Project description:Zebra leaf is a special phenotype of variegated leaf in monocotyledonous plant. Here, we characterized a mutant zebra10 (zb10) in maize, which displays defective chloroplast development in white section of leaves at the seedling stage and pale-white kernels. Map based cloning revealed that ZB10 encodes plastid terminal oxidase (ZmPTOX) which is localized in chloroplasts. ZmPTOX protein is highest expressed in leaves and also highly expressed in endosperm. Expression and metabolism analysis showed that function-loss of PTOX interferes with carotenoid synthesis and chloroplast biogenesis by affecting phytoene desaturase activity. In-depth observation showed that crossband formation of zebra leaf could be related to photoperiodic rhythm, and expression of alternative oxidases 2 (ZmAOX2) could be regulated by circadian rhythm and light intensity in zb10. Further studies revealed ectopic expression of ZmAOX2 protein can function in chloroplasts and rescue the defective phenotype of im. We conclude that ZmPTOX plays an vital role in carotenoid synthesis and plastid biogenesis in maize. ZmAOX2 involve in formation of zebra crossbands with diurnal rhythm and green-revertible process of leaves in zb10.

Project description:Plastids are endosymbiotic organelles containing their own genomes, which are transcribed by two types of RNA polymerases. One of those enzymes is a bacterial-type, multi-subunit polymerase encoded by the plastid genome. The plastid-encoded polymerase (PEP) is required for efficient expression of genes encoding proteins involved in photosynthesis. Despite the importance of PEP, its DNA binding locations have not been studied on the genome-wide scale at high resolution. We established a highly specific approach to detect the genome-wide pattern of PEP binding to chloroplasts DNA using ptChIP-seq. We found that in mature Arabidopsis thaliana chloroplasts, PEP has a complex pattern of binding to DNA with preferential association at genes encoding rRNA, tRNA and a subset of photosynthetic proteins. Sigma factors SIG2 and SIG6 strongly impact PEP binding to a subset of tRNA genes and have more moderate effects on PEP binding throughout the rest of the genome. PEP binding is commonly enriched on gene promoters, around transcription start sites. Finally, the levels of PEP binding to DNA are correlated with the levels of RNA accumulation, which allowed estimating the quantitative contribution of transcription to RNA accumulation.

Project description:Aim: To identify regulatory factors that control: (1) chloroplast protein importand (2) chloroplast-to-nucleus signalling. This project is a joint proposal from the Jarvis lab which is interested in chloroplast protein import [1] and the Moller lab which is interested in plastid-to-nucleus signalling [2]. Background: The majority of chloroplast proteins are encoded in the nucleus and imported post-translationally into chloroplasts. The abundance of chloroplast proteins may therefore be regulated at multiple levels. It is well documented that the nuclear gene expression is responsive to (largely unknown) signals from the chloroplast [23] and evidence is now emerging that protein import is also a regulated process [1]. Protein import into chloroplasts is mediated by protein complexes in the outer and inner envelope membranes called Toc and Tic respectively. Biochemical studies of pea chloroplasts identified several Toc/Tic components. These proteins are mechanistic or structural components of the import apparatus. Arabidopsis homologues of the pea Toc/Tic proteins were identified by the AGI. Pea Toc34 is represented in Arabidopsis by two genes "Toc33 and Toc34" and pea Toc75 is represented by three genes. These different Tocs have different expression patterns and are proposed to have different precursor protein recognition specificities. The factors that regulate Toc expression in concert with the needs of plastids in developmentally different cells are unknown. Proposal: Two Arabidopsis mutants will be analysed. The ppi1 mutant is null for the putative precursor protein receptor Toc33 [1]and the ppi3 mutant is null for a putative component of the protein import channel Toc75-IV (on chromosome IV). ppi1 plants are yellow-green in appearance but remarkably healthy and grow only slightly more slowly than wild type. By contrast ppi3 plants are indistinguishable from wild type by eye although analysis of the mutant's chloroplast proteome is beginning to reveal some differences (K. Lilley personal communication). Gene expression changes in ppi1 are likely to be quite extensive. Retardation of chloroplast development in ppi1 will activate retrograde signalling pathways so that many nuclear photosynthetic genes are down-regulated. Changes in the expression of photosynthetic genes and of the genes responsible for mediating these responses may therefore be observed. Any regulatory and signalling genes identified will be of interest to the Moller lab. The expression of factors that regulate Toc/Tic gene expression may also be altered in ppi1. It should be possible to distinguish these factors from those involved in the general control of chloroplast gene expression by comparing the results from the two mutants. Project description:Purpose: In plants, chloroplasts not only fix energy through photosynthesis, but they synthesize numerous metabolites which can act as important growth regulators by impacting nuclear gene expression. Upon developmental and external stimuli, signaling between the nucleus and chloroplasts is essential for maintaining plant cellular homeostasis. In this study, we applied an Illumina HiSeq 2500 platform to investigate the transcriptome changes of 2 Arabidopsis thaliana mutant lines, a T-DNA knock out muant allele of DIFFERENTIAL AND GREENING-LIKE (DAL), termed dal-2, and a dexmathasone (Dex)-induced overexpression line of DAL-INTERACTING F-BOX (termed DIF-OX2). Methods: Total RNA was isolated from 12-d-old Col-0 (wild type control) and DIF-OX2 seedlings grown on Gamborg’s B-5 (GM) medium containing 1% sucrose (GM-Suc), with or without 10 μM Dex, and 20-d-old dal-2 plants also grown on GM-Suc medium, and deep sequenced as 100-mers using the Illumina HiSeq 2500 platform (DNA Sequencing Facility, University of Wisconsin Biotechnology Center). Raw image files for each library were converted to FASTQ files by the standard Illumina pipeline and processed for quality control by Trimmomatic (http://www.usadellab.org/cms/?page=trimmomatic) to remove adapter and low quality sequences (phred=33, minimum length=36). Processed sequences were aligned to the A. thaliana Col-0 genomic sequence (from The Arabidopsis Information Resource (TAIR) version 10 at www.arabidopsis.org) via TOPHAT2 to identify accepted hits, which were then used to generate an absolute expression level (counts) of each locus by HTSeq (http://www-huber.embl.de/users/anders/HTSeq/). The resulting counts per locus were normalized to counts per million reads (CPM) among all 10 libraries and used to generate the list of differentially expressed (DE) genes between treatments or genotypes by edgeR (FDR < 5% or ABS[log2FoldChange (FC)] ≥ 1). Results: In total, 6,743 differentially expressed (DE) RNAs were identified using edgeR (FDR < 5%) in either dal-2 or DIF-OX2 (+Dex) seedlings, as compared to Dex-untreated or Dex-treated wild-type seedlings, respectively. Among these DE genes, the expression levels of 2,606 loci in dal-2 changed at a level greater than or equal to 2 fold compared to those in the Dex-untreated wild type control, but showed a strong positive correlation with their expression levels in DIF-OX2 (+Dex) (Spearman’s rank correlation rho = 0.72, p < 2.2e-16; Figure 5B-C). Conclusions: The similar transcriptome changes in both DIF-OX2 (+Dex) and dal-2 plants suggests that the DIF and DAL proteins are involved in the same pathway, which controls a retrograde signaling from chloroplasts to the nucleus, based on further biochemical analysis, cellular localization, and transcriptome comparisons with other public available microarray data from mutants impacting chloroplast retrograde signaling.

Project description:Reactive oxygen species (ROS) are key signalling molecules that regulate growth and development and coordinate responses to biotic and abiotic stresses. ROS homeostasis is controlled through a complex network of ROS production and scavenging enzymes. Recently, the first genes involved in ROS perception and signal transduction have been identified and, currently, we are facing the challenge to uncover the other players within the ROS regulatory gene network. The specificity of ensuing cellular responses depends on the type of ROS and their subcellular production sites. Various experimental systems, including catalase-deficient plants, in combination with genome-wide expression studies demonstrated that increased hydrogen peroxide (H2O2) levels significantly affect the transcriptome of plants and are capable of launching both defence responses and cell death events. We used microarrays to assess differential gene expression provoked by H2O2 from plastid or peroxisomal origin, respectively. Columbia-0 (Col-0, wild type), catalase-deficient Salk plants (10-15% of wild-type catalase activity; cat2-2; N576998; (Queval et al., 2007)) and A. thaliana plants expressing glycolate oxidase in chloroplasts (GO5 plants; (Fahnenstich et al., 2008)) were grown in soil under a 16h light/8h dark regime at photosynthetically active photon flux densities (PPFD) of 75 µmol quanta m-2 s-1 at 22°C day/18°C night temperatures and a CO2 concentration of 3,000 ppm. After three weeks of growth, plants were transferred to ambient CO2 concentration (380 ppm) and the same PPFD. Whole rosettes were harvested at 0h and 8h after transfer. Control samples were harvested at 8 h from plants continuously maintained in high CO2.
