iMUT-seq analysis of over 20 different DSB repair siRNA mediated knockdowns or small molecule inhibitors

Project description:iMUT-seq profiles double-strand break (DSB) induced mutations at extremely high sensitive with single nucleotide resolution, allowing for the quantification of all mutation types, including chromosomal rearrangements, around endogenous DSBs. AID-DIvA cells are treated with or without 4-hydroxytamoxifen to induce DSBs, then with IAA to induce degradation of the DSB inducing AsiSI enzyme and are then incubated to allow the breaks to be repaired. The DSB loci are then PCR amplified from the genomic DNA and subjected to NGS to provide high depth mutation profiling. All samples are either untreated (m/0) or treated (p/4)with OHT and have three independent biological replicates, with the exception of ATRi which has 2 replicates and controlsi which has 6 replicates. This is because the siRNA were divided into two batches to create replicates 1-3 and 4-6 and each batch contained a controlsi sample for reference causing it to be in all 6 replicates.

The interactomes of Ubn1 and Ubn2 in mouse embryonic stem cells

Project description:Ubn1 and Ubn2 are essential subunits of the Histone Regulator A (HiRA) complex, the H3.3 histone variant chaperone for euchromatin. We pulled-down Ubn1 and Ubn2 with a C-terminal AVI-tag in mouse embryonic stem cells and identified, besides all known components of the complex, transcription factors that may play a role in the recruitment of HiRA to chromatin.

Pax3 interactome in mouse ES cell-derived mesodermal precursors

Project description:The skeletal myogenic lineage in developing embryos is specified within the somites and requires members of the Paired box (Pax) family of transcription factors. In particular, Pax3 is the first member of this family expressed in the central region of the dermomyotome and it is necessary for specification, migration and survival of the myogenic progenitors that will form the muscles of the limbs, diaphragm and tongue. To investigate Pax3 molecular functions in the developing mesoderm, we generated doxycycline-inducible mouse embryonic stem (ES) cells expressing untagged and HaFlag-tagged-Pax3. These cell lines were used to unbiasedly identify its interacting partners by tandem affinity purification followed by mass spectrometry.

Project description:Zbtb2 is a transcription factor that plays a role in mouse embryonic stem cell (mESC) differentiation. We pulled-down endogenously tagged Zbtb2-FLAG in mESCs and found a complex interactome. We characterized the Zbtb2 complex further by co-pull-downs of overexpressed Zbtb2-AVI, after mutation of individual Zbtb2 domains or of complex subunits, as well as by taking advantage of a tagged construct displaying dominant negative activity (Zbtb2-HAF).

Zebrafish Zili- and Ziwi-interacting small RNAs

Project description:Small RNAs exert an effect through diverse RNA interference pathways to transcriptionally or post-transcriptionally silence their targets. The Piwi-interacting RNAs (piRNAs) represent a germline-specific small RNA pathway where Piwi proteins themselves are thought to mediate piRNA biosynthesis. Here, we provide strong evidence for a piRNA amplification loop in zebrafish, in which Ziwi and Zili bind piRNAs of opposite polarity. Furthermore, we describe a function for Zili in transposon defense and germ cell differentiation, as well as a crucial function in meiosis, significantly extending the function of Piwi proteins beyond the control of transposable elements in vertebrates. small RNA from total gonads or Argonaute IPs were cloned and sequenced using 454 GS FLX system.

Transcriptional response to protease treatments (kallikrein, papain and chymotrypsin) of Bifidobacterium breve 210B

Project description:Members of the serpin (serine protease inhibitor) superfamily have been identified in higher, multicellular eukaryotes, as well as in bacteria, although surveillance of available genome sequences indicates that bacterial serpin-encoding (ser) homologs are not widely distributed. In members of the genus Bifidobacterium this gene appears to be present in at least five, and perhaps up to nine, out of 30 species tested. Moreover, phylogenetic analysis using available bacterial and eukaryotic serpin sequences revealed that bifidobacteria specify serpins that form a separate clade. We characterized the ser210B locus of Bifidobacterium breve 210B, which consists of a number of genes, whose deduced protein products display significant similarity to proteins encoded by corresponding loci found in several other bifidobacteria. Northern hybridization, primer extension, micro array analysis, RT-PCR and Quantitative Real Time (qRT) - PCR analysis revealed that a 3.5 kb polycistronic mRNA, encompassing the ser210B operon with a single transcriptional start site, is strongly induced following treatment of B. breve 210B cultures with particular proteases.
