Project description:Because of their ubiquity and resistance to spacecraft decontamination, bacterial spores are considered likely potential forward contaminants on robotic missions to Mars. Thus it is important to understand their global responses to long-term exposure to space or Mars environments. As part of the PROTECT experiment, spores of B. subtilis 168 were exposed to real space conditions and to simulated martian conditions for 559 days in low Earth orbit mounted on the EXPOSE-E exposure platform outside the European Columbus module on the International Space Station. Upon return, spores were germinated, total RNA extracted and fluorescently labeled, and used to probe a custom Bacillus subtilis microarray to identify genes preferentially activated or repressed relative to ground control spores. Increased transcript levels were detected for a number of stress-related regulons responding to DNA damage (SOS response, SPβ prophage induction), protein damage (CtsR/Clp system), oxidative stress (PerR regulon) and cell envelope stress (SigV regulon). Spores exposed to space demonstrated a much broader and more severe stress response than spores exposed to simulated Mars conditions. The results are discussed in the context of planetary protection for a hypothetical journey of potential forward contaminant spores from Earth to Mars and their subsequent residence on Mars. Two-color microarrays were performed comparing germination of Space-exposed or Mars-exposed vs. ground-control (Earth) spores.

Project description:Background and study aims
Most studies on tiredness (fatigue) in patients with cancer investigate its factors on a group level. Recent research focuses on the possibility that development of fatigue may differ widely in subgroups of patients.
This study aims to identify these subgroups of patients with clinically different patterns of fatigue, during a 6-month period of chemotherapy for colorectal cancer. Fatigue is a multifactorial concept which can be defined physically as far as psychologically. Our goal is to define the psychosocial determiners of fatigue patterns, based on a theoretical framework in health psychology (Bruchon-Schweitzer, 2002, 2014).
Who can participate?
Adults aged over 18 years with colorectal cancer
What does the study involve?
Participants meet a psychologist researcher at the start of the study and indicate their level of fatigue. This is recorded every two weeks for 6 months using a measurement scale from 0 to 10 (visual analog scale). Participants also complete a questionnaire at the start, 2 months, 4 months and 6 months.

Project description:Mapping the global proteome circuitry of the human cell is one of the central goals of the post-genomic era. Here, we combine high-throughput genome engineering of ~1,300 cell lines endogenously tagged with fluorescent protein fusions, 3D live-cell imaging, mass spectrometry (MS)-based high-speed interactomics and advanced machine learning to decode the interaction and localization architecture of the human proteome. We delineate interacting protein families and facilitate unbiased biological discovery by unsupervised clustering, while hierarchical analyses of the interactome superimposed to localization uncover principles that template cellular organization. Furthermore, we discover that localization patterns alone are often enough to predict molecular interactions. ‘OpenCell’ is a global proteome-scale resource for human protein localization and interaction at endogenous expression levels. Our analytical methods are open-source and our data set is presented as an advanced interactive website (‘OpenCell’.czbiohub.org) to empower the community with the quantitative cartography of human cellular organization at proteome level.

Project description:Spiral ganglion (SG) neurons of the cochlea convey all auditory inputs to the brain, yet the cellular and molecular complexity necessary to decode the various acoustic features in the SG has remained unresolved. Using unbiased single-cell RNA sequencing, we identified four types of SG neurons, including three novel subclasses of type I neurons and the type II neurons, and provide a comprehensive genetic framework that define their potential synaptic communication patterns. The connectivity patterns of the three subclasses of type I neurons with inner hair cells and their electrophysiological profiles suggest that they represent the intensity-coding properties of auditory afferents. Moreover, neuron type specification is already established at birth, indicating a neuronal diversification process independent of neuronal activity. Thus, this work provides a transcriptional catalog of neuron types in the cochlea, which serves as a valuable resource for dissecting cell-type-specific functions of dedicated afferents in auditory perception and in hearing disorders.

Project description:The regulatory logic underlying global transcriptional programs controlling development of visceral organs like the pancreas remains undiscovered. Here, we profiled gene expression in 12 purified populations of fetal and adult pancreatic epithelial cells representing crucial progenitor cell subsets, and their endocrine or exocrine progeny. Using probabilistic models to decode the general programs organizing gene expression, we identified co-expressed gene modules in cell subsets that revealed patterns and processes governing progenitor cell development, lineage specification, and endocrine cell maturation. Module network analysis linked established regulators like Neurog3 to unrecognized roles in endocrine secretion and protein transport, and nominated multiple candidate regulators of pancreas development. Phenotyping mutant mice revealed that candidate regulatory genes encoding transcription factors, including Bcl11a, Etv1, Prdm16 and Runx1t1, are essential for pancreas development or glucose control. Our integrated approach provides a unique framework for identifying regulatory networks underlying pancreas development and diseases like diabetes mellitus. Gene expression analysis: 12 primary cell populations from wild-type pancreas and 1 cell type from a mutant background (E15 Ngn3-null cells) pancreas (in fetal and adult stage) were purified using a combination of cell surface markers and transgenic reporters. Total RNA was isolated from each cell type in at least biological triplicates, amplified and hybridized to Affymetrix Mouse 430 2.0 arrays.

Project description:Protein aggregation cardiomyopathy is a life-threatening manifestation of a multisystem disorder caused by the exchange mutation in the gene encoding the human small HSP ?B-crystallin (hR120GCryAB). Genetic studies in mice have established cardiac hR120GCryAB expression causes increased activity of glucose 6-phosphate dehydrogenase (G6PD) and 'reductive stress' (Rajasekeran et al., Cell. 2007;130(3):401-2). However, the initiating molecular events in the pathogenesis of this novel toxic gain-of-function mechanism remain poorly defined. In an integrated systems approach using gene expression profiling, we identified a 'biosignature,' whose features can be validated to predict the onset, rate of progression, and clinical outcome of R120GCryAB cardiomyopathy.
