De novo sequencing of transcriptome of Sf9 cells after Bm-15 overexpression and repression

Project description:Small nucleolar RNAs (snoRNA) function in guiding 2'-O-methylation and pseudouridylation of ribosomal RNAs. But we found that knock down of a C/D box snoRNA, Bm-15, can induce apoptosis of insect Spodoptera frugiperda Sf9 cells. For the genome sequence of Spodoptera frugiperda is incomplete, here with the de novo sequencing method, transcriptome of Spodoptera frugiperda cell line Sf9 were sequenced after being transfected with overexpression vector and repression probes of snoRNA Bm-15. Results showed that 21 apoptosis-related genes were up-regulated upon Bm-15 inhibition and down-regulated with Bm-15 overexpression.

Project description:Nematodes such as Steinernema carpocapsae are used as organic pesticides because of their ability to prey on live insects. They do so thanks to their symbiotic bacteria, that they release within the hemocoel of insects. In this study we wanted to study how Spodoptera frugiperda, a Lepidoptera pest of crops becoming invasive around the world, defend themselves against the nematodes. We infested S. frugiperda larvae with nematodes and dissected three tissues: the midgut, the fat body and the hemocytes at two time-points: 8 h and 15 h after infestation. We performed single-end RNA-seq on these samples to study the tissue specificity of S. fru response, as well as its dynamic.

Combinatorial native MS and LC-MS/MS approach reveals high intrinsic phosphorylation of human Tau

Project description:Abnormal changes in the neuronal microtubule-associated protein Tau, such as high phosphorylation and aggregation, are considered hallmarks of cognitive deficits in Alzheimer disease. Abnormal phosphorylation is thought to take place before aggregation, and therefore it is often assumed that phosphorylation predisposes Tau towards aggregation. However, the nature and extent of phosphorylation has remained ill-defined. Tau protein contains up to 85 potential phosphorylation sites (80 Ser/Thr, and 5 Tyr P-sites), many of which can be phosphorylated by various kinases because the unfolded structure of Tau makes them accessible. However, limitations in methods (e.g. in mass spectrometry of phosphorylated peptides, or antibodies against phospho-epitopes) have led to conflicting results regarding the overall degree of phosphorylation of Tau in cells. Here we present results from a new approach, that is based on native mass spectrometry analysis of intact Tau expressed in a eukaryotic cell system (Sf9) which reveals Tau in different phosphorylation states. The extent of phosphorylation is remarkably heterogeneous with up to ~20 phosphates (Pi) per molecule and distributed over 51 sites (including all P-sites published so far and additional 18 P-sites). The medium phosphorylated fraction Pm showed overall occupancies centered at 8 Pi (± 5 Pi) with a bell-shaped distribution, the highly phosphorylated fraction Ph had 14 Pi (± 6 Pi). The distribution of sites was remarkably asymmetric (with 71% of all P-sites located in the C-terminal half of Tau). All phosphorylation sites were on Ser or Thr residues, but none on Tyr. Other known posttranslational modifications of Tau were near or below our detection limit (e.g. acetylation, ubiquitination).

ChIP-seq of Histone H3, H3K4me3 and H3K9me2 in the Sf9 cell line

Project description:Spodoptera frugiperda is a notorious agricultural pest in its caterpillar form. As most Lepidoptera, its genome is organized in 31 chromosomes with dispersed centromeres instead of a single one per chromosome. This property is called holocentrism and is found in several animal groups as well as some plants. In the best known monocentric species, the pericentromeric region is abundant in repeat elements and is usually constituted of a large heterochromatin block. Thus we wanted to address the localization of euchromatin and heterochromatin in Sf9 cell line by using 2 markers corresponding to a tri-methylation of H3 on the lysine 4 (H3K4me3) or di-methylation on lysine 9 (H3K9me2). ChIP-seq on Sf9 cells have been performed using specific antibodies and compared to an Input sample.
