Project description:The unicellular microalga Dunaliella salina is one of the halotolerant and cell wall-less green microalgae in Dunaliella genus. The ability of halotolerance in Dunaliella is attributed to the accumulation of glycerol. Both sugar made by photosynthesis and starch serve as carbon sources for glycerol biosynthesis. Quantitative PCR-based analyses concluded no apparent transcriptional regulation of glycerol, carbon fixation, and starch metabolisms upon salinity stresses. To examine whether or not transcriptional regulation is involved at the transcriptomic level, we assembled a de novo deep sequencing transcriptome. By using a pathway-based approach, we show that low- and high-salt (i.e., 0.5M versus 2M NaCl) adapted cells share a common transcriptomic profile and that subsets of ESTs associated with energy metabolisms are less affected upon salinity stress. We find that enzymes involved in glycerol, carbon fixation, and starch metabolisms are encoded by multiple EST isoforms. We show that EST isoforms encoding dihydroacetone reductase in glycerol metabolism, phosphoglycerate kinase in carbon fixation, and beta-amylase and fructobiphosphate aldolase in starch metabolism display a correlated transcriptional level change to the alteration of glycerol and starch contents upon salinity stresses. Taken together, our results demonstrate that some enzymes involved in glycerol, carbon fixation, and starch metabolisms are regulated at the transcriptional level upon salinity stresses. Furthermore, our analyses indicate that energy metabolisms are not drastically affected upon salinity stresses, consistent with its ability to adapt to a wide range of salinities.

Transcriptomic analysis of the wild type strain grown under different combinations of carbon and nitrogen regimes was performed, to identify differentially regulated genes. Carbon metabolism predominates as the most important regulatory signal but for many genes, both carbon and nitrogen metabolisms coordinate regulation.

Project description:Glaciers are populated by a large number of microorganisms including bacteria, archaea and microeukaryotes. From an ecological point of view, three ecosystems can be differentiated in glaciers: the supraglacial ecosystem, the subglacial ecosystem and the englacial ecosystem. Several factors such as solar radiation, nutrient availability and water content greatly determine the diversity and abundance of microbial populations, the type of metabolism and the biogeochemical cycles. Firstly, the supraglacial ecosystem, sunlit and oxygenated, is predominantly populated by autotrophic microorganisms. Secondly, the subglacial ecosystem contains a majority of chemoautrotophs that are fed on the mineral salts of the rocks and basal soil. Lastly, the englacial ecosystem is the less studied and the one that contains the smallest number of microorganisms. However, these unknown englacial microorganisms establish a true trophic chain and appear to have an active metabolism. In order to study their metabolic potentials, samples of englacial ice were taken from an Antarctic glacier. The cells were harvested and their proteins were extracted and analyzed by matrix-assisted laser desorption/ionization-time of flight mass spectrometry (MALDI/TOF/TOF). Several proteins and enzymes were found that demonstrate the existence of cellular activity at subzero temperatures. In this way it is shown that the englacial microorganisms are not quiescent, but that they maintain an active metabolism and play an important role in the glacial microbial community.

Project description:In contrast to batch cultivation, chemostat cultivation allows the identification of carbon source responses without interference by carbon-catabolite repression, accumulation of toxic products, and differences in specific growth rate. This study focuses on the yeast Saccharomyces cerevisiae, grown in aerobic, carbon-limited chemostat cultures. Genome-wide transcript levels and in vivo fluxes were compared for growth on two sugars, glucose and maltose, and for two C2-compounds, ethanol and acetate. In contrast to previous reports on batch cultures, few genes (180 genes) responded to changes of the carbon source by a changed transcript level. Very few transcript levels were changed when glucose as the growth-limiting nutrient was compared with maltose (33 transcripts), or when acetate was compared with ethanol (16 transcripts). Although metabolic flux analysis using a stoichiometric model revealed major changes in the central carbon metabolism, only 117 genes exhibited a significantly different transcript level when sugars and C2-compounds were provided as the growthlimiting nutrient. Despite the extensive knowledge on carbon source regulation in yeast, many of the carbon source-responsive genes encoded proteins with unknown or incompletely characterized biological functions. In silico promoter analysis of carbon source-responsive genes confirmed the involvement of several known transcriptional regulators and suggested the involvement of additional regulators. Transcripts involved in the glyoxylate cycle and gluconeogenesis showed a good correlation with in vivo fluxes. This correlation was, however, not observed for other important pathways, including the pentose-phosphate pathway, tricarboxylic acid cycle, and, in particular, glycolysis. These results indicate that in vivo fluxes in the central carbon metabolism of S. cerevisiae grown in steadystate, carbon-limited chemostat cultures are controlled to a large extent via post-transcriptional mechanisms. Experiment Overall Design: Cultivation of microorganisms in chemostats offers numerous advantages for studying the structure and regulation of metabolic networks (11). In chemostat cultures, individual culture parameters can be changed, while keeping other relevant physical and chemical culture parameters (composition of synthetic medium, pH, temperature, aeration, etc.) constant. An especially important parameter in this respect is the specific growth rate, which, in a chemostat, is equal to the dilution rate, which can be accurately controlled. This allows the experimenter to investigate the effects of environmental changes or genetic interventions at a fixed specific growth rate, even if these changes result in different specific growth rates in batch cultures. In a chemostat, growth can be limited by a single, selected nutrient. The very low residual concentrations of this growth-limiting nutrient in chemostat cultures alleviate effects of catabolite repression and inactivation. Furthermore, these low residual substrate concentrations prevent substrate toxicity, which, for example, occurs when S. cerevisiae is grown on ethanol or acetate as the carbon source in batch cultures . Experiment Overall Design: The central goal of the present study is to assess to what extent carbon source-dependent regulation of fluxes through central carbon metabolism in S. cerevisiae is regulated at the level of transcription. To this end, we compare the transcriptome of carbon-limited, aerobic chemostat cultures grown on four different carbon sources: glucose, maltose, ethanol, and acetate. Data from the transcriptome analysis are compared with flux distribution profiles calculated with a stoichiometric metabolic network model. Questions that will be addressed are as follows: (i) does glucose-limited aerobic cultivation lead to a complete alleviation of glucose-catabolite repression; (ii) how (in)complete is our understanding of the genes involved in the transcriptional response of S. cerevisiae to four of the most common carbon sources for this yeast; and (iii) to what extent do transcriptome analyses with microarrays provide a reliable indication of flux distribution in metabolic networks?

Project description:BACKGROUND:Birds are important mobile link species that contribute to landscape-scale patterns by means of pollination, seed dispersal, and predation. Birds are often associated with habitats modified by small mammal ecosystem engineers. We investigated whether birds prefer to forage on degu (Octodon degus) runways by comparing their foraging effort across sites with a range of runway densities, including sites without runways. We measured granivory by granivorous and omnivorous birds at Rinconada de Maipú, central Chile. As a measure of potential bird foraging on insects, we sampled invertebrate prey richness and abundance across the same sites. We then quantified an index of plot-scale functional diversity due to avian foraging at the patch scale. RESULTS:We recorded that birds found food sources sooner and ate more at sites with higher densities of degu runways, cururo mounds, trees, and fewer shrubs. These sites also had higher invertebrate prey richness but lower invertebrate prey abundance. This implies that omnivorous birds, and possibly insectivorous birds, forage for invertebrates in the same plots with high degu runway densities where granivory takes place. In an exploratory analysis we also found that plot-scale functional diversity for four avian ecosystem functions were moderately to weakly correllated to expected ecosystem function outcomes at the plot scale. CONCLUSIONS:Degu ecosystem engineering affects the behavior of avian mobile link species and is thus correlated with ecosystem functioning at relatively small spatial scales.

Project description:The extent to which carbon flux is directed towards fermentation vs. respiration differs between cell types and environmental conditions. Understanding the basic cellular processes governing carbon flux is challenged by the complexity of the metabolic and regulatory networks. To reveal the genetic basis for natural diversity in channeling carbon flux, we applied Quantitative Trait Loci analysis by phenotyping and genotyping hundreds of individual F2 segregants of budding yeast that differ in their capacity to ferment the pentose sugar xylulose. Causal alleles were mapped to the RXT3 and PHO23 genes, two components of the large Rpd3 histone deacetylation complex. We show that these allelic variants modulate the expression of SNF1/AMPK-dependent respiratory genes. Our results suggest that over close evolutionary distances, diversification of carbon flow is driven by changes in global regulators, rather than adaptation of specific metabolic nodes.
