Project description:Genetically improved farmed tilapia (Oreochromis niloticus, GIFT) is prone to hepatic metabolic imbalance and suffer from fatty liver disease during the intensive farming. Long non-coding RNAs (lncRNAs) performed essential roles in varieties of biological processes, including lipid metabolism. However, the lncRNAs regarding hepatic lipid metabolism in tilapia have not been identified. In this study, Illumina sequencing and bioinformatic analysis was performed on the liver of male GIFT juvenile fed with high-fat diet (HFD, 18.5% lipid) or normal-fat diet (NFD, 8% lipid) for 56 days. RNA-seq analyses revealed 299 differentially expressed (DE)-mRNAs and 284 DE-lncRNAs between these two groups. The transcript expression of 16 candidates (eight DE-mRNA and eight DE-lncRNAs) was verified by qRT-PCR, and the results were consistent with those of RNA-seq. Furthermore, 65 cis targets and 3610 trans targets of DE-lncRNAs were predicted. Functional analyses suggested that multiple metabolic pathways was changed in response to high-fat intake, including PPAR signaling pathway, Fatty acid degradation and Fatty acid metabolism, among others. Co-expression networks was constructed and indicated that most lncRNAs interact with numerous mRNAs involved in lipid metabolism, and vice versa. Additionally, expression patterns analysis of three lncRNAs (MSTRG.14598.1, MSTRG.6725.3 and MSTRG.13364.2) and their potential targets (faldh, slc25a48 and fabp7a) associated with PPAR signaling pathway were investigated. Our study provides a basis for further explore the functions of lncRNAs associated with lipid metabolism in tilapia.

Project description:Dissolved oxygen (DO) in cultured water is one of the important environment factor in fish farming. Hypoxic environment affects fish growth, metabolism and immune system. Multi-omics integrative analysis helps to uncover the underlying molecular mechanisms. In this study, the 96h median lethal hypoxia (96h-LH50) for Genetically Improved Farmed Tilapia (GIFT, Oreochromis niloticus) was first analyzed by linear interpolation. We built control (5mg/l) and hypoxic stress (96h-LH50) groups, and extracted the liver tissues for high-throughput transcriptome and metabolome sequencing. The identification and quantification results of metabolites showed that a total of 19656 metabolites had been obtained, of which 10390 were annotated. There were 3028 differentially expressed (DE) metabolites, of which 1596 metabolites were up-regulated and 1432 metabolites were down-regulated. We obtained 2375 DE genes, of which 1201 genes were up-regulated and 1174 genes were down-regulated. We verified 8 DE genes by quantitative real-time PCR. Our finding reveals the changes in metabolites and genes expression of GIFT and facilitate the understanding of regulatory pathways under hypoxic stress, which will help reduce the damage caused by hypoxic stress during culture.

Project description:MicroRNAs (miRNAs) are a class of small non-coding RNAs (18-25 nucleotides) that result in RNA silencing and post-transcriptional regulation of gene expression by binding to the 3'-untranslated regions of their target mRNAs. Mature miRNAs are widely reported in plants, animals and some viruses, which involved in the innate immune response, inflammatory diseases, cell signal transduction, and metabolism. Under temperature stress, miRNA expression is regulated to cope with the stress response. Up-regulation of 18 miRNAs and down-regulation of 11 miRNAs were found in the rat jejunum after heat treatment. 25 miRNA different expression under the cold and normal conditions were identified in zebrafish (Danio rerio). However, miRNAs involved in heat stress in GIFT have not been detected, and potentially important miRNA-signal pathway could have been overlooked. Study of the regulatory function of miRNA in heat-stress response is a crucial topic in the research of fish physiology. MiRNA expression profiles of tilapia in a variety of tissue have been studied recently by high-throughput next-generation sequencing technology (NGST). The expression levels of 218 miRNAs (e.g., miR-17, miR-29, miR-155 and miR-214) were significantly altered in tilapia kidney at 6-72h post- S. agalactiae infection. Additionally, 635 mature miRNAs were identified post-hatch day 5 in tilapia XX and XY gonads, in which 62 and 49 miRNAs showed different expression respectively (e.g., sex-biased miRNAs: miR-9, miR-21, miR-30a, miR-96, miR-200b, miR-212 and miR-7977). The gene expressions may contribute to immune regulation and stress adaptation in fish by heat stress. The levels of immune-related gene (e.g., immunoglobulin M, lysozyme, hepcidin and transferrin) expression were significantly up-regulated in turbot (Scophthalmus maximus) post-48h heat stress. HSPs play an important role in fish exposed to environmental stress. Some highly conserved HSPs could be synthesized in sculpins Oligocottus maculosus, turbot and GIFT in response to heat stress. Fatty acid composition and utilization in fish could be affected by heat stress. △6-desaturase-α and elongation of long chain fatty acids 5α (Elovl 5α) are involved in poly unsaturated fatty acid biosynthesis, which were obviously up-regulated in common carp (Cyprinus carpio) by heat stress, and help to increase fatty acid metabolism and maintain fluidity of cell membrane. However, in these studies the several genes were generated from known and functional protein-coding genes. The significance of mRNA transcriptome to heat-stress response in fish are far from clear. Thus, the study of miRNA and mRNA expression profiles may help us better understand the molecular mechanisms and signaling pathway of heat stress.

Project description:Commercial production of tilapia relies on monosex cultures of males, which so far proved difficult to maintain in large scale production facilities. Thus, a better understanding of the genetic architecture of the complex trait of sex determination in tilapia is needed.We aimed to detect genes that were differentially expressed by gender at early embryonic development. Artificial fertilization of O. niloticus females with either sex-reversed males (ΔXX) or genetically-modified YY 'supermales' resulted in all-female and all-male embryos, respectively. Pools of all-female and all-male embryos at 2, 5 and 9 days post fertilization were used for custom Agilent eArray. 56 pool samples of Nile tilapia full siblings groups (female or male) at day 2, 5 or 9 post fertilization were subjected to total RNA extraction from whole embryo tissues and hybridized to the custom Agilent array. Each sample was yielded from different cross of artificial fertilization: six dams X five sires. The resulting gender were known based on the sire, sex-reversed males (ΔXX) or genetically-modified YY 'supermales' resulted in all-female and all-male embryos, respectively.
