Transcription profiling of human liver biopsies from HCV associated advance disease state patients

Project description:Introduction: Mechanisms that contribute to the pathogenesis of liver damage caused by hepatitis C virus (HCV) are not fully understood. Our previous work on liver biopsies from chronic HCV patients has shown modulation of the expression of certain cell cycle proteins indicating HCV-induced modifications of cell cycle events. We therefore hypothesize that HCV infection disrupts normal regulation of cell cycle that contributes to disease progression. Objective: To identify molecular disruptions during the course of HCV-associated disease progression, using liver biopsy specimens of chronic hepatitis C patients. Methods: Liver biopsy samples classified on histological basis as early (fibrosis stage 0-1) or advanced (fibrosis stage 3-4) disease stage were studied using oligonucleotide array ( HG U133 Plus 2.0, Affymetrix GeneChipâ¢ System). For comparison, liver specimens from patients with non-viral hepatitis were also analyzed by microarray. Expression data was analyzed using Genespring (GX 7.2) and Ingenuity Pathway analysis (3.0). The differential expression of selected cell cycle genes (cyclin D2, KPNA2, HERC5 and Bcl-2) identified after microarray analysis was confirmed by quantitative real-time RT-PCR. Results: Microarray analysis revealed two-fold or greater transcriptional change in 792 genes of the total 38,500 known human genes in HCV-advance disease stage (HCV-A) as compared to HCV-early disease stage (HCV-E). Most of the genes have a defined role in immune response, extracellular matrix and cell cycle and apoptosis. Experiment Overall Design: Liver biopsy samples were collected from patients of (a) HCV-infected early disease stage (HCV-E, control 1) (b) non-HCV advance disease stage (control 2) and (c) HCV-infected advance disease stage (HCV-A) for RNA extraction. Equal amount of RNA was pooled from samples (n=4)within each group and hybridized to HG-U133 Plus 2.0 array.

Project description:Viruses lack the basic machinery needed to replicate and therefore must hijack host metabolism to propagate. Virus-induced metabolic alterations have yet to be systematically studied in the context of the host transcriptional regulation, offering insight into host-pathogen metabolic interplay. In this work we identified Hepatitis C Virus (HCV)-responsive regulators by coupling system-wide metabolic flux analysis with targeted perturbation of nuclear receptors in primary human hepatocytes. We find HCV-induced up-regulation of glycolysis, ketogenesis and drug metabolism, controlled by activation of HNF4α, PPARα, FXR and PXR, respectively. Pharmaceutical inhibition of HNF4α reversed HCV-induced glycolysis, blocking viral replication while increasing apoptosis in infected cells showing a viral-induced dependence on glycolysis. In contrast, pharmaceutical inhibition of PPARα or FXR reversed HCV-induced ketogenesis, but increased viral replication demonstrating a unique host anti-viral response. Our results show that viral-induced changes to host metabolism can be detrimental to its lifecycle demonstrating a distinct biological complexity. In this dataset, we include the expression data obtained from primary human hepatocyte oxygenated co-cultures infected or not infected by HCV and human sanp frozen liver biopsys from HCV patients at earley stages.

Transcription profiling of human joint tissue using multiple biopsies taken from the same knee

Project description:Analysis of intra- and inter variation using multiple biopsies taken from the same knee. The biopsies were obtained from thirteen different patients; seven by orthopedic surgery and six by rheumatic arthroscopy. Orthopedic samples (patients 1-7 Three synovial tissue specimens were obtained from random sites of the synovium for each patient. Biopsy III of patient 7 was not used due to bad RNA quality. For patients 1-3 each biopsy was divided into three parts (1/3 of a biopsy is denoted subbiopsy). In total this resulted in 39 specimens from the orthopedic patients (nine biopsies from patients 1-3 and three biopsies from each of patients 4-7). For patient 1-3, pt1 b1.BA means patient 1 biopsy 1 subbiopsy B Technical replicate A. For patient 4-7, pt4 b1A means patient 4 biopsy 1 technical replicate A. Arthroscopic samples (patients 8-13) Arthroscopic biopsies were taken at the site of inflammation close to cartilage (cc) or not close to cartilage (ncc), defined as less or more than 1.5 cm away from cartilage, respectively. Multiple biopsies were taken from two sites in patients 8, 11, 12, 13 and from four sites in patients 9 and 10. pt12_ncc_1A means patient 12 not close to cartilage biopsy 1 technical replicate.

For statistical analysis the patients were grouped into a low and a high fibrosis group. The low fibrosis group contained 13 patients of fibrosis stages 0, 1 and 2, whereas the high fibrosis group contained 14 patients of fibrosis stages 3 and 4 (fibrosis stages according to Batts-Ludwig classification).

Antiviral HCV Treatment Induces Rapid Proteomic and Phospho-proteomic Changes in Hepatic Interferon and ERK1/2 Signaling Pathways

Project description:Although treatment of chronic hepatitis C virus (HCV) infection with direct acting antivirals (DAAs) results in high rates of cure, liver fibrosis does not resolve immediately after HCV eradication. Resolution of fibrosis occurs in some, but not all patients, after HCV cure, and hepatic decompensation and hepatocellular carcinoma can still occur in patients with pre-existing cirrhosis. We hypothesized that evaluation of the host liver proteome in the context of HCV treatment would provide insight into how inflammatory and fibrinogenic pathways change upon HCV eradication. We evaluated the whole liver proteome and phosphoproteome using paired liver biopsies from 8 HCV-infected patients collected before or immediately after treatment with DAAs in clinical trials. We identify interferon stimulated proteins as the predominant pathways that decrease with HCV treatment, which is consistent with previous analyses of the liver transcriptome during DAA therapy. While there was no change in the proteome of pathways associated with liver fibrosis, we identified a decrease in the phosphoproteome signature for ERK1/ERK2 as a result of HCV treatment. Conclusion: There is a reduction in the endogenous interferon-mediated antiviral response and alterations in the phosphoproteome that may precede resolution of fibrosis in the liver immediately after treatment of HCV with DAAs.

Human liver HELP-tagging cytosine methylation data corresponding to uninfected non-malignant, HCV+ non-malignant, and HCV+ HCC tissue

Project description:We aimed to identify epigenetic regulators of transcription that may be involved in the development and the progression of HCV-associated HCC. Using HELP-tagging, we performed the highest resolution DNA methylation profiling of HCV-associated HCC to date, testing ~2 million loci throughout the human genome in liver biopsies from 30 patients, identifying changes starting in infected liver and maintained through carcinogenesis. We identified loci at which DNA methylation is consistently altered, beginning earlier in the course of neoplastic disease and progressing with disease advancement.
