Project description:We conducted a culture experiment by deeply submerging plants in swine wastewater in culturing Iris tectorum and co-culturing Iris tectorum and Dictyosphaerium sp., and found that the plants grew sub-normal in the plant-microalgae co-culture while the plants were dead after 21 days in the plant culture. We generated a comprehensive RNA-seq dataset from the submerged Iris tectorum leaves in both the plant culture and the plant-microalgae co-culture, aiming at providing information on the response mechanisms of the plants to waterlogging stress. Besides raw reads of the RNA-seq dataset, we used DEseq2 algorithms to detect the differently expressed genes in the plants between the different cultures. Additionally, we performed the plant disease resistance gene analysis for all the differentially expressed genes.

Project description:Arabidopsis thaliana cells contain different O-acetylserine(thiol)lyase (OASTL) enzymes that catalyze the biosynthesis of cysteine. Recently, we have deeply investigated about one of the minor OASTL-like protein located in the cytosol, named DES1, highlighting some important clues about its metabolic function. We have demonstrated that DES1 catalyzes the desulfuration of L-cysteine to sulfide plus ammonia and pyruvate, instead of the biosynthesis of Cys, and thus, is a novel L-cysteine desulfhydrase (EC 4.4.1.1). The functionality of DES1 is being revealed by the phenotype of the T-DNA insertion mutants des1-1 and des1-2. We have performed a comparative transcriptomic analysis on leaves of the des1-1 and Col-0 wild type plants grown for 30 days under long-day conditions. The normalized data from the replicates showed differential expression of 1614 genes in the des1-1 mutant, with 701 genes down-regulated and 913 genes up-regulated by more than twofold, with a False Discovery Rate (FDR) of < 0.05 and an intensity signal restriction of lgSignal >7. This des1-1 transcriptional profile show a strong alteration when compared to a previous comparative transcriptomic analysis performed on leaves of the des1-1 and Col-0 wild type plants grown for 20 days under identical long-day conditions (GSE 19244). We have also performed a comparative transcriptomic analysis on leaves of the des1-1 and Col-0 wild type plants grown for 20 days and treated with sodium sulfide for 10 additional days. The comparison of the transcriptional profile of des1-1+Na2S versus Col-0+Na2S clearly shows that exogenous sulfide reversed the transcriptional level differences between the mutant and the wild type to reach similar transcriptional patterns as the array GSE19244. Our results suggest a role of sulfide as transcriptional regulator in the des1-1 mutant background. Using the Affymetrix ATH1 GeneChips, we performed two comparative transcriptomic analyses on leaves of the des1-1 and Col-0 wild type plants grown on soil under long-day conditions. One was performed on plants grown for 30 days and the other on plants grown for 20 days and treated for 10 additional days with 200 mM Na2S. Three biological replicates were performed for each sample and hybridized to the chips. We made the comparison of des1-1 versus wild-type and des1-1+Na2S versus wild-type+Na2S to classify the differently expressed genes in the mutant plant.

Project description:Marine is one of the most important resources of microorganisms, including bacteria, actinomycetes, and fungi. As marine and terrestrial environments differ a lot in many aspects it is not surprising that the species and characteristics of microorganisms living there are very different. Interestingly, many marine microorganisms can find their congeners of the same species from terrestrial resources. The aim of this work is to evaluate the intraspecies differences between marine and terrestrial actinomycetes on metabolic level and to uncover the mechanism responsible for the differences. To address this, we carried out comparative metabolomics study on Nesterenkonia flava strains isolated from marine and terrestrial environments. The results showed that marine strains were clearly distinguished from their terrestrial congeners on the principal components analysis (PCA) scores plot of intracellular metabolites. The markers responsible for the discrimination of marine and terrestrial strains were figured out using loading plot from partial least squares discrimination analysis (PLS-DA). Pathway analysis based on PLS-DA, univariate analysis, and correlation analysis of metabolites showed that the major differential metabolites between the terrestrial N. flava and the marine ones were involved in osmotic regulation, redox balancing, and energy metabolism. Together, these insights provide clues as to how the previous living environment of microbes affect their current metabolic performances under laboratory cultivation conditions.

Project description:The res (restored cell structure by salinity) mutant exhibits a remarkable growth inhibition and morphological alterations in roots and leaves, which are suppressed when the mutant plants are exposed to salinity. The analysis of mutants like res may be very helpful in understanding how plants are able to coordinate the balance between growth and stress, a fundamental and not fully-understood question of important agronomical implications In order to understand the molecular basis of phenotype recovery and tolerance induced by salt stress in res mutant, we carried out a comparative transcriptomic analysis between res and WT plants. This analysis revealed a constitutive alteration of an important number of genes involved in different pathways in res mutant, and identified genes specifically overexpressed under salt stress and responsible of both maintaining plant growth and promoting stress tolerance in res mutant.

Project description:Xanthomonas campestris pv. campestris (Xcc) is a major bacterial pathogen of cruciferous plants worldwide. The pathogen produces polysaccharides including extracellular cyclic glucan, xanthan, and extracellular enzymes that are key virulence factors. Different Xcc mutants (8397-defective in xanthan and 8523- defective in extracellular glucans) have been obtained and characterized in previously, wich shown to be less infective than the wild type strain when inoculated in N.benthamiana, wich has shown to be an excellent model for the study of Xcc-plant interaction. The objective of this work is evaluate this compounds functions in the plant-pathogen interaction, in particular in the plant transcriptoma modulation to confer susceptibility or resistance to the infection. Plant gene expression profiles would be obtained from independently inoculated leaves of N.benthamiana with the following strains of xanthomonas: Xcc. 8004 (wild type), Xcc. 8397 (xanthan minus), Xcc. 8523 (glucan minus), ant water (control). Leaves discs will be collected at 24 hs post infection and immediately submerged in liquid N2. Total RNA will be extracted with plant RNA specific kits (RNA easy QIAGen), treated with DNase, purified and quantified. Keywords: Reference design

Project description:Metal oxide engineered nanoparticles, which are widely used in diverse applications, are known to impact terrestrial plants. These nanoparticles have a potential to induce changes in plant tissue transcriptomes, and thereby the productivity. Here we looked at how the two commonly used nanoparticles, nano-titania (TiO2) and nano-ceria (CeO2) can impact the underlying mechanisms associated plant growth at genome level. We used microarrays to detail the global programme of gene expression underlying various physiological processes associated with growth and development, and identified distinct classes of up-regulated genes during this process. 29 day old Arabidopsis plants were selected for RNA extraction from roots and rosette leaves, followed by hybridization on Affymetrix microarrays. Arabidopsis plants were exposed twice during the germination stage (Days 0 and 4), and once during the primary rosette stage (Day 17), to 500mg/L concentration of nano-titania and nano-ceria, followed by extraction of RNA from 29-day old plant tissues (roots and rosette leaves) for Microarray analysis. 0.1mM KCl was used as control for nano-titania, whereas sterilized millipore water was used as control for nano-ceria.

Project description:Most vascular flowering plants have the ability to form mutualistic associations with soil fungi from the Glomeromycota. The resulting symbiosis is called an arbuscular mycorrhiza and they are widespread in terrestrial ecosystems throughout the world. Although the physical interaction between the symbionts occurs in the root cortex, the symbiosis impacts the physiology of the whole plant. To gain a better understanding of the AM symbiosis, we have used the 16000 feature array to examine gene expression in the leaves of mycorrhizal plants to explore the transcriptional changes that are triggered systemically as a result of the AM symbiosis.
