Investigation of xylan degradation in Thermococcus sp. 2319x1E

Project description:Thermococcus sp. 2319x1E is able to grow on different mono- or polysaccharides as carbon source, including xylan. To investigate xylan degradation in Thermococcus sp. 2319x1E, cells were grown on 4 different carbon sources for 12 h (mid-exponential phase) and harvested by centrifugation. Using a label-free quantification approach the whole proteomes were analyzed. In another experiment a glycosidase specific activity-based probe (JJB384) was used to isolate specific Thermococcus glycosidases activated during growth on xylan or xylose.

In vivo labelling of sediments from Kamchatka Peninsula springs with FP-alkyne

Project description:This experiment aims on the identification of serine hydrolases from a complex thermophile community that live in a hot vent in Kamchatka Peninsula based on in vivo labelling with FP-alkyne directly in the hot spring and subsequent analysis using metagenomics/metaproteomics. To this end, sediment samples were collected and treated using the following three conditions. DMSO- treated control FP-alkyne labelled Samples for each condition were prepared in triplicate, resulting a total number of 6 samples per spring. Labelling was performed using 4 µM of the probe FP-alkyne and incubation for 2 h in the hot spring.

Identification of root specific papain-like cysteine proteases in mays

Project description:Plant proteases are key regulators of plant cell processes such as seed development, immune responses, senescence and programmed cell death (PCD). Apoplastic papain-like cysteine proteases (PLCPs) are hubs in plant-microbe interactions and play an important role during abiotic stresses. The apoplast is a crucial interface for the interaction between plant and microbes. So far, apoplastic maize PLCPs and their function have been mostly described for aerial parts. In this study, we focused on apoplastic PLCPs in the roots of maize plants. We have analyzed the phylogeny of maize PLCPs and investigated their protein abundance after salicylic acid treatment. Using activity-based protein profiling (ABPP) we have identified a novel root-specific PLCP belonging to the RD21-like subfamily, as well as three salicylic acid activated PLCPs. The root specific PLCP CP1C shares sequence and structural similarities to known CP1-like proteases. Biochemical analysis of recombinant CP1C revealed different substrate specificities and inhibitor affinities compared to the related proteases. This study characterized a root-specific PLCP and identifies differences between the SA-dependent activation of PLCPs in roots and leaves.

Dynamic profiling of the protein life cycle in response to pathogens (protein)

Project description:Protein expression is regulated by production and degradation of mRNAs and proteins, but their specific relationships remain unknown. We combine measurements of protein production and degradation and mRNA dynamics to build a quantitative genomic model of the differential regulation of gene expression in LPS stimulated mouse dendritic cells. Changes in mRNA abundance play a dominant role in determining most dynamic fold changes in protein levels. Conversely, the preexisting proteome of proteins performing basic cellular functions is remodeled primarily through changes in protein production or degradation, accounting for over half of the absolute change in protein molecules in the cell. Thus, the proteome is regulated by transcriptional induction of novel cellular functions and remodeling of preexisting functions through the protein life cycle. Mouse primary dendritic cells were treated with LPS or mock stimulus and profiled over a 12-hour time course. Cells were grown in M-labeled SILAC media, which was replaced with H-labeled SILAC media at time 0. Aliquots were taken at 0, 0.5, 1, 2, 3, 4, 5, 6, 9, and 12 hours post-stimulation and added to equal volumes of a master mix of unlabeled (L) cells for the purpose of normalization. RNA-Seq was performed at 0, 1, 2, 4, 6, 9, and 12 hours post-stimulation.

Activity-based protein profiling assay for functional biocatalyst screening in white rot fungus Phanerochaete chrysosporium grown on beech wood chips

Project description:Activity-based protein profiling (ABPP) has emerged as a versatile biochemical method for studying enzyme activity under various physiological conditions, with applications mainly in the field of biomedicine. Here, we show the potential of ABPP in the discovery of biocatalysts from Phanerochaete chrysosporium suspension cultures grown on beech wood chips. P. chrysosporium is a thermophilic white rot fungus that expresses a large enzyme repertoire for efficient lignocellulose hydrolysis. By employing a comparative ABPP approach, we could preselect lignocellulose-degrading serine and glycoside hydrolases from this enzyme repertoire for further biochemical characterization. In addition to the supernatant, also a substrate-bound protein fraction isolated from wood chips was screened for active enzymes. As heterologous expression of fungal enzymes remains challenging, our ABPP-mediated preselection procedure allows to focus experimental efforts on the most promising biocatalysts. Besides, we show that this approach can also be used to functionally annotate domains-of-unknown functions (DUFs). ABPP-based biocatalyst screening may thus allow the elucidation of biocatalysts with novel gene sequences, and we anticipate that the presented ABPP approach will find wider applications both in the discovery of novel biocatalysts and in revealing the catalytic activity of hitherto unknown enzymes.

Detection of the partially purified 2-phenanthroate:CoA ligase of TRIP

Project description:The 2-phenanthroate:CoA ligase from the sulfate reducing bacterium Desulfatiglans TRIP_1 was partially purified using ammonium sulfate precipitation and hydrophobic interaction chromatography. Due to low biomass and the long growth period of the culture, no further purification steps were possible. The partially purified sample was used to identify which of the three bioinfomatically determined genes of the CoA-ligase is the one that converts 2-phenanthroic acid to 2-phenanthroyl-CoA.

Project description:Agroinfiltrated Nicotiana benthamiana is a flexible and scalable recombinant protein (RP) production platform, but its great potential is hampered by plant proteases that degrade RPs. Here, we tested 29 candidate protease inhibitors (PIs) in agroinfiltrated N. benthamiana leaves for enhancing accumulation of three unrelated RPs: glycoenzyme α-Galactosidase, glycohormone erythropoietin (EPO) and IgG antibody VRC01. Of the previously described RP accumulation enhancing PIs, we found the cystatin SlCYS8 to be effective. We identified three additional new, unrelated PIs that enhanced RP accumulation: N. benthamiana NbPR4, NbPot1 and human HsTIMP, which are described to inhibit cysteine, serine and metalloproteases, respectively. Remarkably, accumulation of three unrelated RPs is enhanced by each PI, suggesting the mechanism of RP degradation may contain universal elements. Inhibitory motifs of HsTIMP and SlCYS8 are required to enhance RP accumulation, suggesting their target proteases may degrade RPs. Different PIs additively enhance RP accumulation, but the effect of each PI is dose-dependent. Activity-based Protein Profiling (ABPP) revealed that the activity profiles of Papain-like Cys proteases (PLCPs), Ser hydrolases (SHs) or Vacuolar Processing Enzymes (VPEs) in leaves are unaffected by the new PIs, whereas SlCYS8 specifically only suppresses PLCP activity. Quantitative leaf proteome data indicate that the three new PIs affect agroinfiltrated tissues similarly and that they all increase plant immunity. Our data indicate that RPs are degraded stepwise by a redundant, dynamic network of plant proteases. NbPR4, NbPot1 and HsTIMP can be used to identify and control new plant proteases and to enhance RP accumulation in industrial molecular farming.
