Leptin stimulates cellular glycolysis through a STAT3 dependent mechanism in tilapia

Project description:Purpose: The goal of this study was to assess the differential gene expression between control and leptin treated pituitary rostral pars distalis' of the tilapia (Oreochromis mossambicus). Methods: Pituitary mRNA profiles from control (PBS) and leptin (100nM) treated tilapia (Oreochromis mossambicus) pituitary rostral pars disatalis were generated by deep sequencing using Illumina MiSeq. The sequence reads that passed quality filters were analyzed at the transcript abundance level using ANOVA (ANOVA) and BowTie2 followed by Cufflinks. Results: Differential gene expression identified 1995 genes that were differentially expressed in the pituitary rostral pars distalis treated with leptin compared to PBS treated controls. These genes were indicated to be functionally involved in numerous biological processes including glycolyiss. Conclusions: Our study represents the first detailed pituitary rostral pars distalis transcriptomes in the tilapia and identifies leptin as a major stimulator of glycolysis at the cellular level in teleost fishes.

Whole Genome Sequencing of the Blue Tilapia (Oreochromis aureus) Provides a Valuable Genetic Resource for Biomedical Research on Tilapias.

Project description:Blue tilapia (Oreochromis aureus) has been an economically important fish in Asian countries. It can grow and reproduce in both freshwater and brackish water conditions, whereas it is also considered as a significant invasive species around the world. This species has been widely used as the hybridization parent(s) for tilapia breeding with a major aim to produce novel strains. However, available genomic resources are still limited for this important tilapia species. Here, we for the first time sequenced and assembled a draft genome for a seawater cultured blue tilapia (0.92 Gb), with 97.8% completeness and a scaffold N50 of 1.1 Mb, which suggests a relatively high quality of this genome assembly. We also predicted 23,117 protein-coding genes in the blue tilapia genome. Comparisons of predicted antimicrobial peptides between the blue tilapia and its close relative Nile tilapia proved that these immunological genes are highly similar with a genome-wide scattering distribution. As a valuable genetic resource, our blue tilapia genome assembly will benefit for biomedical researches and practical molecular breeding for high resistance to various diseases, which have been a critical problem in the aquaculture of tilapias.

Project description:The elucidation of microRNA function and evolution depends on the identification and characterization of miRNA repertoire of strategic organisms, as the fast evolving cichlid fishes. Using RNA-seq and comparative genomics we carried out an in-depth report of miRNAs in Nile tilapia (Oreochromis niloticus). Our results enlarge vertebrate miRNAs collection and reveal a notable differential expression of miRNAs arms and isoforms influenced by sex and developmental life stage, providing a better picture of the evolutionary and spatiotemporal dynamics of miRNAs.

Total RNA sequencing of the liver tissues of Oreochromis niloticus (Nile Tilapia) and of Pundamilia nyerei

Project description:Cichlids fishes exhibit extensive phenotypic diversification and speciation. In this study we integrate transcriptomic and proteomic signatures from two cichlids species, identify novel open reading frames (nORFs) and perform evolutionary analysis on these nORF regions. We embark comparative transrcriptomics and proteogenomic analysis of two metabolically active tissues, the testes and liver, of two cichlid species Oreochromis niloticus (Nile tilapia, ON) and Pundamilia nyererei (Makobe Island, PN). Our results suggest that the time scale of speciation of the two species can be better explained by the evolutionary divergence of these nORF genomic regions.

Comparison of low temperature transcriptomes between tilapia and zebrafish

Project description:Changes in gene expression are thought to be required for maintaining tissue's proper function under cold stress, but little is known about the role of each tissue in setting the cold tolerance ability in fish. Oreochromis niloticus and Danio rerio are two tropical fishes; they differ in their abilities of cold tolerance. In this study, both fishes were exposed to graded cold temperatures, ranging from 28°C to 18°C and 10°C, and the transcriptomes of 8 tissues at each tempeature were sequenced and compared. By characterizing tissue-based gene expression variation between the two fishes we identified some key tissue specific biological processes, which provide a better understating of the typical biological functions of tissues in physiological fitness under cold stress.

Renz2021 - Collection of 64 SBML L3V1 genome-scale metabolic models (FBC Version 2) of Staphylococcus aureus

Project description:Staphylococcus aureus is a high-priority pathogen causing severe infections with high morbidity and mortality worldwide. Many S. aureus strains are methicillin-resistant (MRSA) or even multi-drug resistant. It is one of the most successful and prominent modern pathogens. An effective fight against S. aureus infections requires novel targets for antimicrobial and antistaphylococcal therapies. Recent advances in whole-genome sequencing and high-throughput techniques facilitate the generation of genome-scale metabolic models (GEMs). Among the multiple applications of GEMs is drug-targeting in pathogens. Hence, comprehensive and predictive metabolic reconstructions of S. aureus could facilitate the identification of novel targets for antimicrobial therapies. This review aims at giving an overview of all available GEMs of multiple S. aureus strains. We downloaded all 114 available GEMs of S. aureus for further analysis. The scope of each model was evaluated, including the number of reactions, metabolites, and genes.Furthermore, all models were quality-controlled using Mᴇᴍᴏᴛᴇ, an open-source application with standardized metabolic tests. Growth capabilities and model similarities were examined. This review should lead as a guide for choosing the appropriate GEM for a given research question. With the information about the availability, the format, and the strengths and potentials of each model, one can either choose an existing model or combine several models to create models with even higher predictive values. This facilitates model-driven discoveries of novel antimicrobial targets to fight multi-drug resistant S. aureus strains.
