Project description:Foraminifera are ubiquitous marine protists with an important role in the benthic carbon cycle. However, morphological observations often fail to resolve their exact taxonomic placement and there is a lack of field studies on their particular trophic preferences. Here, we propose the application of metabarcoding as a tool for the elucidation of the in situ feeding behavior of benthic foraminifera, while also allowing the correct taxonomic assignment of the feeder, using the V9 region of the 18S (small subunit; SSU) rRNA gene. Living foraminiferal specimens were collected from two intertidal mudflats of the Wadden Sea and DNA was extracted from foraminiferal individuals and from the surrounding sediments. Molecular analysis allowed us to confirm that our foraminiferal specimens belong to three genetic types: Ammonia sp. T6, Elphidium sp. S5 and Haynesina sp. S16. Foraminiferal intracellular eukaryote communities reflected to an extent those of the surrounding sediments but at different relative abundances. Unlike sediment eukaryote communities, which were largely determined by the sampling site, foraminiferal intracellular eukaryote communities were driven by foraminiferal species, followed by sediment depth. Our data suggests that Ammonia sp. T6 can predate on metazoan classes, whereas Elphidium sp. S5 and Haynesina sp. S16 are more likely to ingest diatoms. These observations, alongside the use of metabarcoding in similar ecological studies, significantly contribute to our overall understanding of the ecological roles of these protists in intertidal benthic environments and their position and function in the benthic food webs.

Project description:Marine ecosystem protection and conservation initiatives rely on the assessment of ecological integrity and health status of marine environments. The AZTI's Marine Biotic Index (AMBI), which consists on using macroinvertebrate diversity as indicator of ecosystem health, is used worldwide for this purpose. Yet, this index requires taxonomic assignment of specimens, which typically involves a time and resource consuming visual identification of each sample. DNA barcoding or metabarcoding are potential harmonized, faster and cheaper alternatives for species identification, although the suitability of these methods for easing the implementation of the AMBI is yet to be evaluated. Here, we analyze the requirements for the implementation of a genetics based AMBI (gAMBI), and show, using available sequence data, that information about presence/absence of the most frequently occurring species provides accurate AMBI values. Our results set the basics for the implementation of the gAMBI, which has direct implications for a faster and cheaper marine monitoring and health status assessment.

Project description:China's Three Gorges Reservoir (TGR) is the largest water conservancy project in the world, and plays a significant role in flood control and water transport. To study the health status of the tributaries of TGR, we set up 175 sampling sites, including 15 reference sites and 160 impaired sites on 36 important tributaries of TGR, and collected zoobenthos at these sampling sites. We selected 26 candidate metrics, analyzed them in terms of the distribution range, discriminant ability and correlation. Eight core metrics (i.e., total taxa, ephemerida + trichoptera + plecoptera taxa, diptera taxa, ephemerida%, trichoptera%, Shannon-Wiener diversity index, dominant species% and filter%) were identified, and then the benthic indexes of biological integrity (B-IBI) was established. The B-IBI was then used to evaluate the ecological status of 36 tributaries of TGR. Among all the sampling sites, "excellent", "good", "fair", "poor" and "very poor" accounted for 5.14%, 13.14%, 28.00%, 44.57%, and 9.14%, respectively. Among all streams and rivers, "excellent", "good" "fair", "poor" and "very poor" accounted for 5.56%, 41.67%, 50.00%, 2.78%, and 0%, respectively, showing a general good condition for all tributaries. There was a significant difference in health status between tributaries in the TGR dam and those in its upper reaches. The B-IBI established in this study can capture the health status of 36 important tributaries of TGR. This study does not only enrich the practice of health assessment using B-IBI, but also provides some reference for the evaluation of similar rivers across the world.

Project description:DNA metabarcoding methods have been implemented in studies aimed at detecting and quantifying marine benthic biodiversity. In such surveys, universal barcodes are amplified and sequenced from environmental DNA. To quantify biodiversity with DNA metabarcoding, a relation between the number of DNA sequences of a species and its biomass and/or the abundance is required. However, this relationship is complicated by many factors, and it is often unknown. In this study, we validate estimates of biomass and abundance from molecular approaches with those from the traditional morphological approach. Abundance and biomass were quantified from 126 samples of benthic intertidal mudflat using traditional morphological approaches and compared with frequency of occurrence and relative read abundance estimates from a molecular approach. A relationship between biomass and relative read abundance was found for two widely dispersed annelid taxa (Pygospio and Scoloplos). None of the other taxons, however, showed such a relationship. We discuss how quantification of abundance and biomass using molecular approaches are hampered by the ecology of DNA i.e. all the processes that determine the amount of DNA in the environment, including the ecology of the benthic species as well as the compositional nature of sequencing data.

Project description:The greater duckweed (Spirodela polyrhiza 7498) exhibits trophic diversity (photoautotrophic, heterotrophic, photoheterotrophic, and mixotrophic growth) depending on the availability of exogenous organic carbon sources and light. Here, we show that the ability to transition between various trophic growth conditions is an advantageous trait, providing great phenotypic plasticity and metabolic flexibility in S. polyrhiza 7498. By comparing S. polyrhiza 7498 growth characteristics, metabolic acclimation, and cellular ultrastructure across these trophic modes, we show that mixotrophy decreases photosynthetic performance and relieves the CO2 limitation of photosynthesis by enhancing the CO2 supply through the active respiration pathway. Proteomic and metabolomic analyses corroborated that S. polyrhiza 7498 increases its intracellular CO2 and decreases reactive oxygen species undermixotrophic and heterotrophic conditions, which substantially suppressed the wasteful photorespiration and oxidative-damage pathways. As a consequence, mixotrophy resulted in a higher biomass yield than the sum of photoautotrophy and heterotrophy.Our work provides a basis for using trophic transitions in S. polyrhiza 7498 for the enhanced accumulation of value-added products.

Project description:Human mesenchymal stromal cells (hMSCs) are able to differentiate into a wide variety of cell types, which makes them an interesting source for tissue engineering applications. On the other hand, these cells also secrete a broad panel of growth factors and cytokines that can exert trophic effects on surrounding tissues. In bone tissue engineering applications, the general assumption is that direct differentiation of hMSCs into osteoblasts accounts for newly observed bone formation in vivo. However, the secretion of bone-specific growth factors, but also pro-angiogenic factors, could also contribute to this process. We recently demonstrated that secretion of bone specific growth factors can be enhanced by treatment of hMSCs with the small molecule db-cAMP (cAMP) and here we investigate the biological activity of these secreted factors. We demonstrate that conditioned medium contains a variety of secreted growth factors, with differences between medium from basic-treated and cAMP-treated hMSCs. We show that conditioned medium from cAMP-treated hMSCs increases proliferation of various cell types and also induces osteogenic differentiation, whereas it has differential effects on migration. Microarray analysis on hMSCs exposed to conditioned medium confirmed upregulation of pathways involved in proliferation as well as osteogenic differentiation. Our data suggests that trophic factors secreted by hMSCs can be tuned for specific applications and that a good balance between differentiation on the one hand and secretion of bone trophic factors on the other, could potentially enhance bone formation for bone tissue engineering applications. Project description:Estimating the trophic position of predators in food webs using stable isotopes requires establishing a 'baseline'; typically served by bivalves or snails. However, the frequent absence of such organisms in lakes leaves researchers in a difficult situation. Here we test the hypothesis that trophic position (TP) of largemouth bass (LB) in lakes can be estimated from δ15N of benthic organic material (BOM) in littoral surficial sediment. δ15NLB as a function of δ15NBOM was significant across 51 lakes with an R2 of 0.84, supporting our hypothesis. In a subset of six lakes, the mean TPLB did not differ significantly when calculated using baselines of δ15N in BOM, mussels (UN), gastropods (SN), or from a stable isotope mixing model. In a subset of 26 lakes, mean TPLB calculated from δ15NBOM and δ15NUN baselines were not significantly different, but TPLB calculated using δ15NBOM was not significantly correlated with TPLB calculated using δ15NUN. Although δ15NBOM should not be used interchangeably with δ15NUN as a baseline for estimating TPLB, δ15NBOM can be useful as a separate baseline where estimates of fish TP are needed in all study lakes given that mussels are frequently absent and BOM is always available for collection.
