobic growth conditions. The expression of 411 genes was affected by oxidative stress in stressed wild-type cells (WTS) compared to non-stressed cells (WT). Interestingly, ΔHP1021 did not respond to oxidative stress. A comparison of genes expressed in the ΔHP1021 and WT strains under optimal growth conditions revealed 191 differently expressed genes. Moreover, transcriptional changes and overall final protein levels correlated across multiple genes. The data were validated through RT-qPCR and phenotype experiments for selected processes.

Project description:Non-coding variants coordinate transcription factor (TF) binding and chromatin mark enrichment changes over regions spanning >100 kb. We named these molecularly coordinated regions “variable chromatin modules” (VCMs), providing a conceptual framework of how regulatory variation might shape complex traits. To better understand the molecular mechanisms underlying VCM formation, here, we mechanistically dissect an uncharacterized VCM-modulating non-coding variant that is associated with reduced chronic lymphocytic leukemia (CLL) predisposition and disease progression. This common, germline variant constitutes a 5-bp indel that controls the activity of an AXIN2 gene-linked VCM by creating a MEF2 binding site, which, upon binding, activates a super-enhancer-like regulatory element. This triggers a big change in TF binding activity and chromatin state at an enhancer cluster spanning >150 kb, coinciding with long-range chromatin compaction and AXIN2 up-regulation. Our results support a model in which the indel acts as an AXIN2 VCM-activating TF nucleation event, which modulates CLL pathology.

Project description:Tyrosine sulfation is a common posttranslational modification in mammals. To date, it has been thought to be limited to secreted and transmembrane proteins, but little is known about tyrosine sulfation on nuclear proteins.To search for tyrosine sulfation on nuclear proteins, we purified the nucleus of HepG2 cells and searched for Ysulf using HPLC–MS/MS.We noted a peptide that is highly indicative of sulfation on the tyrosine 99 residue of histone H3(H3Y99sulf).We synthesized the peptides with the same primary sequence and modifications as were identified in the HPLC–MS/MS analysis: The synthesized H3Y99sulf peptides and their in vivo counterparts showed similar chromatographic and mass spectrum profiles in the same HPLC–MS/MS system . These results demonstrate that H3Y99sulf is an undocumented histone modification

Project description:Ticks are obligate blood feeding ectoparasites that transmit a wide variety of pathogenic organisms to their vertebrate hosts. The tick Amblyomma sculptum is vector of Rickettsia rickettsii, the causative agent of Rock Mountain spotted fever, the most lethal rickettsiosis that affects humans. It is known that the transmission of pathogens by ticks is mainly associated with the physiology of the feeding process. Pathogens that are acquired with the blood meal must first colonize the tick gut and later the salivary glands (SG). Then, to be transmitted during a subsequent blood feeding, pathogens must reach the saliva. Tick saliva contains a complex mixture of bioactive molecules with anti-clotting, anti-platelet aggregation, vasodilatory, anti-inflammatory, and immunomodulatory properties to counteract both the host hemostasis and defense mechanisms, which besides facilitating tick feeding, may also benefits survival and establishment of pathogens in the host. In the current study, we compared the sialotranscriptome of unfed A. sculptum ticks and fed for 72 hours on rabbits using RNA-seq. The total of reads obtained were mapped in 9,560 coding sequences (CDSs) distributed in six major functional classes. Genes encoding secreted proteins, including lipocalins, mucins, protease inhibitors, glycine rich, metalloprotease, and 8.9 kDa superfamily were mostly upregulated by blood feeding. Selected genes were analyzed by RT-qPCR and all of them presented the same transcriptional profile regulation observed in RNA-seq, corroborating the transcriptional findings of this study. Finally, we mapped 116 proteins secreted in tick saliva by mass spectrometry-based proteomic analysis. Identified proteins should be functionally characterized and might be potential targets to develop vaccines for tick control and/or blocking of R. rickettsii transmission as well as pharmacological bioproducts with anti-hemostatic, anti-inflammatory and anti-bacterial activities.
