We identify a number of senescence transcriptional signatures associated to specific stresses or cell types. We also merge all the studies to identify and validate the genes that are universally differentially regulated during senescence.

Project description:Reliable representations of information regarding complex behaviors including social interactions require the coordinated activity of heterogeneous cell types within distributed brain regions. Activity in the medial prefrontal cortex is critical in regulating social behavior, but our understanding of the specific cell types which comprise the social ensemble has been limited by available mouse lines and molecular tagging strategies which rely on the expression of a single marker gene. Here we sought to quantify the heterogeneous neuronal populations which are recruited during social interaction in parallel in a non-biased manner and determine how distinct cell types are differentially active during social interactions. We identify distinct populations of prefrontal neurons activated by social interaction by quantification of immediate early gene (IEG) expression in transcriptomically clustered neurons. This approach revealed variability in the recruitment of different excitatory and inhibitory populations within the medial prefrontal cortex. Furthermore, evaluation of the populations of IEGs recruited following social interaction revealed both cell-type and region-specific transcriptional programs, suggesting that reliance on a single molecular marker is insufficient to quantify activation across all cell types. Our findings provide a comprehensive description of cell-type specific transcriptional programs invoked by social interactions and reveal new insights into the heterogeneous neuronal populations which compose the social ensemble

A Proteomic Atlas for the Heterogeneous Senescence Associated Secretory Phenotype

Project description:The senescence-associated secretory phenotype (SASP) has recently emerged as both a driver of -- and promising therapeutic target for -- a multitude of chronic age-related conditions, ranging from neurodegeneration to cancer. The complexity of the SASP, typically monitored by the secretion of a few proteins, has been greatly underappreciated, and a small set of factors cannot explain the diverse phenotypes it produces in vivo. Here, we present SASP Atlas, a comprehensive proteomic database of SASPs driven by multiple inducers of senescence in different human cell types. While there are common elements among all the SASPs we have documented so far, we discovered distinct senescence inducer- and cell type-specific secretory proteins. In all cases, the SASPs are comprised of hundreds of unique proteins secreted as both soluble proteins (sSASP) and exosomes (eSASP) with distinct and novel protein profiles. This resource will aid in identifying the proteins that drive senescence-associated phenotypes and provide comprehensive catalogs of potential senescence biomarkers that can be used to assess the burden and the originating stimuli and type of senescent cells in vivo.

Senescence-specific gene expression fingerprints

Project description:This SuperSeries is composed of the following subset Series: GSE3730: Replicative senescence in human fibroblasts GSE3731: Replicative senescence in post-selection HMECs Abstract: Replicative senescence is the state of irreversible proliferative arrest that occurs as a concomitant of progressive telomere shortening. By using cDNA microarrays and the gabriel system of computer programs to apply domain-specific and procedural knowledge for data analysis, we investigated global changes in gene transcription occurring during replicative senescence in human fibroblasts and mammary epithelial cells (HMECs). Here we report the identification of transcriptional "fingerprints" unique to senescence, the finding that gene expression perturbations during senescence differ greatly in fibroblasts and HMECs, and the discovery that despite the disparate nature of the chromosomal loci affected by senescence in fibroblasts and HMECs, the up-regulated loci in both types of cells show physical clustering. This clustering, which contrasts with the random distribution of genes down-regulated during senescence or up-regulated during reversible proliferative arrest (i.e., quiescence), supports the view that replicative senescence is associated with alteration of chromatin structure. Identification of Senescence-Associated Circular RNAs (SAC-RNAs) reveals senescence suppressor CircPVT1

Project description:With advancing age, senescent cells accumulate in tissues and critically influence aging-associated diseases. We report the first catalog of a novel class of regulatory RNAs, circular RNAs, differentially expressed in senescent (non-dividing) compared with dividing human fibroblasts. Among them, we focused on the circular RNA CircPVT1, as it promoted proliferation by binding and neutralizing let-7, a microRNA capable of triggering senescence. Interestingly, by suppressing let-7, CircPVT1 selectively elevated the expression of several proliferative proteins which were otherwise repressed by let-7. In summary, we have uncovered a novel mechanism whereby circular RNAs control gene expression programs in senescent cells.

Senescence-associated lncRNAs: senescence-associated long noncoding RNAs.

Project description:Noncoding RNAs include small transcripts, such as microRNAs and piwi-interacting RNAs, and a wide range of long noncoding RNAs (lncRNAs). Although many lncRNAs have been identified, only a small number of lncRNAs have been characterized functionally. Here, we sought to identify lncRNAs differentially expressed during replicative senescence. We compared lncRNAs expressed in proliferating, early-passage, 'young' human diploid WI-38 fibroblasts [population doubling (PDL) 20] with those expressed in senescent, late-passage, 'old' fibroblasts (PDL 52) by RNA sequencing (RNA-Seq). Numerous transcripts in all lncRNA groups (antisense lncRNAs, pseudogene-encoded lncRNAs, previously described lncRNAs and novel lncRNAs) were validated using reverse transcription (RT) and real-time, quantitative (q)PCR. Among the novel senescence-associated lncRNAs (SAL-RNAs) showing lower abundance in senescent cells, SAL-RNA1 (XLOC_023166) was found to delay senescence, because reducing SAL-RNA1 levels enhanced the appearance of phenotypic traits of senescence, including an enlarged morphology, positive Î²-galactosidase activity, and heightened p53 levels. Our results reveal that the expression of known and novel lncRNAs changes with senescence and suggests that SAL-RNAs play direct regulatory roles in this important cellular process. RNA was extracted from both young and senescent WI-38 cells and used for total RNA-Seq.
