Project description:Ralstonia solanacearum, recognized as a pervasive plant pathogen causing lethal wilt disease in over 450 plant species worldwide, represents a substantial threat to economically vital crops including tomato, chili, and eggplant. Within R. solanacearum, pehR serves as a transcriptional regulator, forming part of the pehSR two-component regulatory system. This system governs the production of polygalacturonase (PG), a crucial extracellular enzyme involved in plant cell wall degradation and bacterial wilt development. Our study focuses on a disruption mutant of the pehR gene from the local isolate R. solanacearum F1C1, obtained from Tezpur, Assam. Utilizing RNA-seq, we examine the gene expression profiles of R. solanacearum F1C1 under pehR regulation. Differential expression analysis between wild type and pehR mutants reveals a set of genes directly influenced by pehR. This comprehensive gene expression analysis provides insights into the system-level responses orchestrated by the pehR regulator in pathogenicity and virulence development. Moreover, it sheds light on the broader regulatory network controlled by pehR and its underlying molecular mechanisms. Our work also underscores the identification of key target genes regulated by pehR within R. solanacearum F1C1, offering a deeper understanding of its role in bacterial pathogenicity. Ultimately, unraveling the complete pehR regulome holds promise for elucidating the regulatory dynamics driving the pathogenic behavior of R. solanacearum F1C1.

Project description:Similar to other plant-parasitic nematodes, root lesion nematodes possess an array of enzymes that are involved in degradation of the plant cell wall. Here we report the identification of a gene encoding a cell wall degrading enzyme, pectin methylesterase PME (EC 3.1.1.11), in the root lesion nematode Pratylenchus penetrans. Both genomic and coding sequences of the gene were cloned for this species, showing the presence of four introns that excluded a potential bacterial contamination. Expression of the Pp-pme gene was localized in the esophageal glands of P. penetrans as determined by in situ hybridization. Temporal expression of Pp-pme in planta was validated for early time points of infection. The possible function and activity of the gene were assessed by transient expression of Pp-pme in N. benthamiana plants via a Potato virus X-based vector. To our knowledge, this is the first report on identification and characterization of a PME gene within the phylum Nematoda.

Project description:The ability to rationally engineer filamentous fungi could greatly facilitate biotechnological enzyme production for the degradation of plant cell wall polysaccharides in biorefinery applications. However, an incomplete and fragmented knowledge base of the biomolecular networks responsible for plant cell wall deconstruction by filamentous fungi impedes experimental efforts in this direction. To expand this knowledge base, we have reconstructed a detailed network of those reactions occurring in the filamentous fungus Neurospora crassa that are important for the degradation of plant cell wall polysaccharides into simple sugars. To build this network, we integrated information from five heterogeneous data types: functional genomics, transcriptomics, proteomics, genetics, and biochemical characterizations. We encapsulated the combined information into a feature matrix and weighed evidence to assign annotation confidence scores for each gene within the network. Comparative analyses of next-generation transcriptome sequencing profiles for N. crassa grown on different substrates corresponding to specific plant cell wall polysaccharides revealed environment-specific modules within the network. Subsequent analyses of next-generation ChIP and RNA sequencing data within the network context shed new light on how N. crassa regulates the plant cell wall degradation network (PCWDN). Specifically, our system-level analyses led to the hypothesis-driven experimental validation of the role transcription factor CLR-2 plays in degradation of the major hemicellulose mannan. In the future, we expect the network to serve as a scaffold for integration of diverse experimental data, leading to elucidation of regulatory design principles for plant cell wall deconstruction by filamentous fungi. In turn, this will guide efforts to rationally engineer novel, industrially relevant fungal hyper-secretion strains.

The aim of this study was to increase our knowledge on the degradation of plant cell wall polysaccharide degradation by a prominent human gut bacterial species, Bacteroides xylanisolvens. The transcriptome analysis of B. xylanisolvens XB1AT revealed the existence of six and two genomic loci dedicated to the degradation of pectins and xylan, respectively. These loci or PUL ("Polysaccharide Utilization Loci") are known to encode enzyme systems in Bacteroides that are specific to a particular polysaccharide.
