Copy Number Variations identified in 225 Diffuse Large B-Cell Lymphoma tumors

Project description:Copy Number Variations (CNVs) were identified performing Comparative Genomic Hybridization (CGH) on 225 patients after whole-genome amplification, using Agilent SurePrint G3 4x180K microarrays. CNVs were further integrated with gene expression (Affymetrix U133+2 arrays) and mutations (targeted DNA resequencing). Identification of genes characteristic of committed preadipocyte fibroblasts

Project description:In order to identify the molecular mechanisms controlling preadipocyte commitment we derived new sublines of Swiss 3T3 fibroblasts with varying potential for adipogenesis. Swiss 2, Swiss 8, Swiss 9, and Swiss 19 differentiate into fat cells while Swiss 3, Swiss 5, and Swiss 22 have a lower propensity to differentiate into fat cells. The overall goal was to identify genes whose expression in the fibroblast state correlates with the ultimate potential of the cells to undergo adipogenesis

Genomics-based molecular epidemiology of human clinical and feedlot cattle C. jejuni isolates in Alberta, Canada

Project description:Oligonucleotide DNA microarrays were used as a platform to compare C. jejuni isolates from feedlot cattle and human clinical cases from Alberta. Comparative genomic hybridization (CGH) analysis was performed on 87 isolates (46 bovine, 41 human) obtained within the same geographical regions and time frame. In addition, We also performed gene association analysis to determine if any genes may be differentially distributed between human and cattle sources or between clusters dominated by either human or cattle isolates (“human enriched” vs “cattle enriched”). A first comparative map of copy number variations in the sheep genome

Project description:We carried out a cross species cattle-sheep array comparative genome hybridization (aCGH) experiment in order to identify copy number variations (CNVs) in the sheep genome analysing animals of Italian dairy breeds (Sarda, Bagnolese, Laticauda, Massese and Valle del Belice) using a tiling oligonucleotide array with ~385,000 probes designed on the bovine genome. We identified 135 CNV regions (CNVRs) covering about 10.5 Mb of the virtual sheep genome referred to the bovine genome (0.398%) with a mean and median equal to 77.6 kb and 55.9 kb, respectively. A comparative analysis between the identified sheep CNVRs and those reported in the cattle and goat genomes indicated that overlaps between sheep and goat and sheep and cattle CNVRs are highly significant (P<0.0001) suggesting that several chromosome regions might contain recurrent interspecies CNVRs. Many sheep CNVs affect genes with important biological functions. Further studies are needed to evaluate the functional relevance of these CNVs.
