Project description:Inverted duplications are a common type of copy number variation (CNV) in germline and somatic genomes. Large duplications that include many genes can lead to both neurodevelopmental phenotypes in children and gene amplifications in tumors. There are several models for inverted duplication formation, most of which include a dicentric chromosome intermediate followed by breakage-fusion-bridge (BFB) cycles, but the mechanisms that give rise to the inverted dicentric chromosome in most inverted duplications remain unknown. Here we have combined high-resolution array CGH, custom sequence capture, next-generation sequencing, and long-range PCR to analyze the breakpoints of 50 nonrecurrent inverted duplications in patients with intellectual disability, autism, and congenital anomalies. Sequence analysis of breakpoint junctions reveals a normal-copy disomic spacer between inverted and non-inverted copies of the duplication. Further, short inverted repeats are present at the boundary of the disomic spacer and the inverted duplication. These data support a mechanism of inverted duplication formation whereby a chromosome with a double-strand break intrastrand pairs with itself to form a “hairpin” intermediate that, after DNA replication, produces a dicentric inverted chromosome with a disomic spacer corresponding to the site of the hairpin. We also find evidence of short insertions and inversions at inverted duplication junctions, consistent with a DNA replication-based CNV mechanism. This process can give rise to inverted duplications adjacent to terminal deletions, inverted duplications juxtaposed to translocations, and inverted duplication ring chromosomes

Project description:The duplication-triplication/inverted-duplication (DUP-TRP/INV-DUP) structure is a type of complex genomic rearrangement (CGR). Although it has been identified as an important mutation signature of pathogenicity for genomic disorders and cancer genomes, its architecture remains unresolved. Here we studied the genomic architecture of DUP-TRP/INV-DUP by investigating the DNA of 24 patients identified by array comparative genomic hybridization (aCGH) on whom we found evidence for the existence of 4 out of 4 predicted structural variant (SV) haplotypes. Using a combination of short-read genome sequencing (GS), long-read GS, optical genome mapping and StrandSeq the haplotype structure was resolved in 18 samples. The point of template switching in 4 samples was shown to be a segment of ~2.2-5.5 kb of 100% nucleotide similarity. These data provide experimental evidence supporting the hypothesis that inverted LCRs act as a recombinant substrate. This type of CGR can result in multiple conformers which contributes to generate diverse SV haplotypes in susceptible loci.

Project description:Biologists have long been fascinated by the amazing diversity of animal colour patterns. Despite
much interest, the underlying evolutionary and developmental mechanisms contributing to
their rich variety remain largely unknown, especially the vivid and complex colour patterns seen
in vertebrates. The model [1] shows, that complex and camouflaged animal markings can be formed
by the ‘blending’ of simple colour patterns. A mathematical model predicts that crossing
between animals having inverted spot patterns (for example, ‘light spots on a dark background’
and ‘ dark spots on a light background’ ) will necessarily result in hybrid offspring that have
camouflaged labyrinthine patterns as ‘ blended ’ intermediate phenotypes. In [1] the authors
confirmed the broad applicability of the model prediction by empirical examination of natural and
artificial hybrids of salmonid fish. The results suggest an unexplored evolutionary process by means of
‘pattern blending’, as one of the possible mechanisms underlying colour pattern diversity and
hybrid speciation. The model file is in MorpheusML format and can be opened in the free, open-source multicellular modeling software
Morpheus (https://morpheus.gitlab.io) to simulate the time course (movie) of the spatio-temporal dynamics.
It resembles figure 3a from [1], where a 2D parameter space shows the transition from black to white spots
through intermediate labyrinthine patterns.

Project description:Our specific aim is to examine differential expression of sulf-1 and sulf-2, enzymes involved in heparan sulfate biosynthesis, as well as Wnt ligands and Wnt signaling mediators during corneal wound healing using a mouse corneal scratch model. The specific structural features of heparan sulfate underlie its role in modulating cellular responses to growth factors such as the Wnts. Heparan sulfate 6-O-endosulfatases (sulf-1 and sulf-2) remove 6-O sulfate group from trisulfated disaccharides present on heparan sulfate chains. Our preliminary results suggest that sulf-1 is upregulated at the protein level in the epithelial cells of wounded mouse corneas, as compared to the undamaged contralateral eye. Modulation of heparan sulfate proteoglycan expression and/or structural modifications of its chains might be an important aspect of the regulation of epithelial cell migration and proliferation during wound healing.

A main focus of ours has been the role that Sulf-2 plays in non-small cell lung cancer (NSCLC). Sulf-2 is an extracellular sulfatase that acts on internal glucosamine-6-sulfates within heparan sulfate chains. Sulf-2 can activate Wnt signaling, as well as modulate other signaling pathways. Our recent work (Oncogene 29:635, 2010) has shown that Sulf-2 is required for the malignant phenotype of five human NSCLC cell lines (increased migration, increased growth, growth in soft agar, and tumorigenecity in nude mice).

In addition we would like to define the expression of heparan sulfate 6-O-sulfatransferase (3 genes) to see whether these genes are upregulated in cells that depend on Sulf-2 for their malignant phenotype. Finally, gene profiling will define which Wnt ligands and Wnt receptors (Frizzled''s) are expressed in the cells. We are asking for gene profiling on the 5 Sulf-2 expressing NSCLC lines previously studied (H292, H460, P-ST, B-ST, and Calu-6), 3 Sulf-2 negative NSCLC lines (H1299, H1703, H1975) and two normal bronchial epithelial cell populations (B-C, P-C). All of the cells are human in origin. There are a total of 10 cell types. With 3 repicates for each, the request is for 30 arrays.
