Project description:Immune tolerance is involved physiologically in pregnancy and disrupted in autoimmunity, organ rejection, and graft-versus-host disease (GvHD). In transplantation setting, operational tolerance has been inferred in patients who develop tolerance without a need for immunosuppressants. However, mechanisms underlying operational tolerance in Humans are poorly understood. Using two cohorts of patients who underwent an allo-HSCT from HLA-identical siblings, we used multi-omics approach to decipher immune landscape associated with tolerance in recipients and their related donors. We analyzed two cohorts of patients, one monocentric from Saint Louis hospital (cohort 1, n=41) and one multicenric from the national Cryostem consortium biological collection (cohort 2, n=69). We proceed to deep immunophenotyping of peripheral blood mononuclear cell using mass cytometry, RNA sequencing analysis and metabolomics profiling of plasma in both recipients and related donors. The aim of this study is to determine the evolution of immune landscape after allogeneic HSCT by comparison with healthy donors, and to identify specific biological mechanism associated with immune tolerance in patients.

Project description:A "Cartes d'Identite des Tumeurs" (CIT) project from the french Ligue Nationale Contre le Cancer (http://cit.ligue-cancer.net). 104 samples; Affymetrix U133A micro-arrays.<br> <br> Ninety two patients with T-ALL were diagnosed and treated at Saint-Louis hospital, Paris. Seven patients were studied at diagnosis and relapse (total 99 T-ALL samples). There were 56 children (median age 9 years old; range 1 to 16), and 36 adults (median age 27; range 17 to 66). Informed consent was obtained from the patients and/or relatives. T-ALL diagnosis was based on morphological and immunophenotypical criteria using flow cytometry and an extended monoclonal antibody panel.<br> <br> Using a combination of molecular cytogenetic and large-scale expression analysis in human T-ALL, we identified and characterized a new recurrent chromosomal translocation, targeting the major homeobox gene cluster HOXA and the TCRB locus. Specific quantitative PCR analysis showed that the expression of the whole HOXA gene cluster was dramatically dysregulated in the HOXA-rearranged cases, and also in MLL and CALM-AF10-related T-ALL cases, strongly suggesting that HOXA genes are oncogenic in these leukemias. Inclusion of HOXA-translocated cases in a general molecular portrait of 92 T-ALL based on large-scale expression analysis shows that this rearrangement defines a new homogeneous subgroup, which shares common biological networks with the TLX1 and TLX3-related cases. Since T-ALLs derive from T-cell progenitors, expression profiles of the distinct T-ALL subgroups were analyzed with respect to those of normal human thymic sub-populations. Inappropriate utilization or perturbation of specific molecular networks involved in thymic differentiation was detected. Moreover, we found a significant association between T-ALL oncogenic subgroups and ectopic expression of a limited set of genes, including several developmental genes, namely HOXA, TLX1, TLX3, NKX3-1, SIX6 and TFAP2C. Project description:We applied an effects-based approach to determine if the impact of specific chemicals in mixtures discharged by waste water treatment plants could be linked to well-defined gene expression changes in exposed fish. Fathead minnows were deployed in cages for 2, 4, or 8 days at three locations near two WWTP discharge sites in the Saint Louis Bay, Duluth, MN and one upstream control site. The impact of 51 chemicals detected in the surface water on gene expression in ovaries of caged fish was determined using exposure activity ratios, existing knowledge on chemical:gene relationships, and analysis of gene expression co-variance with surface water chemistry. Thirty-two chemicals could be linked to gene expression and 12 were confirmed by other sources such as the Comparative Toxicogenomics Database (CTD). Chemical:gene associations determined by co-variation were supported by exposure activity ratios sufficient to cause biological effects, known chemical:gene associations from CTD, and upstream regulator analysis of the Ingenuity knowledge base. The analyses provided multiple lines of evidence that bisphenol A and estrone are likely sources of estrogenic effects on gene expression found at the study sites.

Project description:Both exogenously supplied and transgenic induced cytokinin production can effectively delay senescence of broccoli florets during postharvest storage. However, a substantial comparison between the mechanisms of these two treatments on delaying broccoli florets senescence was absent. Here, we conduct microarray analysis on broccoli florets of N6-benzylaminopurine treated and ipt-transgenic broccoli that harbor a senescence-associated-gene promoter triggering isopentenyltransferase gene expression during postharvest storage. Analysis used RNA of Green King inbred line 104 as control sample for comparison to the experimental samples of ipt-transgenic line 102, 103 and parental line Green King as well as 10 ppm BA treated Green King at harvest and after postharvest storage at 25 centigrade in the dark for 4 days.

Project description:To investigate the cytogenetic and large-scale chromosomal changes in involuted or non-involuted microGISTs using post-whole genome amplification (WGA) FFPE DNA materials Sixteen patients, total 19 FFPE tumor samples (block storage time 4 months to 9 years), including 16 microGISTs and 3 GISTs larger than 1 cm from the same patients harboring microGISTs. All FFPE tumor samples underwent DNA extraction and WGA (modified degenerate oligonucleotide PCR (DOP) method, provided by Sigma). For each tumor sample, a post-WGA DNA extract from the normal tissue in the same block (or block from the same patient with a block storage time differences less than 2 years) was obtained for tumor sample DNA co-hybridization. Tumor and normal areas of interest were marked and collected from 5- to 10-micron unstained or hematoxylin-stained sections by manual or laser (PixCell IITM, Arcturus Bioscience, CA, USA) microdissection. DNAs were then extracted. WGA was performed using GenomePlex® Tissue Whole Genome Amplification WGA5 kit (Sigma, Saint Louis, MO, USA; http://www.sigmaaldrich.com/) in parallel in accordance with the manufacturer's protocols. At least four independent experiments were concurrently performed per template amplification. Four separate WGA reaction products were pooled for each sample.
