Project description:The spread of antibiotic resistance genes (ARG) into agricultural soils, products, and foods severely limits the use of organic fertilizers in agriculture. In this study, experimental land plots were fertilized, sown, and harvested for two consecutive agricultural cycles using either mineral or three types of organic fertilizers: sewage sludge, pig slurry, or composted organic fraction of municipal solid waste. The analysis of the relative abundances of more than 200,000 ASV (Amplicon Sequence Variants) allowed the identification of a small, but significant (<10%) overlap between soil and fertilizer microbiomes, particularly in soils sampled the same day of the harvest (post-harvest soils). Loads of clinically relevant ARG were significantly higher (up to 100 fold) in fertilized soils relative to the initial soil. The highest increases corresponded to post-harvest soils treated with organic fertilizers, and they correlated with the extend of the contribution of fertilizers to the soil microbiome. Edible products (lettuce and radish) showed low, but measurable loads of ARG (sul1 for lettuces and radish, tetM for lettuces). These loads were minimal in mineral fertilized soils, and strongly dependent on the type of fertilizer. We concluded that at least part of the observed increase on ARG loads in soils and foodstuffs were actual contributions from the fertilizer microbiomes. Thus, we propose that adequate waste management and good pharmacological and veterinarian practices may significantly reduce the potential health risk posed by the presence of ARG in agricultural soils and plant products.

Project description:Agricultural practices can result in differences in organic matter (OM) and agricultural chemical inputs in adjacent ditches, but its indirect effects on OM composition and its inherent consequences for ecosystem functioning remain uncertain. This study determined the effect of agricultural practices (dairy farm grasslands and hyacinth bulb fields) on OM degradation by microorganisms and invertebrates with a consumption and food preference experiment in the field and in the laboratory using natural OM collected from the field. Freshly cut grass and hyacinths were also offered to control for OM composition and large- and small mesh-sizes were used to distinguish microbial decomposition and invertebrate consumption. Results show that OM decomposition by microorganisms and consumption by invertebrates was similar throughout the study area, but that OM collected from ditches adjacent grasslands and freshly cut grass and hyacinths were preferred over OM collected from ditches adjacent to a hyacinth bulb field. In the case of OM collected from ditches adjacent hyacinth bulb fields, both microbial decomposition and invertebrate consumption were strongly retarded, likely resulting from sorption and accumulation of pesticides. This outcome illustrates that differences in agricultural practices can, in addition to direct detrimental effects on aquatic organisms, indirectly alter the functioning of adjacent aquatic ecosystems.

Project description:We propose a coordination framework for managing urban and rural organic waste in a scalable manner by orchestrating waste exchange, transportation, and transformation into value-added products. The framework is inspired by coordinated management systems that are currently used to operate power grids across the world and that have been instrumental in achieving high levels of efficiency and technological innovation. In the proposed framework, suppliers and consumers of waste and derived products as well as transportation and technology providers bid into a coordination system that is operated by an independent system operator. Allocations and prices for waste and derived products are obtained by the operator by solving a dispatch problem that maximizes the social welfare and that balances supply and demand across a given geographical region. Coordination enables handling of complex constraints and interdependencies that arise from transportation and bio-physico-chemical transformations of waste into products. We prove that the coordination system delivers prices and product allocations that satisfy economic and efficiency properties of a competitive market. The framework is scalable in that it can provide open access that fosters transactions between small and large players in urban and rural areas and over wide geographical regions. Moreover, the framework provides a systematic approach to enable coordinated responses to externalities such as droughts and extreme weather events, to monetize environmental impacts and remediation, to achieve complex social goals such as geographical nutrient balancing, and to justify technology investment and development efforts. Furthermore, the framework can facilitate coordination with electrical, natural gas, water, and transportation, and food distribution infrastructures.

Project description:Environmental data on organic products are needed to assess their environmental performance. The purpose of the ACV Bio project reported here was to generate environmental data as life cycle assessment (LCA) data for a sample of French organic production systems including cropping systems (annual crops, intercrops, forages), grassland, wine grapes, cow milk, calves, beef cattle, sheep, pigs, broilers and eggs. LCA was used to estimate environmental impacts of products from these systems. Recommended uses are to characterize part of the diversity of French organic farming systems and some of their environmental impacts, identify areas for improvement, perform eco-design and sensitivity analysis, and/or make system choices in a given context. However, these data do not represent average French organic products and should not be used as such. The MEANS-InOut web application was used to generate life cycle inventories (LCI). Impact assessment was performed using SimaPro v9 software. The Environmental Footprint 2.0 characterisation method was used to generate LCA data. These data were supplemented with three LCA indicators: cumulative energy demand, land competition (CML-IA non-baseline) and biodiversity loss. Three non-LCA indicators were also calculated for certain systems: diversity of crop families (for cropping systems), agro-ecological infrastructure (for sheep) and pesticide treatment frequency index (for grapes). In total, 173 products were modelled. LCA and non-LCA data are available in the Microsoft® Excel file at Data INRAE (https://doi.org/10.15454/TTR25S). LCI data are available in the AGRIBALYSE database and can be accessed using SimaPro and openLCA software. Farmer-practice data are available on demand.

Project description:The use of profiling techniques such as transcriptomics, proteomics, and metabolomics has been proposed to improve the detection of side effects of plant breeding processes. This paper describes the construction of a food safety-oriented potato cDNA microarray (FSPM). Microarray analysis was performed on a well-defined set of tuber samples of two different potato varieties, grown under different, well-recorded environmental conditions. Data were analyzed to assess the potential of transcriptomics to detect differences in gene expression due to genetic differences or environmental conditions. The most pronounced differences were found between the varieties Sante and Lady Balfour, whereas differences due to growth conditions were less significant. Transcriptomics results were confirmed by quantitative PCR. Furthermore, the bandwidth of natural variation of gene expression was explored to facilitate biological and/or toxicological evaluation in future assessments.
